Project description:Nascent RNA sequencing has recently revealed that pre-mRNA splicing can occur shortly after the intron emerges from RNA polymerase II (Pol II). Differences in co-transcriptional splicing profiles suggest regulation by cis- and/or trans-acting factors. Here we used Single Molecule Intron Tracking (SMIT) in budding yeast to identify a cohort of regulators by machine learning. One candidate, Nab2, displayed reduced co-transcriptional splicing of some pre-mRNAs when depleted. Unexpectedly, these splicing defects were attributable to readthrough transcription, which was revealed by long read sequencing of nascent RNA; individual readthrough transcripts induced by Nab2 depletion sometimes spanned multiple genes. Thus, Nab2 regulation of splicing was indirect. Moreover, unspliced transcripts displayed downstream readthrough in both control and Nab2-depleted cells, highlighting the coupling between splicing and 3′ end formation. We conclude that Nab2 is required for proper 3′ end processing, which ensures both transcription termination as well as proper splicing of downstream genes.

UFMylation anchors splicing factors at the ER to reprogram nuclear splicing

Project description:How organelles communicate stress to the nucleus to coordinate adaptive responses remains a fundamental question in cell biology. Here, we identify a non-canonical retrograde signaling pathway in which stalling-induced UFMylation of ER-associated ribosomes anchors splicing regulators at the ER, directly coupling translational stress to nuclear RNA processing. Phylogenetic profiling linked the UFMylation machinery to a network of nuclear mRNA processing factors. Fractionation-based quantitative proteomics revealed that translational stress triggers UFM1-dependent retention of serine/arginine-rich (SR) splicing factors at the ER, depleting their nuclear pools. Mechanistically, UFMylated ribosomes physically tether SR proteins at the ER surface, driving widespread intron retention that preferentially targets transcripts encoding ER membrane and trafficking components—a response conserved from plants to mammals. These findings reframe UFMylation from a local ribosome repair signal to a systems-level coordinator of ER-nucleus communication that reprograms nuclear splicing and reshapes membrane-associated gene expression with implications for neurodegenerative diseases linked to UFMylation defects.

RNA fate determination through co-transcriptional methylation of newely synthesized transcripts

Project description:Using murine embryonic stem (mES) cells, here we show that two RNAi factors, Dgcr8 and the RNAseIII Drosha, physically associate with chromatin. We found that these known microRNA-processing factors associate with a subset of actively transcribed genes, as well as non-coding genes, including snoRNA, and lncRNA genes. Dgcr8 recruitment to chromatin was dependent on Methyltransferase-like 3 (Mettl3), which catalyzes N6-methyladenosine (m6A) of RNAs. Chemical inhibition of RNA polymerase II (RNAPII) disrupted the association of Dgcr8 and Mettl3 with chromatin, strongly suggesting RNA methylation and processing events occur co-transcriptionally. We also found that temperature stress causes a radical relocalization of Dgcr8 and Mettl3 to stress-induced genes including Hsp70. Genetic ablation of Dgcr8 or Mettl3 led to the accumulation of Hsp70 mRNA, elongation of its half-life, and increased protein levels only in cells subjected to acute heat stress. This indicates that acute heat-stress co-transcriptionally marks Hsp70 mRNAs by Mettl3 and Dgcr8 for subsequent RNA degradation to control the timing and magnitude of the heat shock response.
