Effect of AU-15330 treatment on Z138 gene expression profile

ABSTRACT: AU-15330 treatment RNA-seq dataset: Fastq transcriptomic sequencing files from Z138 mantle cell lymphoma (MCL) cell line treated with the SMARCA4 degrader AU-15530. Cells were treated for 8 or 24 hours with 0.5 μM AU-15530 or control (DMSO). The dataset includes 3 biological replicates per condition (AU-15530 8h, AU-15530 24h, DMSO 8h, DMSO 24h).

CUT&RUN profiling of SOX11 and SMARCA4 in mantle cell lymphoma

Project description:CUT&RUN experiments were performed in mantle cell lymphoma (MCL) cell lines (Z138, Granta-519, and JVM2) under different genetic and treatment conditions. In Z138 cells (wild-type and SOX11 knockout), samples were either untreated or treated with the PROTAC degrader AU-15530 0.5 µM for 24 hours. In JVM2 cells, three conditions were tested: parental JVM2, JVM2TRE-SOX11:HA, and JVM2TRE-SOX11:HA treated with AU-15530 0.5 µM for 24 hours. Antibodies against SOX11, SMARCA4, and IgG (as negative control) were used. Peaks were called and visualized using BigWig signal tracks, which are provided as supplementary processed data.

SOX11 Gene Expression Profiling

Project description:The neural transcription factor SOX11 is overexpressed in aggressive lymphoid neoplasms mainly in mantle cell lymphoma (MCL), but its functional role in malignant B-cells is unknown. To identify target genes transcriptionally regulated by SOX11 in malignant lymphoid cells, we have used Gene Expression Profiling (GEP) after SOX11 silencing in MCL cell lines. Differential gene expression between Z138-shSOX11 and Z138-shControl MCL cell lines. To determine the transcriptional programs regulated by SOX11, we first generated an MCL cellular model with reduced SOX11 protein levels by infecting MCL cell lines with lentiviral particles carrying shRNA plasmids specifically targeting SOX11 (shSOX11.1 and shSOX11.3). Next, we compared the GEP of shSOX11 and shControl Z138 stable transduced clones using the Affymetrix U133+2.0 microarrays.

Project description:The neural transcription factor SOX11 is overexpressed in aggressive lymphoid neoplasms mainly in mantle cell lymphoma (MCL). We have recently demonstrated SOX11 tumorigenic potential in vivo by showing a significant reduction on tumor growth of SOX11-knockdown MCL cells in xenograft experiments, confirming the clinical observations that SOX11 may play an important role in the aggressive behavior of MCL (Vegliante et al., 2013). However, the specific mechanisms regulated by SOX11 that promote the oncogenic and rapid tumor growth of aggressive MCL still remain to be elucidated. To further characterize the potential oncogenic mechanisms regulated by SOX11 in MCL, we have analyzed the GEP derived from the xenograft SOX11-positive and knockdown xenograft derived tumors. Differential gene expression between SOX11-positive Z138 and SOX11-negative Z138 MCL cell lines xenotransplanted in SCID mices derived tumors. To determine the transcriptional programs regulated by SOX11 we first generated a MCL cellular model with reduced SOX11 protein levels by infecting MCL cell lines with lentiviral particles carrying shRNA plasmids specifically targeting SOX11 (shSOX11.1 and shSOX11.3). Next, CB17-severe combined immunodeficient (CB17-SCID) mice (Charles River Laboratory, Wilmington, MA) were subcutaneously inoculated into their lower dorsum with Z138 shSOX11.1, shSOX11.3, shControl in Matrigel basement membrane matrix and compared the GEP of SOX11-positive and SOX11-negative MCL xenotransplant derived tumors using the Affymetrix U133+2.0 microarrays.

Transcriptomic profiling of MCL-1 inhibitor response and resistance in mantle cell lymphoma cell lines and patient PBMCs

Project description:Bulk RNA-seq was performed to characterize transcriptional responses to MCL-1 inhibition and acquired drug resistance. Human mantle cell lymphoma cell lines (HBL-2 and Mino) were profiled under untreated (parental), S63845 treatment (1 µM, 72 h), and MCL-1 inhibitor–resistant conditions. In addition, a patient PBMC sample was profiled under DMSO control (12 h) and S63845 treatment (1 µM, 12 h). Gene-level raw count matrices are provided as processed data.

Effects of ONC201 on mantle cell lymphoma cell lines

Project description:The small molecule ONC201 is toxic in vitro to multiple cell lines and primary tumor samples of mantle cell lymphoma (MCL) and acute myeloid leukemia, even ones with unfavorable genetic features (notably including TP53 inactivation) or acquired resistance to other agents. Because the mechanism of action in these malignant hematologic cells appeared to differ from that in solid tumors, we performed gene expression profiling (GEP) studies on MCL lines treated with ONC201 and other agents with known mechanisms of action. Treatment of JeKo-1 cells with 5 uM ONC201 showed consistent and progressive increases or decreases over time in two sets of genes: upregulated genes, which implicated an ER stress response and mTOR pathway inhibition, and downregulated genes, which implicated reduced proliferation. These implicated effects of ONC201 were validated by confirmatory experiments. Similar GEP changes were observed in ONC201-naive Z138 cells after 24 hr of ONC201 treatment, but were not seen in Z138 cells made ONC201-resistant by chronic exposure. Finally, the GEP effects of ONC201 in JeKo-1 cells were mimicked by the ER stress inducer tunicamycin, but not by the direct MTOR inhibition rapamycin, further confirming an ER stress response and suggesting that inhibition of the mTOR pathway was by an indirect mechanism.
