Li-treatment-induced NDI (Li-NDI) in rats

Project description:5 rats were offered food containing 40mM Li/Kg dry weight for 4 weeks, and 5 control rats obtained standard food. The RNA from the inner medulla of the Li-treated rats was labeled red (channel 1), and from the control rats labeled green (channel 2). The samples from Li-treated rats 1+2 and control rats 1+2 were hybridized to array Li-NDI 1. The samples from Li-treated rats 3+4 and control rats 3+4 were hybridized to array Li-NDI 2. Long oligonucleotide arrays verse short oligonucleotide arrays -IMR32 cells

Project description:Both in situ synthesized long oligo arrays from Agilent Technologies and short oligo arrays from Affymetrix were used to measure differential gene expression in RNA samples generated from human neuroblastoma cells treated with vehicle (EtOH, 0.01%) and tert-butylhydroquinone (tBHQ, 10µM) for 24h. For Affymetrix technology, RNAs from vehicle or tBHQ treated groups were analyzed separately. There are three replicates (GSM 11865, 11866, 11858, 11857, 11870, and 11871) which represent the RNA preps harvested at three different time (April 17, 2001, March 15, 2001, and Feb 21, 2001). For Agilent arrays, amplified cRNAs generated from vehicle or tBHQ treated groups were labeled with cy3 or cy5 and were competitively hybridized with Hu 1A oligo arrays. The RNA prep used for Agilent array analysis was not the same as the one used for Affymetrix array analysis. Finally, three replicates (GSM 11828, 11831 and 11835) were generated. Project description:Equal amounts of test and reference cDNA Cy-labeled mRNA targets were competitively hybridized against a customized cDNA platform with 4,608 ORESTES (open reading frame expressed sequences tags) representing human genes. With this microarray experiment, we found that N-Myc downstream-regulated gene 4 (NDRG4) is silenced in tumor cells and acts as a mechanistic biomarker of metastasis in ductal invasive breast tumors. While aberrant NDRG4 silencing, by DNA hypermethylation, is significantly associated with the development of metastatic disease, downregulation of NDRG4 transcription and protein expression is functionally associated with enhanced lymph node adhesion and cell mobility. Based on following functional assays, we show that silencing of NDRG4 modulates integrin signaling by assembling β1-integrins into large punctate clusters at the leading edge of tumor cells to promote an “adhesive switch,” decreasing cell adhesion to fibronectin and increasing cell adhesion and migration towards vitronectin, an important component of human lymph nodes.

Project description:Microarray data of DrosDel deficiency (Df/+) and parental strain diploid flies along with spike-in controls was performed on the Nimblegen 12-plex array platform. Samples are named in this dataset according to the following sample naming scheme: tissue_genotype shorthand_sex_biological replicate #. PolyA+ mRNA was isolated in triplicate to quadruplicate from 5 day old adult female or male whole flies. Female and male mRNA were labeled with Cy3 or Cy5 dyes separately and hybridized to Drosophila 12-plex Nimblegen arrays.
