Human bladder Visium spatial gene expression

ABSTRACT: In this study, we present an atlas of gene and isoform expression across major cell types of the healthy human bladder using a combination of single nuclei RNA sequencing, Xenium In Situ, and Visium spatial gene expression assays.

Project description:We used Xenium In Situ assay with a custom probe panel to visualize a human bladder cross-section. The custom probe panel contains probe sets against bladder cell type marker genes and RNA isoforms to enable cell identification. We detected 33 distinct cell groups consisted of urothelial cell states, immune cells, and various stromal cell types.

A Xenium Spatial Atlas of Muscle-Invasive Bladder Cancer Reveals Lineage-Specific Vulnerabilities

Project description:Xenium-based spatial transcriptomics was performed to characterize cellular heterogeneity and spatial organization in muscle-invasive bladder cancer (MIBC). Xenium enabled high-resolution in situ mapping of selected gene expression at single-cell resolution in formalin-fixed paraffin-embedded (FFPE) tissue sections. Together, these data provide complementary insights into tumor cell states, lineage programs, and their spatial relationships with the tumor microenvironment, including immune and stromal components. This dataset enables investigation of tumor heterogeneity, lineage plasticity, and spatially resolved cell–cell interactions in MIBC.

GBM-Space: Spatial Transcriptomic Profiling of Glioblastoma (10x Genomics - Visium)

Project description:Cancer cells display heterogeneous and dynamic states in glioblastoma, but how these malignant states arise and whether they follow a tractable cellular trajectory across tumours is poorly understood. Here, we generate a deep single cell and spatial multi-region atlas of 12 isocitrate dehydrogenase wild-type (IDH-wt) primary glioblastomas that integrates transcriptomic, epigenomic and genomic analysis to comprehensively characterise their tumour heterogeneity. This submission contains the Space Ranger processed outputs from Visium spatial transcriptomic sequencing (10x Genomics), including paired high-resolution H&E tissue images. We also provide an integrated single cell and spatial dataset across 97 Visium sections, including gene expression, cell state abundances, and histopathological annotations.

Spatial localisation of human skin fibroblasts

Project description:We generate Visium 10x data from healthy skin (n=2) and inflamed atopic dermatitis skin (n=1). We generate Xenium 10x data from non-lesional atopic dermatitis skin (n=2) and inflamed atopic dermatitis skin (n=1). We use these datasets to locate skin fibroblast subtypes identified from scRNA-seq.

Single Nuclei and Spatial Transcriptomic Datasets in Brain Metastases

Project description:We performed single nuclei and spatial transcriptomic sequencing on a cohort of solid tumor human brain metastasis specimens resected at Duke University Medical Center from 1998 to 2022. This includes 23 single nuclei specimens, 12 Visium standard specimens, and 4 Xenium specimens. These samples encompass metastases from lung cancer, breast cancer, melanoma, and sarcoma primaries. Analysis of these data revealed novel tumor-microenvironment cell-cell interactions associated with patient survival.

A spatial multi-omics atlas of the human lung reveals a novel immune cell survival niche - Visium

Project description:Multiple distinct cell types of the human lung and airways have been defined by single cell RNA sequencing (scRNAseq). Here we present a multi-omics spatial lung atlas to define novel cell types which we map back into the macro- and micro-anatomical tissue context to define functional tissue microenvironments. Firstly, we have generated single cell and nuclei RNA sequencing, VDJ-sequencing and Visium Spatial Transcriptomics data sets from 5 different locations of the human lung and airways. Secondly, we define additional cell types/states, as well as spatially map novel and known human airway cell types, such as adult lung chondrocytes, submucosal gland (SMG) duct cells, distinct pericyte and smooth muscle subtypes, immune-recruiting fibroblasts, peribronchial and perichondrial fibroblasts, peripheral nerve associated fibroblasts and Schwann cells. Finally, we define a survival niche for IgA-secreting plasma cells at the SMG, comprising the newly defined epithelial SMG-Duct cells, and B and T lineage immune cells. Using our transcriptomic data for cell-cell interaction analysis, we propose a signalling circuit that establishes and supports this niche. Overall, we provide a transcriptional and spatial lung atlas with multiple novel cell types that allows for the study of specific tissue microenvironments such as the newly defined gland-associated lymphoid niche (GALN).

A spatial map of human liver cirrhosis reveals the patho-architecture and gene signatures associated with cell state transitions during liver disease - Spatial Transcriptomics (10X Visium)

Project description:Liver fibrosis is a major cause of death worldwide. As a progressive step in chronic liver disease, fibrosis is almost always diagnosed too late with limited treatment options. Here, we uncover the spatial transcriptional landscape driving human liver fibrosis using single nuclei RNA and Assay for Transposase-Accessible Chromatin (ATAC) sequencing to deconvolute multi-cell spatial transcriptomic profiling in human liver cirrhosis.Through multi-modal data integration,we define molecular signatures driving cell state transitions in liver disease and define an impaired cellular response and directional trajectory from hepatocytes to cholangiocytes associated with disease remodelling.We identifypro-fibrogenic signatures in non-parenchymal cell subpopulations co-localised within the fibrotic niche and localise transitional cell states at the scar interface. This combined approach providesa spatial atlas of gene regulation and defines molecular signatures associated liver diseasefor targeted therapeutics or as early diagnostic markers of progressive liver disease. This is the 10X Visium data for the work.
