Analysis of gene expression in irradiated intratumoral mouse T cells

ABSTRACT: We aimed to identify promoters activated by ionizing radiation (IR) specifically in T cells by analyzing gene expression in intratumoral mouse T cells after in vivo IR treatment . Whole-body irradiation (WBI) was used instead of local IR to avoid contamination by non-irradiated T cells newly infiltrating from the periphery. MC38 tumor-bearing B6 mice received 1 or 5 Gy WBI, and differential gene expression was analyzed in FACS-sorted T cells from tumors at 1 h, 6 h, or 24 h post-irradiation, vs. T cells sorted from non-irradiated tumors.

Project description:Analysis of the RNA-seq data performed in IR vs NIR hematopoietic stem cells show the loss of the TNF_via_NFKB signature. We showed that the loss of this signature could be associated with hematopoietic stem cell gene deregulation. To validate this association, we tested if TNFa treatment before irradiation was able to prevent IR-effect on HSC gene deregulation. For this purpose, we treated mice with TNFa 1h before irradiation (IR_TNF) and performed RNA-seq experiments on hematopoietic stem cells 1 month after irradiation and compared them to hematopoietic stem cells sorted from non irradiated mice (NIR) and from non-treated irradiated mice (IR).

Unbiased proteomics profiling of pulmonary immune cells originating from irradiated lungs, non-irradiated lungs, or lungs from control mice

Project description:One murine lung was irradiated using 6Gyx5 X-ray exposure. Following irradiation, CD45+ (immune) were sorted from the ipsilateral (irradiated) and contralateral (non-irradiated) lung. Cells from non-irradiated controls were also collected. Proteins from the immune cells were extracted using the MPLEx method. Proteins were reduced with DTT, alkylated with Iodoacetamide, and digested using trypsin. 5 ul of 0.1 ug/ul of peptides were analyzed by LC-MS/MS on a Thermo Q Exactive Orbitrap instrument.

Project description:We aim at understanding how ionizing radiations (IR) increase the risk of developing myeloid leukemia. We recently showed that IR leads to the derepression of retroelements. We demonstrated that retroelements expression in aged HSCs is regulated by the heterochromatin repressive histone mark H3K9me3. However, the mechanisms by which IR specifically triggers retroelements expression in HSCs are unknown. We hypothesized that retroelements derepression is due to IR-induced heterochromatin changes. To answer this question, we performed H3K9me3 ChIP-seq experiments in hematopoietic stem cells sorted from mice one month after they were irradiated and compared them to controls hematopoietic stem cells sorted from non-irradiated mice.

Transcriptomic analysis of CD44+CD62L- CD8+ T cells purified from tumors and lymph nodes (LN) of whole-body irradiated or unirradiated MC38 tumor-bearing mice, by microarray

Project description:In the present manuscript we show that T cells within tumors are highly radio-resistant compared to T cells in lymphoid organs. To better understand this different response to ionizing radiation (IR), gene expression is compared for T cells from lymph nodes and those from transplantable MC38 tumors, in mice treated or not with whole body irradiation. We find that T cells from tumors and lymph nodes respond similarly to IR in terms of gene expression, and this response is dominated by p53 signaling. In contrast, gene expression at baseline (i.e. in the absence of radiation) shows profound differences between T cells from tumors and T cells from lymph nodes, and suggests transcriptomic reprogramming of the intratumoral T cells in the tumor microenvironment .

Project description:Cranial irradiation (IR), an effective tool to treat malignant brain tumors, triggers a chronic pro-inflammatory microglial response, at least in the adult brain. Using bulk RNA sequencing, we show that the microglial response in the juvenile mouse hippocampus is rapid, but returns toward normal within 1 week. The sensome of irradiated hippocampal microglia reveals an immediate response that declines after one day. Irradiation of the juvenile brain induces a highly ordered temporal progression of the inflammatory and phenotypic microglial genes

Detecting metastatic tumors after γ-irradiation using longitudinal molecular imaging and gene expression profiling of metastatic tumor nodules

Project description:Microarray analysis in the mouse metastatic tumor after ɣ-irradiation(ɣ-IR): non-irradiated primary tumor vs. radiated primary tumor vs. metastatic tumor after ɣ-irradiation Metastatic tumors in C6-L (rat glioma cells ) xenografted mice were studied after local treatment with fractionated γ-IR. To accurately detect the metastatic nodules after γ-IR, we observed the effect of γ-IR on distant metastatic tumor growth. Metastatic nodules after γ-IR indicated extensive colonization of C6-L cells in the lungs within 6 weeks after γ-IR. Identified and described the molecular events occurring after γ-IR through gene expression profiling to elucidate genetic changes (differentially expressed genes between the γ-IR primary tumors vs. non-γ-IR primary tumors and metastatic lung nodules vs. γ-IR primary tumors). We investigated the change of gene expression profile in the γ-IR primary tumors vs. non-γ-IR primary tumors and metastatic lung nodules vs. γ-IR primary tumors in rat glioma (C6-L cell) xenograft model.
