RNA-seq data from GBM patients and paired organoids

ABSTRACT: In this study, we have investigated the possibility of using patient derived organoids from GBM patients in order to select personalised treatments. As part of this study, we have performed RNA-seq on 11 paired tumors and their derived organoids without any treatment.

Modeling Tumor Development and Metastasis using Paired Organoids Derived from Patients with Colorectal Cancer Liver Metastases

Project description:Tumor metastasis accounts for the majority of cancer-related deaths; it is therefore important to develop preclinical models that faithfully recapitulate disease progression. Here, we generated paired organoids derived from primary tumors and matched liver metastases in the same colorectal cancer patients (CRC). Despite the fact that paired organoids exhibit comparable gene expression and cell morphology. organoids from metastatic lesions demonstrate more aggressive phenotypes, tumorigenesis, and metastatic capacity than those from primary lesions. Transcriptional analyses of the paired organoids reveal signature genes and pathways altered during the progression of CRC. including SOX2, altered during the progression of CRC. Further study shows that inducible knockdown of SOX2 attenuated invasion, proliferation, and liver metastasis outgrowth. Taken together, we use patient-derived organoids to model cancer metastasis. Our data propose that SOX2 is not only a critical biomarker for the development and metastasis of CRC, but also a potent target for the disease treatment.

Multi-omics profiling of paired primary and recurrent glioblastoma patient tissues

Project description:Background Despite maximal therapy with surgery, chemotherapy and radiotherapy, glioblastoma multiforme (GBM) patients have a median survival of only 15 months. Almost all patients inevitably experience symptomatic tumor recurrence. A hallmark of this tumor type is the large heterogeneity between patients and within tumors itself which relate to failure of standardized tumor treatment. In this study, tissue samples of paired primary and recurrent GBM tumors were investigated to identify individual factors related to tumor progression. Methods Paired primary and recurrent GBM tumor tissues from 8 patients were investigated with a multi-omics approach using transcriptomics, proteomics and phosphoproteomics. Results In the studied patient cohort, large variations between and within patients are observed for all omics analyses. A few pathways affected at the different omics levels partly overlapped if patients are analyzed at the individual level, such as synaptogenesis (containing the SNARE complex) and cholesterol metabolism. Phosphoproteomics revealed increased STMN1(S38) phosphorylation that relates to ERBB4 signaling. A pathway tool has been developed to visualize and compare the different omics datasets per patient and showed potential therapeutic drugs, such as abobotulinumtoxina and afatinib, that target these affected pathways. Afatinib targeting ERBB4 signaling is currently in clinical trials for GBM. Conclusions Large variation on all omics levels exist between and within GBM patients. Therefore, it will be rather unlikely to find a drug treatment that would fit all patients. Instead a multi-omics approach can be used to identify affected pathways on the individual patient level and select potential treatment options.

On the effects of 30 GHz sinusoidal wave exposure on glioblastoma organoids

Project description:In this study, we evaluated the effects of milli-meter waves on structured Glioblastoma organoids to assess the possibility of therapeutic applications. The exposure setup was completely developed, and the dosimetry carried on based on both numerical and experimental activities. Our results showed that continuous milli-meter waves at 30.5 GHz affect cell proliferation and apoptosis, thus not affecting the differentiation status of the organoids composing of GBM cells. By applying the power level of 0.1 W (RMS), we obtain a synergistic effect with the chemotherapeutic Temozolomide in terms of GBM cell death. All these data open the way to an interventional window in which to treat GBM cells (i.e. with TMZ) exploiting 30.5 GHz CW exposure for potential therapeutic purposes thus improving GBM future management, which remain extremely difficult so far. Our investigation sheds light on the characterization of possible bio-effects of MMW (30.5 GHz CW) on GBM organoids highlighting cell and molecular responses in a relevant 3D tumor model.

Proteomes from small sizes of paired normal and glioblastoma patient tissues

Project description:Although multi-omics studies of glioblastoma (GBM) have improved understanding of its biology nature and accelerated targeted therapy, data for paired adjacent normal tissues (NAT) remains limited. Here, we report proteomes from 3 paired of tumor tissues and NATs of glioblastoma (GBM) patients using liquid chromatography with tandem mass spectrometry (LC-MS/MS)-based label-free quantification. This dataset provides a resource of paired GBM and normal tissues to identify novel tumor-specific oncogenes or tumor-suppressor genes.
