Next Generation Sequencing Facilitates Quantitative Analysis of the Role of Ddx21 in hematopoietic stem cells [RNA-seq]

Project description:Hematopoietic stem cell (HSC) homeostasis is critically dependent on precisely regulated protein synthesis, with the nucleolus serving as the principal orchestrator of ribosome biogenesis and cellular stress sensing. DDX21, a nucleolus-localized DEAD-box RNA helicase, serves as a master regulator in ribosomal DNA (rDNA) transcription and ribosome assembly. Nevertheless, its precise function in adult hematopoiesis remains incompletely understood. Here, we reveal that conditional knockout of Ddx21 in the murine hematopoietic system triggers collapse of HSC homeostasis, characterized by loss of quiescence, impaired self-renewal capacity, and raised apoptosis. Mechanistically, we demonstrate that DDX21 physically associates with both rDNA loci and promoters of ribosomal protein genes. Its loss disrupts ribosome production, causes nucleolar stress, culminates in p53-mediated cell cycle arrest and apoptosis in HSPCs. Taken together, our study establishes DDX21 as a master regulator in HSCs, integrating ribosome biogenesis with nucleolar stress induction and hematopoietic homeostasis.

CUT&Tag analysis genome-wide maps of chromatin state in CTRLcas9 and SCARB2cas9 HepG2 cells

Project description:We report the application of CUT&Tag sequencing technology for high-throughput profiling of c-Myc with core promoters of its target genes in mammalian cells. We performed CUT&Tag sequencing with antibody to total c-Myc with core promoters of its target genes in CTRLcas9 and SCARB2cas9 group. Inspection of multiple individual traces and global analyses showed that SCARB2cas9 globally reduced association of c-Myc with core promoters of its target genes.

CUT&Tag-seq for H3K27ac in hematopoietic stem cells in bone marrow after 5-FU administration

Project description:Purpose: The goals of this study are to elucidate the underlying mechanism for the regulation of HSC divisions. Methods: Before or after wild type (WT) mice were treated with 5-fluorouracil (5-FU), 12500 cells of HSCs were sorted. These cells were subjected to CUT&Tag-seq to analyze H3K27ac profile by using Next-seq. The sequence reads that passed quality filters were analyzed by Trimmomatic.

Hexokinase 2-mediated gene expression via histone lactylation is required for hepatic stellate cell activation and liver fibrosis (CUT&Tag)

Project description:Lactate was implicated in activation of hepatic stellate cells (HSCs). However, the mechanism by which lactate exerts its effect remains elusive. We show that hexokinase 2 (HK2) is sufficient to change gene expression by histone lactylation but not histone acetylation. Using RNA-seq and CUT&Tag chromatin profiling, we found that induction of HK2 expression in activated HSCs is required for the induced gene expression by elevating histone lactylation. Inhibiting histone lactylation by Hk2 deletion or pharmacological inhibition of lactate production diminishes HSC activation, whereas exogenous lactate but not acetate supplementation rescues the activation phenotype. Thus, lactate produced by activated HSCs determines the HSC fate via histone lactylation. We found that histone acetylation competes with histone lactylation, which could explain why class I HDAC inhibitors impede HSC activation. Finally, HSC-specific or systemic deletion of HK2 inhibits HSC activation and liver fibrosis in vivo. Therefore, we provide evidence that HK2 may be an effective therapeutic target for liver fibrosis.

RNA helicase DDX21 coordinates transcription and noncoding RNA processing of the ribosomal pathway

Project description:DEAD-box RNA helicases are vital for the regulation of various aspects of the RNA life cycle, but the molecular underpinnings of their involvement, particularly in mammalian cells, remain poorly understood. Here we show that the DEAD-box RNA helicase DDX21 can sense transcriptional status of both RNA Pol I and Pol II to control transcriptional and post-transcriptional steps of ribosome biogenesis in human cells. We demonstrate that DDX21 widely associates with Pol I- and Pol II-transcribed genes and with diverse species of protein-coding and noncoding RNAs. Although broad, these molecular interactions, both at the chromatin and at the RNA level, exhibit a remarkable specificity for the ribosomal pathway. In the nucleolus, DDX21 occupies the transcribed rDNA locus, directly contacts both rRNA and snoRNAs and, as a functional component of the snoRNA ribonucleoprotein (snoRNP) complex, promotes modification of rRNA. In the nucleoplasm, DDX21 is incorporated into the 7SK snRNP complex, which facilitates DDX21 association with promoters of Pol II-transcribed genes encoding ribosomal proteins and snoRNAs. Promoter-bound DDX21 facilitates the release of P-TEFb from the 7SK snRNP, enhancing productive Pol II elongation. Altogether, we present a unifying mechanism for the coordinated regulation of ribosomal genes across nuclear compartments, and provide first evidence implicating a mammalian RNA helicase in RNA modification and Pol II elongation control. A critical requirement for IκBα in controlling dormancy in Hematopoietic stem cells via retinoic acid during embryonic development [Cut&Tag]

Project description:Hematopoietic Stem Cells (HSCs) originate from the E11.5 aorta-gonads-and mesonephros (AGM) region during development before they migrate to the foetal liver for proliferation and maturation, and finally seed the bone marrow around birth, their final site of residence. In the AGM, HSCs reside within Intra-aortic hematopoietic clusters (IAHC) along with hematopoietic progenitors (HPC). Molecular pathways that determine HSC fate instead of HPCs are still unknown, although inflammatory signalling has been implicated in the development of all blood cells, including NF-κB. Here, we describe a dormant phenotype of LT-HSCs in the IκBα KO. Although IκBα is critical for retaining inactive NF-κB complexes in the cytoplasm, it can regulate stem cell related genes by interacting with the PRC2 complex in the nucleus. Accordingly, we find decreased PRC2 dependent H3K27me3 accumulation at the promoters of PI3K and retinoic acid signalling molecules by cut and tag assay in AGM derived CD31+ cells, which includes HE/IAHC derived from IκBα KO embryos. Furthermore, this regulation of the retinoic acid signalling by IκBα is further confirmed by cut and tag assay for IκBα itself in CD31+ cells of the AGM and more specifically also in sorted LT-HSCs from the E14.5 foetal liver. Over-activation of the retinoic acid/PI3K levels in LT-HSCs of the IκBα KO is evident in their dormant molecular profile. Functionally, IκBα KO LT-HSCs are less proliferative and respond with delayed activation upon transplantation. Overall, we identify nuclear IκBα as an essential player specifically for HSC specification/proliferation from the onset of HSPC emergence in the AGM.

CUT&Tag analysis genome-wide maps of chromatin state in hCD34+ cells with X-RARG fusion genes overexpression.

Project description:CUT&Tag technology were used for high-throughput profiling of RARG fusion genes or PML-RARA with core promoters of its target genes in hCD34+ cells with RARG fusion genes or PML-RARA overexpression. We first expressed HA-tagged X-RARG fusions or HA-tagged PML-RARA in hCD34+ cells and then performed CUT&Tag with antibody to RARG fusion genes or PML-RARA and analyzed the binding of RARG fusion genes or PML-RARA with core promoters of its target genes. Common peaks for the binding sites of RARG fusions and PML-RARA and unique peaks for specific targets of RARG fusions that are not targets of PML-RARA were identified.

Transient SP140 inhibition unlocks hematopoietic stem cell fate from human pluripotent stem cells [CUT&Tag]

Project description:Efficient derivation of transplantable hematopoietic stem cells (HSCs) from human pluripotent stem cells (hPSCs) is constrained by epigenetic silencing. Through a CRISPR/Cas9 screen with a BCL11A-eGFP reporter, we identified epigenetic reader SP140 suppressing hematopoiesis. Transient genetic or pharmacologic inhibition of SP140 in hPSC-derived teratoma and embryoid body cultures promoted robust multilineage hematopoiesis and accelerated production of HSCs with serial transplantability and durable reconstitution in immunodeficient mice. Mechanistically, SP140 blockade unlocked transcription at endothelial-to-hematopoietic transition (EHT) loci through topoisomerase 1-dependent chromatin remodeling, activating key hematopoietic and stem cell programs. Transcriptomic analysis showed activation of these regulators upon SP140 inhibition, which was prevented by topoisomerase 1 blockade. CUT&Tag profiling identified SP140 binding at EHT and HSC-specification gene loci. SP140’s function as an epigenetic gatekeeper was conserved in diverse hPSCs and murine embryo models, where its downregulation enhanced physiological HSC emergence. Importantly, selective SP140 inhibition in a chemically defined, scalable protocol enabled rapid in vitro generation of bona fide human HSCs suitable for transplantation. These findings identify transient SP140 inhibition as an effective strategy to overcome epigenetic barriers and unlock clinically relevant HSC specification from hPSCs, advancing regenerative hematopoiesis and cell therapy.
