Project description:Transgenic soybean plants expressing AtBBX32 are taller, and have more nodes, flowers, pods, and seed. The effects of expression of AtBBX32 are most evident in altering expression of a subset of genes in the early morning hours. In particular, AtBBX32 alters expression of the soybean clock genes TOC1 and LHY1 This experiment compares the response of AtBBX32 transgenic plants with a control plant under field grown conditions at five time points. Four lines, five timepoints and three biological replicates for a total of 60 samples. Of the four lines, three were AtBBX32 transgenic lines (of which two were high yielding [Event1 and Event2], one was not [Event4]), and a non-transgenic control event [A3244]. Sample times: 3AM, 6AM, 9AM, Noon, and 3PM (ZT21, ZT0, ZT3, ZT6 and ZT9) (Sunrise was at 6:08 AM and Sunset was at 8:08 PM) Development Stage and Tissue: Trifoliate leaf at R5 stage (80 days post-emergent) Each of the three bioreps was a pool of three plants. Circadian clock controlled gene expression in soybean seeds

Project description:Microarray expression profiling was used to identify genes expressed in developing soybean (Glycine max) seeds that are controlled by the circadian clock. Plants with developing seeds were entrained to 12hour light: 12 hour dark cycles and sampled in constant light conditions. Soybean seeds entrained to 12 hour-light:12 hour dark photocycles were harvested after 24 hours of constant light and temperature conditions. Timepoint 24h represents subjective dawn. To minimize developmental variation, flowers were marked as they opened and seeds were harvested from marked pods after 5 weeks. There are two replicate samples at each time point, and each sample consists of 8 seeds collected from three diffferent plants.

Global Mapping at the Core of the Arabidopsis Circadian Clock Defines the Network Structure of the Oscillator

Project description:In many organisms, the circadian clock is composed of functionally coupled morning and evening oscillators that regulate the bouts of dawn and dusk activity. In Arabidopsis, oscillator coupling relies on a core loop in which the evening oscillator component TOC1 was proposed to activate a subset of morning-expressed oscillator genes. Our systems-biological approach overturns the current view of the Arabidopsis circadian clock showing that TOC1 does not function as an activator but as a timely-controlled general repressor of morning and evening oscillator components. Repression occurs through rhythmic binding to the promoters of all oscillator genes, suggesting a previously unexpected direct connection between the morning and evening loops. Examination of TOC1 genome-wide binding using TOC1 Minigene (TMG) seedlings expressing the genomic fragment of TOC1 fused to the Yellow Fluorescent Protein in a toc1-2 mutant background (TMG-YFP/toc1-2 seedlings) grown under LD cycles (12h light:12h dark).

Combined phenotypic and transcriptomic analysis of soybean plants subjected to multifactorial stress combination

Project description:Soybean plants were subjected to a multifactorial stress combination of up to five different stresses (water deficit, salinity, low phosphate, acidity, and cadmium), in an increasing level of complexity. All stresses were applied at the beginning of the experiment except for water deficit stress that was imposed after 21 days. Leaves and flowers were collected from 5-7 different plants under the mentioned stress conditions and after 10 days of starting water deficit conditions. Differential gene expression compared to control was studied using RNAseq method for all the possible stress combinations.

Transcriptional response to long-term soybean aphid infestation in susceptible and resistant soybean plants

Project description:Soybean aphids are phloem-feeding pests that can cause significant yield losses in soybean plants. Soybean aphids thrive on susceptible soybean lines but not on resistant lines. Aphids do not normally kill their host and colonize plants for long periods of time, up to several months in soybean. However, our knowledge of plant responses to long-term aphid colonization is very limited. We used microarrays to characterize the soybean plant's transcriptional response against aphids in two related cultivars, a susceptible line and a resistant line with the Rag1 aphid-resistance gene. We measured transcript levels in leaves after 21 days of aphid infestation.

Transcriptomic analysis of wild-type (WT) and curled-cotyledon(cco) mutant in soybean

Project description:Soybean is one of the most economically important crops in the world. The cotyledon is the nutrient storage area in seeds, and it is critical for seed quality and yield. Cotyledon mutants are important for the genetic dissection of embryo patterning and seed development.Here, we characterised a soybean curled-cotyledon (cco) mutant. Compared with wild-type (WT), the entire embryos of cco mutant resembled the “tail of swallow”. To explore the molecular mechanisms underlying soybean cotyledon development, we executed RNA-Seq using the Illumina HiSeq2000 system. Pods at 7DAF collected from WT and cco were analyzed by RNA-seq.
