Pooled CRISPRi screen with scRNA-seq to knockdown 7 transcription factors in k562 cells

ABSTRACT: To systematically investigate the gene regulatory networks in K562 cells, we performed CROP-seq—a pooled CRISPRi screen combined with single-cell RNA-seq—targeting seven transcription factors. To enhance gRNA recovery, we incorporated the Single Cell 5′ CRISPR Screening Assay, which enables direct capture of gRNA sequences on the beads and generates a gRNA count matrix.

Project description:We combined CRISPR genome editing with single-cell RNA sequencing to assess complex phenotypes in pooled cellular screens. Our method for CRISPR droplet sequencing (CROP-seq) comprises four key components: a gRNA vector that makes individual gRNAs detectable in single-cell transcriptomes, a high-throughput assay for single-cell RNA-seq, a computational pipeline for assigning single-cell transcriptomes to gRNAs, and a bioinformatic method for analyzing and interpreting gRNA-induced transcriptional profiles. CROP-seq allowed us to link gRNA expression to the associated transcriptome responses in thousands of single cells using a straightforward and broadly applicable screening workflow. CRISPRi DSP-kd in iAT2

Project description:We performed single cell transcriptomic profiling of induced human pluripotent stem cells (iPSCs)-derived type 2 alveolar epithelial cells (iAT2). iPSCs stably expressed CRISPRi (dCas9-KRAB) under the control of doxycyline. iAT2s were transduced with a lentivirus expressing gRNA targeting the transcriptional start site of DSP. Cells were treated with or without doxycyline to intiate CRISPRi-knockdown. Prior to capture, cells were labelled with hashing antibodies (HTO). Cells were captured for 10x Genomics Single cell capture (V3 protocol), and GEX and HTO libraries were sequenced. HTODemux function was used to demultiplex the samples. Knockdown of DSP caused cells to cluster separately from wild-type cells.

RNA-Sequencing of LPS-stimulated TLR4 HEK293 cells with CRISPRi treatment at an immune enhancer

Project description:In order to investigate the role of an IRF1-associated trans-response eQTL in immune response, we utilized CRISPRi to repress either the eQTL variant locus or the promoter of IRF1. Cells were treated with a CRISPRi construct and gRNAs targeting a putative IRF1 enhancer, the IRF1 promoter or GFP (control). RNA-sequencing was performed with no stimulation, with 90min LPS stimulation and 12h LPS stimulation, with two replicates of each for each gRNA condition. We find a correlation in the fold changes of differentially expressed genes in the promoter and enhancer gRNA conditions, suggesting the enhancer is indeed affecting expression of IRF1 and producing a similar effect on the transcriptome.

RNA-seq of CSMD1 enhancer CRISPRi in LUHMES cells and differentiated neurons

Project description:we performed lentiviral CRISPR interference (CRISPRi) by recruiting dCas9 fused with the KRAB domain to the CSMD1 enhancer (fam3) in the neuronal precursor cell line – Lund human mesencephalic (LUHMES). Given that the expression of CSMD1 was not detectable in LUHMES cells we differentiated these cells into neurons. Differentiated neurons with CRISPRi of CSMD1 enhancer showed significantly higher expression of CSMD1 than control.

Knockdown specificity of Mobile-CRISPRi system targeting chromosomal mRFP

Project description:The Mobile CRISPRi system with and without mRFP-targeting sgRNA was engineered into Pseudomonas aeruginosa PA14 strain with chromosomally encoded mRFP. RNA was isolated from these strains, and the corresponding cDNA library was synthesized and sequenced in 150 bp paired-end reads. Approximately 1,000,000 reads were collected for each of the two samples, with ~94% alignment to PA14 WT by Bowtie254, and transcripts were counted with HTSeq55. Only genes with a non-normalized read count greater than 1 in both samples were included in analysis, with a coverage of 1286 genes (~20% genome). This data shows that the Mobile CRISPRi system is selective for sgRNA-guided knockdown of mRFP.
