Project description:Relative expression levels of mRNAs in chicken IEL experimentally infected with EA, EM, or ET were measured at 1 to 6 days post-infection (dpi) following primary and secondary infections. One week-old chickens were uninfected (negative control) or were orally inoculated with sporulated oocysts of EA, EM, or ET. One week later, the infected chickens were challenged with an identical inoculum of the homologous parasite. Intestinal samples were collected daily from 5 birds in a treatment group at from 1 to 6 dpi following primary and secondary infections. Cecum, duodenum, and jejunum were collected from the birds challenged with E. acervulina, E. maxima, and E. tenella, respectively. Uninfected control samples and one of the 3 infection group samples were labeled with different fluorescent dyes and hybridized simultaneously on the same slide using a reference design with a dye swap protocol. Thirty seven-condition experiment, Non-infected control vs. Primary or secondary EA, EM, or ET infected IEL at 1 to 6. Biological replicates: 2 replicates with dye-switching from each infection groups. Two replicates per array.

Project description:Purpose: This study would be useful to characterize the molecular mechanisms of an effective anti-bacterial response of chicken immune system. Methods: meat-type chickens were either infected with APEC O1 or given saline as a control. Thymii were collected on 1 and 5 days post-infection (dpi). The infected birds were classified based upon necropsy findings as having mild or severe pathology, representing resistant and susceptible phenotypes, respectively. Data from RNA sequencing experiments were analyzed using the R package, edgR, to identify the significantly differentially expressed (DE) genes. GO and pathway analysis using the R package GOseq identified many immune-related pathways. Results: Thousands of genes were DE at 5 dpi in susceptible vs. non-infected birds and in susceptible vs. resistant birds, as well as in susceptible birds at 1 vs. 5 dpi. In the contrast of susceptible birds with resistant or non-challenged birds, many immune response and signal transduction pathways were strongly induced, whereas the TCR signaling pathway was deeply suppressed to affect T cell development, differentiation, proliferation, and maturation. The transcriptomes of resistant and non-challenged birds were similar. Conclusions: These results provide the first comprehensive assessment of global gene networks and biological functionalities of DE genes in thymus in response to APEC infection, thus providing novel insights into key molecular genetic mechanisms that differentiate host resistance from susceptibility in this primary lymphoid tissue. These findings are foundational to the development of strategies to enhance host resistance to APEC infection.

Methods: Four-week-old male broiler chickens were infected with APEC O1 or given saline as a control. Bursas were collected at 1 and 5 days post-infection (dpi). Infected birds were classified based upon lesions in liver, pericardium and air sacs as having mild or severe pathology, representing resistant and susceptible phenotypes, respectively. Twenty-two individual bursa RNA libraries were sequenced, each yielding an average of 27 million single-end, 100-bp reads. Results: There were 2469 novel genes in a total of 16,603 detected. Large numbers of significantly differentially expressed (DE) genes were enriched in susceptible versus resistant birds and in susceptible versus non-infected birds at 5 dpi, as well as in 5 dpi versus 1 dpi susceptible birds. The DE genes represented signal transduction, immune response, and cell growth and death pathways. Conclusions: These data provide considerable insight into potential mechanisms of resistance to ExPEC infection, thus paving the way to develop strategies for ExPEC prevention and treatment, as well as enhancing innate resistance by genetic selection in animals.

Project description:In order to explore the potential therapeutic mechanisms of Bacillus subtilis (B. subtilis) probiotic under Eimeria tenella (E. tenella) infection, we performed Transcriptome analysis. A total of 63 Chinese native yellow chickens were purchased from a commercial hatchery and reared in 9 coccidia-free cages with free access to feed and water for up to 28 days. Upon arrival, all chicks were weighed and randomly divided into one of three experimental groups with 21 birds in each group. The three groups consisted of negative control untreated non-challenged group (NC), positive control untreated challenged group (PC) and B. subtilis-fed challenged group (BS + ET). Challenged and non-challenged groups were housed in two different rooms for avoiding the transmission of disease. Temperature (32 to 34 °C for 1st week and then decreased by 2 °C per week), humidity (60 to 80%) and light (23 h L:1D) of both rooms were maintained during the entire period of experiment. On day 21 of age, the chickens in group PC and BS + ET were challenged with 6 × 10^4 E. tenella sporulated oocysts, whereas the chickens in group NC were gavaged with normal saline to provide same management stress. On day 28 of age (day 7 post-infection), 3 individual chickens per group were euthanized humanely by direct heart puncture and caecum tissue samples of all groups were collected for analyzing the whole transcriptional responses to the exposure of probiotic under an induced E. tenella infection in chickens. Totally, 1902 DEGs were up-regulated and 1589 DEGs were down-regulated in the positive control group versus negative control group. 341 up-regulated and 124 down-regulated DEGs were found in the comparison of BS + ET group versus NC Group, while 784 up-regulated and 493 down-regulated DEGs were found in BS + ET versus PC group.

Project description:Purpose: This study is to more comprehensively understand the genome-wide host response to avian pathogen E. coli (APEC). Methods: Male broiler chicks were challenged with APEC (or mock-challenged as controls), and bone marrow was harvested at 1 and 5 days post-infection (dpi). Based upon necropsy-scored lesions on liver, pericardium, and air sacs, the challenged birds were assigned to mild or severe pathology categories, representing resistant and susceptible phenotypes, respectively. RNA sequence data were first analyzed using the R package EdgeR to identify differentially expressed genes.GO and pathway analysis using the R package GOseq identified many immune-related pathways. Results: RNA sequencing resulted in 11 to 40 million single-end raw reads of 100 bp per sample. After alignment, an average of 80 % of the reads, with 5 % representing multiple mapping, were mapped to the chicken reference transcriptome. Among these detected unique transcripts, there were 2,404 novel genes mainly distributed on chromosomes 1, 2, 4, 3, Z, 5 in decreasing number. Genes were detected as differentially expressed (DE) between treatments (susceptible, resistant, and mock-challenged) at a given time point, or DE between 1 and 5 dpi within the same treatment group. Compared to mock-challenged birds on 5 dpi, susceptible birds exhibited extensive enhancement of their T cell and B cell development, as well as innate and adaptive immune response. However, for the 1 dpi group, susceptible birds exhibited a decreased gene expression of T and B cell development. The differences between the two phenotypes, susceptible and resistant birds, at 5 dpi showed that susceptible birds had increased gene expression of B-cell development and adaptive immune response. Conclusions: This is the first report to our knowledge examining the role of bone marrow cells in responding to APEC infection in broilers. This transcriptome study provides insight and global overview into the response of genes involved in the earliest phases of the immune response to APEC infection. Our data indicate a dynamic interaction between the innate and adaptive immune responses to APEC infection in susceptible birds, providing flexibility and redundancy in the host’s induction of cytokines and chemokines. Additionally, B cell and T cell development are also extensively affected by APEC infection for susceptible birds, resulting in drastic host impairment in early response to infection. The findings of present study shed light on the underlying chicken immune modulation against APEC infection. Also, this study will build a solid foundation for identifying host genetic variation that may be manipulated to enhance resistance to infection and may be useful as colibacillosis control targets.

Project description:Avibacterium paragallinarum is the causative agent of Infectious Coryza, an acute upper respiratory tract disease in chickens. The occurrence of outbreaks has emphasized that the disease can be significant in broiler as well as layer chickens. In developing countries, infectious coryza is commonly complicated by a range of other infections, resulting in severe disease and significant economic losses. There are vaccines on the market but with limited efficiency, due to the serological differences amongst the different serogroups of A. paragallinarum. Recent advances in genomics have led to whole genome sequencing of the chicken, creating an opportunity for the use of high-throughput technology such as microarrays. The objectives of this study was to screen for gene expression patterns across clinical scores associated with the immune response in chickens infected with A. paragallinarum serovar C3, as well as to establish which biological pathways are stumulated when infected with A. paragallinarum. A total of 15 birds (male, leghorn) were obtained at 10 weeks of age. The birds were kept in separate layer cages up until 21 weeks, this is the susceptible age for infectious coryza. Twelve (12) birds were challenged via the infra-orbital eye area with 0.1ml challenge bacterium (A.paragallinarum serovar C3), Three were left unchallenged, which served as the control. As symptoms developed birds were scored, with score1 representing mild symptoms, score2, moderate and score3 representing severe symptoms. Each score is represented by two biological replicates. Thus a total of 8 samples were hybridized, two representing control.

Project description:Salmonella is one of most common causes of bacterial foodborne disease and consumption of contaminated poultry products, including turkey, is one route of exposure. Minimizing colonization of commercial turkeys with Salmonella could reduce the incidence of Salmonella-associated human foodborne illness. Understanding host responses to these bacteria could lead to potential strategies to minimize colonization and thus food safety risk. In this study, we evaluated bacterial load and blood leukocyte transcriptomic responses of 3-week-old turkeys challenged with the Salmonella enterica serovar Typhimurium (S. Typhimurium) UK1 strain. Turkeys (n = 8/dose) were inoculated with 108 or 1010 colony forming units (CFU) of S. Typhimurium UK1 and fecal shedding and tissue colonization were measured across multiple days post inoculation (dpi). Fecal shedding was 1-2 log10 higher in the 1010 CFU group than the 108 CFU group, but both doses effectively colonized the crop, spleen, ileum, cecum, colon, bursa of Fabricius and cloaca without causing any overt clinical signs in either group of birds. Blood leukocytes were isolated from a subset of the birds (n =3-4/dpi) both pre-infection (0 dpi) and 2 dpi with 1010 CFU and their transcriptomic responses assayed by RNA-sequencing (RNA-seq). After 2 dpi, 647 genes had significant differential expression (DE), including large increases in expression of immune genes such as CCAH221, IL4I1, LYZ, IL13RA2, IL22RA2, and ACOD1. IL1B was predicted as a major regulator of DE in these leukocytes and this DE was predicted to activate cell migration, phagocytosis and proliferation, and to impact the STAT3 and toll-like receptor pathways. These data revealed genes and pathways by which turkey blood leukocytes responded to the pathogen and can provide potential targets for developing intervention strategies or diagnostic assays to mitigate S. Typhimurium in turkeys.

Project description:Background: Histomonas meleagridis is an anaerobic, intercellular parasite, which infects gallinaceous birds such as turkeys and chickens. In recent years, the reemergence of Histomoniasis has caused serious economic losses as drugs to treat the disease have been banned. At present, research of H. meleagridis focuses on virulence, gene expression analysis, and the innate immunity of the host. However, there are no study on the differentially expressed miRNAs (DEMs) associated with the liver induced by H. meleagridis. In this research, high-throughput sequencing was used to analyze the expression profile of liver miRNA at 10 and 15 days post-infection (DPI) in chickens infected with Chinese JSYZ-F strain H. meleagridis. Results: Compared with the uninfected control, 120 and 118 DEMs were found in the liver of infected chickens at 10 DPI and 15 DPI, respectively, of which 74 DEMs were shared at two-time points. Differentially expressed miRNAs were classified into three types according to the time of infection: L1, 45 miRNAs differentially expressed only at 10 DPI, were predicted to target 1646 genes; L2, 43 miRNAs differentially expressed only at 15 DPI, were predicted to target 2257 genes; L3, 75 miRNAs differentially expressed at both 10 DPI and 15 DPI, were predicted to target 1623 genes. A total of 89, 87 and 41 significantly enriched GO terms (p<0.05) were identified at L1, L2 and L3, respectively. The KEGG pathway analysis of differentially expressed miRNA target genes were shown that 3, 4 and 5 significantly enriched KEGG pathway (p<0.05) were identified at L1, L2 and L3, respectively. Conclusion: This article suggested that liver miRNA expression was dynamically altered by H. meleagridis and host and showed that the expression pattern of the L1 class DEMs were more favourable for controlling the development of the inflammatory response, whereas the L2 class DEMs were more favourable for enhancing the inflammatory response. Inflammation-associated miRNA expression patterns were consistent with the liver inflammatory process after artificial infection. The results of the study laid the foundation for an in-depth analysis of the pathogenic mechanism of H. meleagridis from the perspective of host miRNAs.
