Transcriptional profiling of mesothelioma and mesothelial cell lines treated with brefeldin A

ABSTRACT: This study investigates the transcriptional response of mesothelioma cell lines to low-dose brefeldin A. Gene expression profiles were compared to untreated controls to identify transcriptional signatures associated with selective cytotoxicity.

Project description:Malignant pleural mesotheliomas (MPMs) often show CDKN2A and NF2 inactivation but other highly recurrent mutations have not been described. To identify additional driver genes, we used an integrated genomic analysis of 53 MPM tumor samples to guide a focused sequencing effort that uncovered somatic inactivating mutations in BAP1 in 23% of MPM. The BAP1 nuclear deubiquitinase is known to target histones (together with ASXL1 as a Polycomb repressor subunit) and the HCF1 transcriptional co-factor, and we show that BAP1 knockdown in MPM cell lines affects E2F and Polycomb target genes. These findings implicate transcriptional deregulation in the pathogenesis of MPM. Genomic DNA was harvested from untreated malignant pleural mesothelioma (MPM) cell lines and used to generate gain/loss profiles for each line using aCGH.

Gene expression changes between primary mesothelioma tumour cells and commercially available cell lines, compared to normal primary mesothelial cells

Project description:Malignant mesothelioma (MM) is an aggressive, fatal tumour strongly associated with asbestos exposure. There is an urgent need to improve MM patient outcomes and this requires functionally validated pre-clinical models. Mesothelioma-derived cell lines provide an essential and robust tool widely used for candidate drug evaluation. Although a number of cell lines are commercially available, a detailed comparison of these lines with freshly-derived primary tumour cells to validate their suitability as pre-clinical models is lacking. Patient-derived primary mesothelioma cell lines were established and characterised by gene expression profiling. Molecular profiling revealed a significantly different transcriptome in commercially available compared with primary cell lines. Primary mesothelioma cell lines are more representative of the tumour close to its native state and show a degree of molecular diversity, thus capturing the disease heterogeneity in a patient cohort.

Project description:Mesothelioma is a rare and aggressive cancer associated with previous exposure to asbestos. Currently there are no effective treatments for mesothelioma and majority of patients will die within a year after diagnosis. Although a large number of preclinical and clinical trials assessed the efficacy of various therapuetic modes, including anti-angiogenic therapies, immunotherapy, antibody-drug conjugates and oncolytic viruses, none of the tested molecules entered the clinic. Thus, to better understand what drives mesothelioma carcinogenesis and to identify novel targets for therapy, in this project we aim at performing a comprehensive transcriptomic analysis of heathy mesothelial cells and a panel of mesothelioma cells lines. Primary mesothelial cell lines were established in prof. Marciniak lab from human pleural specimens, while primary mesothelioma cell lines were obtained from MesobanK. Both models constitute low passage cell lines and therefore should closely represent genetics of the original tissue.
