Global Gene Expression profiling of Whole Blood RNA of Type 2 Diabetes (T2D) and Azlzheimr's Disease (AD) Patient

ABSTRACT: Type 2 diabetes mellitus (T2D) and Alzheimer’s disease (AD) are a growing concern in low- and middle-income countries, including Pakistan. The relationship between T2DM and AD is complex and concerning, as more older adults with T2DM are experiencing cognitive impairment. The study aimed to investigate the relationship between T2D and AD in a Pakistani population. Through transcriptomic analysis, this research explored shared molecular mechanisms, genes, and pathways between T2DM and AD.

Project description:Our study seeked to identify changes in DNA methylation and gene expression that might underlie type 2 diabetes susceptibility. We investigated DNA methylation and gene expression in VAT biopsies from 19 women with obesity, without (n=9) or with T2D (n=10). We analyzed and compared the methylome and transcriptome of visceral adipose tissue biopsies of women with obesity, with and without type 2 diabetes. Differential methylation and expression where then paired to test for Pearson's correlation to measure their relationship.

Perturb-Seq using T2D islets

Project description:Type 2 diabetes is associated with defective insulin secretion and reduced β-cell mass. Available treatments provide a temporary reprieve, but secondary failure rates are high, making insulin supplementation necessary. Reversibility of b-cell failure is a key translational question. Here, we reverse-engineered and interrogated pancreatic islet-specific regulatory networks to discover T2D-specific subpopulations characterized by metabolic-inflexibility and endocrine-progenitor/stem cell features. Single-cell gain- and loss-of-function and glucose-induced Ca++ flux analyses of top candidate MR in islet cells validated transcription factor BACH2 and associated epigenetic effectors as a key driver of T2D cell states. BACH2 knockout in T2D islets reversed cellular features of the disease, restoring a non-diabetic phenotype. BACH2-immunoreactive islet cells increased ~4-fold in diabetic patients, confirming the algorithmic prediction of clinically relevant subpopulations. Treatment with a BACH inhibitor lowered glycemia and increased plasma insulin levels in diabetic mice, and restored insulin secretion in diabetic mice and human islets. The findings suggest that T2D-specific populations of failing b-cells can be reversed and indicate pathways for pharmacological intervention, including via BACH2 inhibition.

Skeletal muscle tissue RNA-Seq and RRBS in T2D, Obese and Active subjects

Project description:We performed RNA-Seq on skeletal muscle tissue in Active individuals, indivduals with obesity (Obese) and individuals with obesity and T2D (T2D) (n =6 per group). PCA of top ranked contributing genes show clear separation of the Active group from Obese and T2D with considerable overlap between Obese and T2D. Over-representation analysis highlighted that Active had an upregulation of genes related to respiration/mitochondrial capacity in comparison to Obese and T2D. RRBS was performed on skeletal muscle tissue from a subset of participants from each group (n = 3). Data was analyzed to reveal (DMS) differentially methylated sites located at differentially expressed genes related to mitochondrial respiration/function. Out of a combined 488 DMS related to mitochondrial related differentially expressed genes, 11% were significantly positively correlated with gene expression and 12% were significantly negatively associated with gene expression. Significantly correlated DMS were mainly located in the promoter and 1st intron region

Intake of high dairy products modifies the correlation between a-tocopherol levels and serum proteins related to lipid metabolism in subjects at risk of type 2 diabetes

Project description:The aim of this study is to investigate the relationship between a-tocopherol levels and serum protein profiles in human subjects at risk of T2D before and after intake of adequate dairy (AD) or high dairy (HD) products. In this crossover study, dietary intake of 25 subjects with hyperinsulinemia included: 1- pre-AD intake; 2- pre-HD intake; 3- post- AD intake (less or equal 2 servings/day); and 4- post-HD intake (more or equal than 4 servings/day) assessed by food frequency questionnaire. At each intake, serum a-tocopherol level was measured by gas chromatography-spectrometry and serum proteins were identified and quantified by liquid chromatography-mass spectrometry. Spearman correlation and gene ontology analyses were performed to identify biological pathways affected by dairy intake. a-tocopherol levels were associated with proteins that regulate lipid homeostasis and immune response. However, the increase intake of dairy products modified these associations in subjects with T2D.
