Gene expression profiles of intestinal organoids under collagen/Matrigel culture and 5-fluorouracil treatment in human

ABSTRACT: In this study, we examined how 5-fluorouracil (5-FU) treatment modulates transcriptional programs in human intestinal organoids cultured in Matrigel or collagen matrices. By comparing Matrigel-embedded and collagen-embedded organoids under control and 5-FU–treated conditions, we identified ECM-dependent and treatment-specific gene expression changes associated with cellular stress responses, epithelial regeneration, and matrix-driven phenotypic differences.

Differential 5-FU responses of crypt-derived organoids embedded in collagen versus Matrigel, and their transcriptomic comparison with villus-derived organoids

Project description:We compared the effects of 5-fluorouracil (5-FU) on gene expression profiles of mouse crypt-derived intestinal organoids embedded in either Matrigel (MG) or collagen type I (COL). Distinct sets of genes were upregulated in COL-embedded organoids following 5-FU treatment, suggesting that collagen-based ECM uniquely modulates inflammatory and DNA-damage responses. We further compared COL-embedded crypt-derived organoids with COL-embedded villus-derived organoids (V-organoids) and found that their transcriptional profiles were highly similar. These results indicate that collagen embedding promotes the emergence of revival stem cell–like signatures regardless of the cellular origin of the organoids.

RNA-seq of wildtype mouse small intestinal organoids grown in Matrigel or in/on collagen.

Project description:We aimed to analyse the effect of different extra-cellular matrices on the growth of small intestinal organoids. Small intestinal crypts of wildtype mice were harvested and grown under standard Matrigel organoid conditions. After establishment of organoids (passaged 1-2), organoids were grown in Matrigel, on collagen or in a drop of collagen. Growth in a droplet of collagen requires addition of Wnt3a, therefore all samples are either provided with standard culture conditions (ENR) or with ENR+50%Wnt3a-CM (WENR). Samples were grown in specified matrix for at least 1-2 passages before RNA was purified.

Project description:Intestinal epithelial regeneration depends on cellular plasticity under inflammatory conditions. Two major forms of plasticity have been described: spatial plasticity, in which mature cells dedifferentiate into crypt base columnar (CBC) stem cells, and fetal reversion, where cells adopt a fetal-like transcriptional state. To investigate the cellular mechanisms underlying these processes, we performed single-cell RNA sequencing on human intestinal epithelial organoids cultured in either Matrigel or collagen-based matrices. This dataset provides a high-resolution atlas of epithelial stem cell states and plasticity transitions, facilitating further investigation of regenerative hierarchies in the human intestine.

Gene expression of rat PSCs cultured on plastic, matrigel and collagen

Project description:Activated pancreatic stellate cells produce the fibrotic matrix in chronic pancreatitis and pancreatic cancer. In vitro protocols examining PSC biology have usually involved PSCs cultured on plastic, a non-physiological surface. However, PSCs cultured on physiological matrices e.g. MatrigelTM (normal basement membrane) and collagen (fibrotic pancreas), may have distinctly different behaviours compared to cells cultured on plastic. Therefore, we aimed to compare PSC gene expression after culture on plastic, MatrigelTM and collagen I. Total RNA from stellate cells in 10 cm Petri dishes was isolated by Qiagen RNeasy Mini Plus kit as per manufacturer’s instructions. The Agilent 2100 Bioanalyzer (Agilent Technologies Inc. Santa Clara, CA) was used for quality control of the isolated total RNA. Gene expression profiles of rat PSCs cultured on MatrigelTM, collagen I and plastic were analysed by whole rat genome microarray purchased from Affymetrix (Rat Gene 1.0 ST Array). This array was able to detect 27,342 rat genes, with approximately 26 probes on average per gene (referred to as a probe set).

Project description:The loss of Arpc4 resulted in reduced expression of other Arp2/3 complex components, rendering the Arp2/3 complex nonfunctional. The ex vivo microtumor(3D) models were composed of either control or Arpc4 knockout (KO) KC 8025 cells embedded in different matrices containing three condition:25% collagen I, 25% collagen I + 75% Matrigel, and 75% Matrigel for 5 days. To identify genes affected by Arpc4 knockout in this model, RNA-seq analysis was performed on bulk samples. 8025 cell line was derived from primary cells isolated from genetically engineered p48Cre/+; LSL-KrasG12D/+ (KC).

Single cell RNA-seq of hiPSC-derived kidney organoids differentiated within self-assembling peptide hydrogels and the animal-derived matrix Matrigel

Project description:scRNA-seq was used to characterise hiPSC-derived kidney organoids differentiated within fully synthetic self-assembling peptide hydrogels of variable mechanical strengths and compare these to organoids differentiated within the animal-derived matrix, Matrigel. Organoids were matured in the respective matrices until day 24 of differentiation and 6 organoids per support matrix were then pooled and dissociated using the cold-active protease from Bacillus licheniformis. Cells were processed on the 10x Genomics Chromium platform using the Single-Cell 3’ v3.1 protocol. The NextSeq500 (Illumina) was used to sequence the libraries generated and initial processing of the data was carried out using the 10X Genomic Cell Ranger v3.1.0 pipeline.
