Transcriptional profiling of human myeloid cells in healthy donors and oral cavity cancer (OCSCC) patients

ABSTRACT: This single-cell RNA sequencing (scRNA-seq) dataset profiles human myeloid cells from healthy donors and patients with advanced oral cavity squamous cell carcinoma (OCSCC). scRNA-seq was performed on isolated CD11b⁺ cells from high- and low-density peripheral blood fractions and on isolated CD45⁺ tumor-infiltrating cells from OCSCC patients (n=8), as well as on CD11b⁺ high- and low-density peripheral blood cells from healthy donors (n=5). The dataset enables the characterization of compartment-specific transcriptional states of human myeloid cells and supports investigations into genes and pathways associated with pathologic activation and immune suppression.

Whole exome sequencing and transcription profiling of a patient cohort of oral cavity squamous cell carcinomas

Project description:Oral cavity Squamous Cell Carcinoma (OCSCC) is a common form of head and neck cancer through the developed and developing world. However, the etiology of OCSCC is still unclear. To explore whether smoking, HPV and/or other underlying genetic and transcriptomic changes could be responsible for the oncogenesis events for OCSCC. A prospective observational study of fresh tissue biopsy from 45 participants with OCSCC collected from Brisbane Head and Neck Clinics between 2013 to 2015. Exploration of the genetic and transcriptomic landscape was performed using RNA sequencing and whole exome sequencing. Identification of HPV was to be performed using DNA PCR genotyping and RNA sequencing. Patient medical records were retrieved and the patient demographics were used to correlate with genomic and transcriptomics analyses, including the location of the tumor within the oral cavity, smoking and alcohol histories.

T cell receptor sequencing of HNSCC patient and healthy donor peripheral blood

Project description:This dataset comprises TCR-seq data from peripheral blood CD4+ and CD8+ T cells of head and neck squamous cell carcinoma (HNSCC) patients and healthy donors. Viable peripheral blood mononuclear cells (PBMCs) were sorted into CD45+CD3+CD4+ (CD4+ T cells) and CD45+CD3+CD8+ (CD8+ T cells) subsets, and RNA was isolated using the Qiagen AllPrep DNA/RNA Micro kit. TCR libraries were prepared with the SMART-Seq Human TCR-seq with UMIs kit (Takara Bio) and sequenced on an Illumina NovaSeq X Plus platform. This dataset includes samples from 27 tumor patients and five healthy donors (HDs). The study aims to investigate the phenotype, function, and spatial localization of T cells in HNSCC patients. This peripheral blood dataset focuses on characterizing circulating immune determinants of anti-HNSCC immunity and linking circulating T cell clones to those identified in patient-matched tumor scRNA-seq data.

Quantitative Temporal in vivo Proteomics (QTiPs) deciphers the transition of inflammatory CD11b+,Ly6G-,Ly6Chigh myeloid cells into M2-like macrophages

Project description:Phenotypic transition of myeloid cells into distinct lineages in vivo is important in pathogen response. To monitor immune cell phenotype transitions in vivo, we developed a quantitative temporal in vivo proteomics (QTiPs) platform, performing multiplexed (10-plex) tandem-mass-tag (TMT)-based mass spectrometry on sorted cells collected from their in situ microenvironment during infection. We temporally characterized a poorly understood, virus-driven CD11b+,Ly6G-,Ly6Chigh-low myeloid cell population throughout an acute phase of infection in both the site of infection and bone marrow. QTiPs, in combination with phenotypic, functional and metabolic analyses, elucidated a pivotal role for inflammatory CD11b+,Ly6G-,Ly6Chigh-low cells in anti-viral immune response and viral clearance. Most importantly, the highly time-resolved QTiPs dataset showed the transition of CD11b+,Ly6G-,Ly6Chigh-low cells into M2-like macrophages which displayed increased antigen presentation capacities and bioenergetic demands late in infection. Our QTiPs approach precisely captures myeloid cell-macrophage transition in this population, and it is a novel platform for measuring temporospatial proteome transitions in vivo.

Project description:This lineage tracing experiment focused on studying the transcriptome of cardiac myeloid cells derived from BM HSCs post-MI. We performed Left coronary artery ligation (LAD) in a tamoxifen-inducible in vivo HSC-lineage tracing mouse model which allows HSC-progeny lineage tracing via Tomato expression (Fgd5-CreERT2 tdTomato; PMID: 30561324). This was followed by a 2-day treatment with either vehicle (DMSO) or 4-oxo-RA. On day 3 post-MI, hearts were extracted, and tdTomato-positive and tdTomato-negative myeloid cells (CD11b+) were isolated from the myocardium. scRNA-seq was performed.

Project description:We used single-cell RNA sequencing (scRNA-seq) to analyze the diversity of bone marrow-derived CD45+CD11b+ microglia-like cells (MGLCs) engrafted in the brain of recipient mice that were conditioned using Busulfan and PLX3397 and transplanted with total bone marrow. We compared the gene expression of MGLCs to that of developmentally-derived CD45+ CD11b+ microglia/myeloid cells isolated from the brain of recipient mice (host microglia) and untreated mice (naive microglia). We also compared the gene expression of MGLCs to that of transplant-derived CD45+ CD11b+ cells engrafted in the bone marrow (abbreviated as BM-CD11b+)

Project description:Description: Molecular mechanisms underlying high-risk subtypes of leukemia remain elusive. PR domain-containing 14 (Prdm14) is a potent oncogene implicated in the initiation of many cancers, including leukemia. Here, we interrogate the heterogeneity of Prdm14-expressing cell types in a mouse model of T-cell acute lymphoblastic leukemia (T-ALL). We identified an abnormal B-1 cell-like population in pre-leukemic bone marrow. B-1 cells are a self-renewing population of unconventional B cells established during embryonic development. This dataset contains single-cell transcriptomic profiling of four samples. Cells from R26PR;Mx1-cre mice were sorted on GFP expression (“GFP+” and “GFP-” samples) or on a pro-B-1-like immunophenotype of CD11b- CD19+ CD127+ Sca-1+ (“Pre-leukemia” sample). As a control, immunophenotype-matched cells from R26PR mice were analyzed by scRNA-seq after sorting on CD11b- CD19+ CD127+ Sca-1+ (“Control” sample) (Supplemental Figure 2). Accordingly, we conducted scRNA-seq of four total samples: “GFP+”, “GFP-“, “Pre-leukemia”, and “Control”. The GFP+ and GFP- samples provide the cellular context to the bone marrow samples.
