A Spatial and Temporal Transcriptomic Atlas of Mouse Intestinal Regeneration in the Jejunum

ABSTRACT: The highly proliferative intestine is prone to damage, making it an ideal model for studying tissue regeneration. We performed spatial transcriptomics to characterize intestinal healing over a six-day period, revealing shifts in the spatial organization of epithelial and stromal cell populations, as well as changes in gene expression patterns and functional roles across tissue compartments. Furthermore, our analysis recapitulates known features of intestinal regeneration, highlighting the robustness of the dataset and its value as a resource for developing novel therapeutic strategies.

Temporal transcriptomics of human 3D neuromuscular cultures reveal key signatures of neuromuscular junction development

Project description:The principal organization of mammalian neuromuscular junctions (NMJs) shares essential features across species, yet human NMJs (hNMJs) exhibit distinct structural and physiological properties. While recent advances in stem cell-based systems have significantly improved in vitro modeling of hNMJs, the extent to which these models recapitulate in vivo development remains unclear. Here, we performed spatial transcriptomic analysis of human 3D neuromuscular co-cultures, composed of iPSC-derived motoneurons and 3D skeletal muscle engineered from primary myoblasts. We found the transcriptomic analysis follows a temporally coordinated gene expression program underlying NMJ maturation. The model recapitulates key transcriptional features of NMJ development, including early myoblast fusion, sequential upregulation of presynaptic and postsynaptic maturation genes, and late-stage induction of embryonic AChR subunits. Importantly, consistent transcriptional dynamics across two independent hiPSC lines and differentiation protocols confirm the reproducibility and robustness of this system. This study provides a valuable transcriptomic resource and demonstrates that human 3D neuromuscular co-cultures are a robust and physiologically relevant model for investigating human NMJ development, function, and disease.

This bulk RNA-seq dataset was generated from proximal tissue sections used for profiling spatial proteomics and was used to test the robustness of spatial community identification against the paired spatial proteomics data.

RNA-seq on FACS sorted paneth cells from the murine duodenum, jejunum and ileum

Project description:The small intestinal crypts harbour secretory Paneth cells (PCs), which express bactericidal peptides that are crucial for maintaining intestinal homeostasis. Considering the diverse environmental conditions throughout the course of the small intestine, multiple subtypes of PCs are expected to exist. We applied single cells RNA-sequencing of PCs combined with deep bulk RNA-sequencing on PC populations of different locations (duodenum, jejunum, ileum) and discovered several expression-based clusters. Some of these are discrete and resemble tuft cell-like PCs, goblet cell-like PCs, PCs expressing stem cell markers, and senescent PCs. Other clusters are less discrete, but based on bulk RNA-seq appear to be derived from different locations along the small intestinal tract. Furthermore, a comprehensive spatial analysis was conducted using the Resolve bioscience technique, identifying different PCs clusters along the small intestine, but not along the crypts themselves.

OSKM-induced epithelial cells of mouse intestine [scRNA-seq]

Project description:Tissue regeneration after injury is thought to involve the dedifferentiation of somatic cells, which is often understood as evidence for natural adaptative reprogramming in vivo. In the intestinal epithelium, acute tissue damage triggers the rapid emergence of injury-responsive cells with fetal-like characteristics, a sign of dedifferentiation. However, there is no direct evidence that tissue regeneration involves a shared molecular mechanism with direct cellular reprogramming. It is also not known whether dedifferentiation shares a single (de)differentiation pathway or consists of multiple parallel routes between adult and fetal states. Here, we induced dedifferentiation of intestinal epithelial cells by forced partial reprogramming in vivo using the “Yamanaka factors” (Oct4, Sox2, Klf4 and c-Myc: OSKM). The induced dedifferentiation showed shared molecular features of intestinal regeneration, with rapid transition from homeostatic intestinal cell types to injury-responsive-like cells sharing a common gene signature of revival stem cells and atrophy-induced villus epithelial cells. When applied to intestinal organoids, induced dedifferentiation allowed the organoids to adopt fetal characteristics ex vivo, suggesting a direct effect on the intestinal epithelium. In vivo, induced dedifferentiation promoted regeneration from acute tissue injury caused by ionizing radiation (IR) via the formation of injury-responsive-like cells. Taken together, in the intestinal epithelium, in vivo reprogramming shares the same molecular pathway as damage-induced tissue regeneration and facilitates the repair process.

Fetal-like reversion in the regenerating intestine is regulated by mesenchymal Asporin

Project description:Mesenchymal cells and the extracellular matrix (ECM) support epithelium during homeostasis and regeneration. We modeled epithelial regeneration by culturing intestinal epithelium on decellularized small intestinal scaffolds (iECM), and identify Asporin (Aspn), an ECM bound proteoglycan, as a critical mediator of epithelial fetal-like reprogramming. To investigate its role in modulating intestinal epithelial cell states, we performed RNA sequencing (RNAseq) on small intestinal organoids treated with recombinant Aspn. This dataset provides a transcriptional profile of Aspn-treated intestinal epithelial cells, highlighting gene expression changes associated with fetal-like reprogramming and regenerative processes. The analysis offers insights into how Aspn influences epithelial signaling pathways, including TGF-beta signaling, underlying epithelial plasticity and the ECM's role in coordinating tissue responses to injury.
