Profiling bleomycin-induced lung injury using single-nucleus RNAseq

ABSTRACT: Single-nucleus RNA sequencing is an alternative to single-cell RNA sequencing with multiple advantages in terms of sample manipulation. However, benchmarking of this technique, particularly in the field of lung injury, is lacking. Here, we provide a comprehensive characterization of blemoycin-induced lung injury using whole mouse lungs profiled using single-nucleus RNA sequencing.

Project description:AT2-specific Alkbh5 knockout mice and littermate controls were administered tamoxifen to induce gene deletion. After tamoxifen induction, mice received intratracheal bleomycin to induce lung injury. Fourteen days after injury, lungs were harvested and processed into single-cell suspensions. GFP⁺ AT2 cells (reporting Sftpc-driven Cre activity) were isolated by fluorescence-activated cell sorting (FACS). To ensure optimal cell loading for the 10x Genomics Chromium platform, 40% of sorted GFP⁺ AT2 cells were mixed with 60% unsorted lung cells before encapsulation for droplet-based single-cell RNA sequencing. Libraries were prepared using the 10x Genomics Chromium Single Cell 3’ v3.1 protocol and sequenced on an Illumina platform.

Longitudinal single-cell transcriptomics analysis of mouse lung upon bleomycin-induced injury

Project description:Two single-cell RNA sequencing data sets were generated called "Whole lung" and "High Resolution". The "Whole lung" single-cell mRNAseq libraries were generated with Drop-Seq from whole mouse lungs upon bleomycin-induced injury and followed over time. Samples were taken at days 3 (n = 3), 7 (n = 5), 10 (n = 3), 14 (n = 4), 21 (n = 4) and 28 (n = 2). Control samples (n = 7) were administered saline only, also indicated with PBS or day0. The "High resolution" single-cell mRNAseq libraries were generated with Drop-Seq from the epithelial compartment of mouse lungs upon bleomycin-induced injury and followed over time. Samples were taken daily for two weeks and at days 21, 28, 36, 54 after injury. Control samples (n = 2) were administered saline only, also indicated with PBS or day0.

Single-nucleus RNA-seq (10x Genomics Flex) of wild-type C57BL/6J mouse spleen following Plasmodium berghei ANKA infection, generated as a transcriptome-wide reference for the SpatialBench spatial transcriptomics benchmark

Project description:This dataset provides single-nucleus RNA-sequencing (snRNA-seq) profiles of wild-type mouse spleen, generated as a matched, transcriptome-wide reference for the SpatialBench resource benchmarking high-resolution spatial transcriptomics platforms (Visium HD, Xenium and MERSCOPE). Spleens were collected from C57BL/6J mice infected intravenously with Plasmodium berghei ANKA to induce splenic germinal-center formation, then drug-cured with chloroquine and pyrimethamine, and processed into formalin-fixed paraffin-embedded (FFPE) blocks. Nuclei were isolated from FFPE scrolls by pestle dissociation (10x Genomics CG000632) and profiled with the probe-based 10x Genomics Chromium Fixed RNA Profiling (Flex) singleplexed assay (CG000691), targeting ~10,000 nuclei per sample. These nuclear profiles were used for cell-type annotation and gene-level concordance benchmarking against the matched spatial datasets.

Consistent lack of efficacy of nintedanib in a spirometry-confirmed and bleomycin-induced mouse model of idiopathic pulmonary fibrosis

Project description:Nintedanib, a multitargeted tyrosine kinase inhibitor, is approved for idiopathic pulmonary fibrosis (IPF) for its ability to slow lung function decline. This study systematically evaluated the effects of nintedanib across three independent treatment intervention studies in the single-dose bleomycin (BLEO) mouse model of IPF. In each study, male C57BL/6J mice received a single intratracheal instillation of BLEO (n=15-18 per study) or saline (n=10 per study) and were randomized and stratified to treatment according to body weight and non-invasive whole-body plethysmography measured seven days after BLEO administration. BLEO-IPF mice were administered (PO, BID) vehicle, nintedanib (50 or 60 mg/kg), or an activin receptor-like kinase 5 inhibitor (ALK5i, SB525334, 60 mg/kg) for up to 21 days. In all studies, nintedanib consistently failed to improve lung health, as evaluated by lung function tests, biochemistry, histology and RNA sequencing. Plasma concentrations of nintedanib showed no correlation to any efficacy endpoint applied. Lung transcriptome signatures in nintedanib-treated BLEO-mice indicated upregulated mRNA expression of p-glycoprotein (P-gp), a known nintedanib efflux transporter, suggesting limited lung bioavailability of nintedanib in the model. In comparison, ALK5i significantly improved lung function and exhibited robust anti-fibrotic efficacy in the model. Collectively, these findings challenge the use of nintedanib as a benchmarking drug in the BLEO-IPF model.

Project description:We showed that with genetic manipulation as Pten/Socs3 knockout (KO), CNTF overexpression and Lipin1 knockdown (PSCL), RGCs could regenerate and reinnervate into OPN nuclei after pre-OPN optic tract injury. We then performed single-cell RNA sequencing on OPN-projecting retinal ganglion cells and proteomic analysis of the OPN regions to investigate the dynamic transcriptomic and proteomic changes during axonal regeneration. We had total 8 groups: GFP-intact, GFP-5dpi (5 days post injury), GFP-1.5mpi (1.5 months post injury), GFP-3mpi, PSCL-intact, PSCL-5dpi, PSCL-1.5mpi, PSCL-3mpi.

Gene network analysis of interstitial macrophages after treatment with induced pluripotent stem cells secretome (iPSC-cm) in the bleomycin injured rat lung

Project description:Idiopathic pulmonary fibrosis (IPF) is a complex disease involving various cell types. Macrophages are essential in maintenance of physiological homeostasis, wound repair and fibrosis in the lung. Macrophages play a crucial role in repair and remodeling by altering their phenotype and secretory pattern in response to injury. The secretome of induced pluripotent stem cells (iPSC-cm) attenuates injury and fibrosis in bleomycin injured rat lungs. In the current study, we evaluate the effect of iPSC-cm on interstitial macrophage gene expression and phenotype in bleomycin injured rat lungs in vivo. Â iPSC-cm was intratracheally instilled 7 days after bleomycin induced lung injury and assessed 7 days later and single cell isolation was performed. Macrophages were FACS sorted and microarray analysis was performed. We characterized changes in the rat lung interstitial macrophages using transcriptional profiling.
