Project description:We report the distribution of RING1B (one of Polycomb group factors) within the genome of mouse embryonic tissues. We prepared the chromatin from 11 dpc embryonic forebrain, midbrain, and forelimb buds and made chromatin precipitation with antibody against RING1B (mouse monoclonal antibody). High-throughput sequencing applied for the ChIP analysis revealed the differential distribution of RING1B protein among embryonic tissues. ChIP analysis of mouse 11 dpc embryonic forebrain, midbrain and forelimb buds against anti-RING1B antibody.

Tbx5-dependent transcripts of the embryonic left ventricle

Project description:Tbx5 is expressed in the left ventricle of the developing mammalian heart. In order to test the transcriptional requirement of Tbx5 in the fetal left ventricle and bypass its early requirement in early cardiac formation, we used a combination of the ROSA26creERT2, a ubiquitously transcribed tamoxifen-dependent cre recombinase, and the Tbx5 floxed allele to remove both copies of Tbx5 at E11.5 followed by microdissection at E12.5. In addition to several well-known targets of Tbx5, we identified a novel signature of disrupted PDGF signaling.

Polycomb group proteins adjust the threshold for retinoic acid mediated signaling during early proximal-distal patterning in forelimb development

Project description:Polycomb group (PcG) proteins play a pivotal role in epigenetically silencing development-related genes, restricting their expression to appropriate tissues. However, in some instances PcG target genes must also be dynamically regulated in response to developmental signals encountered during morphogenesis. Here we examine the role of PcG factors in early forelimb bud patterning, a process that relies on various morphogenetic signals. Depletion of Ring1 proteins, which are essential components of Polycomb repressive complex-1 (PRC1), led to dramatic deficiencies in forelimb formation and proximal-distal regionalization. Gene expression analysis identified Meis2 and Meis1 as critical PRC1 targets genes in early distal specification, with PcG proteins counteracting retinoic acid (RA) signaling to control their expression. Importantly, in this system, PcG factors appear to function by adjusting the threshold for RA signaling, revealing an unexpected role of polycomb proteins in dynamic gene regulation during development. [Affymetrix] Mouse E10.5 forelimb buds of Ring1A-KO, Ring1A/B-dKO and RA-treated wild type were used for RNA extraction and hybridization on Affymetrix microarrays. [Agilent] ChIP analysis of mouse E10.5 whole forelimb buds against anti-H3K27me3 antibody.

Project description:Pancreatic specific transcription factor1a (Ptf1a) immunoprecipitated chromatin from 266.6 cells produced 26 million tags with the Illumina high throughput sequencing technology. Many of the mapped tags were genes which were found to be differentially expressed at E10.5 in the microarray experiments comparing Ptf1a heterozygotes versus null mutant mice (study GSE26816). As Ptf1a is a bHLH transcription factor, it recognizes an E Box on the chromatin CANNTG. Since it belongs to a transcription factor complex, one of which recognizes the binding site TGGGAA, we also found this sequence one, two or three helical turns of DNA away from the E-box where peaks were detected. Ptf1a chromatin immunoprecipitation of cross-linked pancreatic cells, 266.6, to compare with the expressed genes in Ptf1a +/- vs -/- E10.5 pancreatic dorsal buds.
