Project description:Transcriptional profiling of adult mouse liver tissue comparing offspring derived from sperm and seminal plasma of normal protein diet fed males (controls, NN), sperm and seminal plasma from males fed a low protein diet fed males (LL), sperm from normal protein fed males and seminal plasma from low protein fed males (NL) or sperm from low protein diet fed males and seminal plasma from normal protein diet males (NL). The first letter denotes the diet of the sperm donor and the second letter the diet of the seminal plasma donor. Three-condition experiment: NN vs. LL, NN vs. NL, NN vs. LN. Project description:Currently, multiple myeloma (MM) patients are broadly grouped into a non-hyperdiploid Group (nh-MM), highly enriched for IgH translocations, or into a hyperdiploid Group (h-MM), which is typically characterized by trisomies of some odd-numbered chromosomes. We compared the miRNA expression profiles of these two groups and we identified 16 miRNAs that were downregulated in the h-MM group, relative to the nh-MM group. We found that target genes of the most differentially expressed miRNAs are directly involved in the pathogenesis of MM; specifically, the inhibition of hsa-miR-425, hsa-miR-152 and hsa-miR-24, which are all downregulated in h-MM, leads to the overexpression of CCND1, TACC3, MAFB, FGFR3 and MYC, which are the also the oncogenes upregulated by the most frequent IgH chromosomal translocations occurring in nh-MM. Importantly, we showed that the downregulation of these specific miRNAs and the upregulation of their targets also occur simultaneously in primary cases of h-MM. These data provide further evidence on the unifying role of cyclin C pathways deregulation as the key mechanism involved in the development of both groups of MM. Finally, they establish the importance of miRNA deregulation in the context of MM, thereby opening up the potential for future therapeutic approaches based on this molecular mechanism.

Project description:White rot fungi, such as Irpex lacteus, offer significant potential for lignocellulose degradation and protein synthesis in sustainable biofuel and animal feed production,but optimizing nitrogen sources to balance fungal growth, lignin degradation, and protein synthesis remains a critical challenge.This study investigated the effects of ammonium chloride (NH₄Cl) and sodium nitrate (NaNO₃) on I. lacteus fermentation in wheat straw, with a focus on the regulation of nitrogen source.Transcriptomic analysis revealed that NaNO₃ upregulated genes associated with nitrogen uptake and cellulose/hemicellulose degradation,while exerting less repression on key ligninolytic enzymes, such as manganese peroxidase and cytochrome P450, compared to NH₄Cl.These findings suggest that NaNO₃ enhances I. lacteus metabolism by harmonizing lignin degradation with efficient nitrogen conversion.

Project description:Karyotypic instability, including numerical and structural chromosomal aberrations, represents a distinct feature of multiple myeloma (MM). 40-50% of patients displayed hyperdiploidy, defined by recurrent trisomies of non-random chromosomes. To characterize hyperdiploid (H) and nonhyperdiploid (NH) MM molecularly, we analyzed the gene expression profiles of 66 primary tumors, and used FISH to investigate the major chromosomal alterations. The differential expression of 225 genes mainly involved in protein biosynthesis, transcriptional machinery and oxidative phosphorylation distinguished the 28 H-MM from the 38 NH-MM cases. The 204 upregulated genes in H-MM mapped mainly to the chromosomes involved in hyperdiploidy, and the29% up-regulated genes in NH-MM mapped to 16q. The identified transcriptional fingerprint was robustly validated on a publicly available gene expression dataset of 64 MM cases; and the global expression modulation of regions on the chromosomes involved in hyperdiploidy was verified using a self-developed non-parametric statistical method. We showed that H-MM could be further divided into two distinct molecular and transcriptional entities, characterized by the presence of trisomy 11 and 1q-extracopies/chromosome 13 deletion, respectively. Our data reinforce the importance of combining molecular cytogenetics and gene expression profiling to define a genomic framework for the study of MM pathogenesis and clinical management. Project description:Plants growth and development is highly dependent on the environment. During there lifespan, plants are submitted to changing environmental conditions that requires constant metabolic adjustments. In particular, in vitro cultured plantlets are exposed, throughout micropropagation, to unique growth conditions characterized by distinctive levels of nitrogen, exogenous sugar, light and atmospheric conditions. To resume growth upon transfer ex vitro, in vitro plantlets must acclimatize to natural conditions. In this study, the impact of the in vitro environment on the expression profile of tomato (Solanum Lycopersicum) plantlets was analysed using the microarray and real-time PCR methods. After 20 days of growth in vitro, a significant increase in expression of genes linked to photosynthesis, nitrogen metabolism and salicylic acid signaling pathways was observed. By opposition, the expression of transcripts associated to carbohydrate metabolism and jasmonic acid signaling pathway were reduced. Also, the expression of reactive oxygen scavenging (ROS) enzymes in the mitochondrias, chloroplasts and cytosol were altered in in vitro cultured tomato plantlets. More precisely, the in vitro environment led to increased photosynthetic gene expression, lower sink strength, up-regulation of nitrogen assimilation and induced a specific stress response in tomato plantlets. Our results suggest that the presence of exogenous sugar is an important environmental cue that governs the modified cell ROS pattern, defense-related genes modulation and abnormal physiology of in vitro plantlets. Also included in this first analysis were 7 MM cell lines, six (JJN3, L363, OPM-2, K620, KMS28BM, KMS28PE) representing the nh-MM subtype and one (OH-2) as the model for h-MM. All samples, primary cases and cell lines, were labeled and hybridized in duplicate to the ‘8-pack’ Human miRNA Oligo Microarray G4470A (Agilent Technologies). We differentially expressed miRNA expression between the nh-MM and the h-MM subtypes were identified by standardized bioinformatics methods.

Project description:Legumes interact with soil microbes, leading to the development of nitrogen-fixing root nodules and arbuscular mycorrhizal (AM) roots. While nodule initiation by diffusible lipochitooligosaccharide (LCO) Nod-factors of bacterial origin (Nod-LCOs) is well characterized, diffusible AM fungal signals were only recently identified as sulphated and non-sulphated LCOs (sMyc-LCOs and nsMyc-LCOs). Applying Myc-LCOs in parallel to Nod-LCOs, we used GeneChips to detail the global programme of gene expression in response to the external application of symbiotic LCOs. To harvest tissues for transcriptome profiling, three biological replicates consisting of 20 plantlets per treatment were selected. After 6 h of incubation in the climate chamber, 10 plantlets per batch were removed from the treatment (Myc-LCOs or Nod-LCOs) or control solutions and harvested, while the other 10 remained in the respective solutions for a total of 24 h. During harvest, one mm of the root tip of each plantlet was removed and discarded. The remaining 2 to 2.5 cm of the distal root region were cut off and directly frozen in liquid nitrogen.
