Detection of oncoantigens suitable for lung cancer vaccination

ABSTRACT: The lung cancer tumor K-rasLA1/ p53 R172HDeltag mouse model was used to identify genes associated to the tumor mass increase in lungs. Those genes were then ranked on the basis of their oncogenic potential using a metadataset encompassing 695 human lung adenocarcinomas and ranking them on the basis of their expression in normal tissues. The genes characterized by the higher oncogenic potential combined to a low expression in normal tissues were selected as putative targets for preclinical studies on lung cancer vaccination.

Two prototypic situations (WT, and MUT) were examined using Exon arrays over a three-points time course (10, 20, and 30 weeks old animals), for each time point two/three male and female animals were used. A total of 30 mouse Exon 1.0 arrays were hybridized.

Project description:<p>Neoantigen-specific T cell responses were characterized in 4 patients with non-small cell lung cancer. Candidate neoantigens were identified by sequencing tumor and normal DNA from each patient, and ranking single nucleotide variants by expression. Multiple T cell responses were isolated, and in two patients with lung adenocarcinoma, CD4+ T cell responses to recurrent oncogenic mutations in KRAS and Her2 were identified.</p>

Non-small-cell lung tumor and normal lung tissue methylation

Project description:Using paired tumor and non-tumor lung tissues from 47 individuals we identified common changes in DNA methylation associated with the development of non-small cell lung cancer. Pathologically normal lung tissue taken at the time of cancer resection was matched to tumorous lung tissue and together were probed for methylation status using Illumina GoldenGate arrays. For each matched pair the change in methylation at each CpG was calculated (the odds ratio), and these ratios were averaged across individuals and ranked by magnitude to identify the CpGM-bM-^@M-^Ys with the greatest change in methylation associated with tumor development.
