Project description:Mycosis fungoides (MF) is the most common cutaneous T-cell lymphoma. To characterize the tumor microenvironment at single-cell spatial resolution, we applied NanoString CosMx Spatial Molecular Imaging (SMI) with a 1000-plex panel to formalin-fixed paraffin-embedded (FFPE) skin biopsies from MF patients. This dataset includes patch-stage and plaque-stage MF lesions from 16 patients, comprising 65,717 cells profiled across multiple fields of view per patient.

NanoString CosMx SMI (human) on ten human MASLD samples

Project description:CosMx SMI is a high-plex in situ analysis platform to provide spatial multiomics with formalin-fixed paraffin-embedded (FFPE) and fresh frozen (FF) tissue samples at cellular and subcellular resolution. CosMx SMI is an integrated system with mature cyclic fluorescent in situ hybridization (FISH) chemistry, high-resolution imaging readout, interactive data analysis and visualization software. Herein we used the CosMx SMI with the CosMxTM Human Universal Cell Characterization RNA Panel (1000-plex) supplemented with 14 custom genes of interest to probe different disease stages of MASLD/MASH, previously known as NAFLD.

Spatially resolved single-cell transcriptomic profiling of human lung adenocarcinoma and normal lung tissue using NanoString CosMx SMI

Project description:This study used the NanoString CosMx Spatial Molecular Imager (SMI) to perform spatially resolved single-cell transcriptomic profiling of human lung tissue. Three lung adenocarcinoma tissue specimens and three normal lung tissue specimens were analyzed. CosMx SMI enabled in situ detection and spatial localization of RNA transcripts at single-cell and subcellular resolution. The processed dataset includes per-cell gene expression matrices, transcript coordinates, cell metadata, field-of-view (FOV) positions, and cell segmentation polygon data, providing a resource for investigating spatial cellular heterogeneity and the tumor microenvironment in lung adenocarcinoma.

Spatial transcriptomics reveals distinct cell type dynamics following opioid dependence in female mice with the common human mu-opioid receptor variant, Oprm1 A118G

Project description:The OPRM1 A118G single nucleotide polymorphism (SNP) is the most commonly studied variant of the mu-opioid receptor gene and has been associated with altered opioid sensitivity, reward processing, and substance use disorder risk. To investigate how this variant shapes the brain's transcriptomic landscape in response to chronic opioid exposure, we performed spatial transcriptomics using the NanoString CosMx Spatial Molecular Imager (SMI) with the 960-plex Mouse Neuroscience Panel on coronal brain sections from adult female Oprm1 A112G knock-in mice (modeling the human A118G SNP). Mice homozygous for either the ancestral (AA) or variant (GG) allele received chronic morphine or saline treatment. A total of 12 mice (3 per group in a 2x2 factorial design: genotype x treatment) were profiled across 4 CosMx slides, yielding over 130,000 spatially-resolved single-cell transcriptomes spanning multiple brain regions. This dataset enables investigation of genotype- and treatment-dependent transcriptomic changes at single-cell resolution with preserved spatial context.

Spatial mapping of transcriptomic and lineage plasticity in metastatic pancreatic cancer [CosMx]

Project description:Patients with treatment-refractory pancreatic cancer often succumb to widespread systemic metastases; however, the transcriptomic heterogeneity that underlies recalcitrance to therapy remains understudied, particularly in the spatial context. We constructed high-resolution spatial maps of transcriptional heterogeneity, clonal architecture and lineage plasticity using spatially resolved transcriptomics (SRT) from 13 primary cancers and 36 corresponding liver, lung, and peritoneal metastases, collected via a rapid (“warm”) autopsy program. To validate findings from our SRT dataset at single-cell resolution, we performed CosMX SMI profiling (Nanostring) on 7 samples from 3 patients, including primary and/or liver metastasis.

Project description:We identify four transcriptionally and spatially distinct CAF subtypes with differential immune associations across histological and infection-defined subtypes of GC. Notably, in H. pylori-positive tumors, THBS1+ CAFs exhibit a strong spatial association with regulatory T cells and are linked to local immunosuppression via WNT-FZD interactions. In parallel, the RNA-binding protein ZFP36 post-transcriptionally represses FN1 expression, thereby attenuating FN1+ CAF-mediated cytotoxic T cell engagement.
