Transcriptomic profiling of THP-1 and RPMI-8226 cells stimulated with innate immune agonists

ABSTRACT: This study aimed to investigate the transcriptional responses of human THP-1 monocytes and RPMI-8226 multiple myeloma cells to various innate immune agonists. Cells were treated with ALPK1 agonist (ADP-Hep or UDSP-Hep), TLR7/8 agonist (R848), or STING agonist (ADU-S100) at different concentrations for 4 hours, and RNA-seq was performed to characterise the downstream gene expression programmes triggered by these stimuli.

Project description:Multiple Myeloma (MM) is an hematological malignancy. MM cells are resistant to X-ray irradiations. We irradiated RPMI 8226 cancer cells with C-ions, which are more energetic than X-ray irradiations. We found that MM cells, RPMI 8226, are also resistant to C-ion irradiations. We used microarrays to investigate the mechanisms of MM cell resistance to C-ion irradiations. MM cells, RPMI 8226, were subjected to 0 or 6 Gy doses of C-ion irradiations. RNA were extratred from each batch of cells one day after irradiations and subjected to microarray analysis.

Single-cell RNA sequencing on TILs from 4T1 mouse model treated with STING agonist deliveredy by PEG biopsy marker shows activation of antigen presenting cells and macrophages but does not show T cell clonality.

Project description:To better characterize the TME effects of ADU-S100 delivered by the PEG, we performed single cell RNA sequencing (scRNA-seq) on CD45+ immune cells from 4T1 tumors 14 days after treatment. We found that antigen presenting cell (APC) and macrophage clusters exhibited robust upregulation of IFN-induced genes by ADU-S100, as well as significant enrichment for hallmark IFN gene signatures. To explore whether immune escape could be secondary to a failure of STING agonist to induce T-cell clonality and expansion, we further performed T-cell receptor sequencing (TCR-seq) on these CD45+ immune cells from animals treated with PEG markers with PBS or 100 µg ADU-S100. We then analyzed the frequency of unique clonotypes that were expanded following PBS versus ADU-S100 treatment. In both groups, there was no evidence for clonotype expansion.

Project description:To explore whether immune escape could be secondary to a failure of STING agonist to induce T-cell clonality and expansion, we performed single-cell RNA sequencing (scRNAseq) and T-cell receptor sequencing (TCR-seq) on peripheral PBMCs from animals treated with PEG markers with PBS or 100 µg ADU-S100, using the low tumor burden model of 4T1. Cell types were clustered based on gene signature analysis with 9 resultant clusters. We then analyzed the frequency of unique clonotypes that were expanded following PBS versus ADU-S100 treatment. In both groups, most of the cells that had a unique clonotype did not expand, showing a frequency of 1. There were no specific clonotypes that had a frequency over 5, indicating that ADU-S100 treatment of 4T1 mice does not result in peripheral T cell clonal expansion.

Project description:The ALPK1 pathway is a cytosolic sensor for the bacterial metabolite ADP-heptose (ADP-Hep), triggering innate immune signalling. To investigate ALPK1-dependent transcriptional responses, bone marrow-derived macrophages (BMDMs) were generated from wild-type (WT) and Alpk1 knockout C57BL/6 mice using L929 cell-conditioned medium. On day 7 of differentiation, BMDMs were treated with either PBS (control) or ADP-Hep. RNA sequencing was performed to characterise gene expression changes, allowing assessment of ALPK1 pathway activation.

Project description:Two murine melanoma models (B16 and BPR) were treated with PBS or STING agonist ADU-S100 in vivo. Dose 1 was administered intratumorally on day 10, and a second dose was given on day 14. Tumors were collected 6 hours after the second dose and RNA was isolated. RNA was run on the Nanostring mouse PanCancer Immune Profiling Panel.

Here, we use bulk RNA sequencing of murine derived ileal organoids to study the role of ADP-Hep in initiating stem cell regeneration in the intestinal epithelium.
