RNAseq comparison of Alkbh5 knockout AT2 cells

ABSTRACT: We performed RNA sequencing on FACS-purified alveolar type II (AT2) cells isolated from Alkbh5 conditional knockout mice and littermate controls. AT2 cells were collected 14 days after bleomycin-induced lung injury. The dataset captures transcriptional changes associated with Alkbh5 deletion in AT2 cells, including the observed upregulation of Amphiregulin (Areg). These data provide a resource for analyzing gene expression programs in regenerating alveolar epithelium.

Project description:AT2-specific Alkbh5 knockout mice and littermate controls were administered tamoxifen to induce gene deletion. After tamoxifen induction, mice received intratracheal bleomycin to induce lung injury. Fourteen days after injury, lungs were harvested and processed into single-cell suspensions. GFP⁺ AT2 cells (reporting Sftpc-driven Cre activity) were isolated by fluorescence-activated cell sorting (FACS). To ensure optimal cell loading for the 10x Genomics Chromium platform, 40% of sorted GFP⁺ AT2 cells were mixed with 60% unsorted lung cells before encapsulation for droplet-based single-cell RNA sequencing. Libraries were prepared using the 10x Genomics Chromium Single Cell 3’ v3.1 protocol and sequenced on an Illumina platform.

Etv5 ChIP-seq in AT2 cells

Project description:Alveolar type II (AT2) cell dysfunction contributes to a number of significant human pathologies including respiratory distress syndrome, lung adenocarcinoma, and debilitating fibrotic diseases, but the critical transcription factors that maintain AT2 cell identity are unknown. Here we show that the E26 transformation-specific (ETS) family transcription factor Etv5 is essential tomaintain AT2 cell identity. Deletion of Etv5 from AT2 cells produced gene and protein signatures characteristic of differentiated alveolar type I (AT1) cells. Consistent with a defect in the AT2 stem cell population, Etv5 deficiency markedly reduced recovery following bleomycin-induced lung injury. Lung tumorigenesis driven by mutant KrasG12D was also compromised by Etv5 deficiency. ERK activation downstream of Ras was found to stabilize Etv5 through inactivation of the cullin- RING ubiquitin ligase CRL4COP1/DET1 that targets Etv5 for proteasomal degradation. These findings identify Etv5 as a critical output of Ras signaling in AT2 cells, contributing to both lung homeostasis and tumor initiation.

Further, we identify a population of damage-associated transitional alveolar epithelial cells that are induced in reponse to acute injury and exhibit gene expression changes reflective of AT2 transdifferentiation to AT1.

ALKBH5 is a New Mammalian RNA Demethylase

Project description:N6-methyladenosine (m6A) is the most prevalent internal modification of messenger RNA (mRNA) in higher eukaryotes. Here we report ALKBH5 as a new mammalian demethylase that oxidatively removes the m6A modification in mRNA in vitro and inside cells. This demethylation activity of ALKBH5 significantly affects mRNA export and RNA metabolism as well as the assembly of mRNA processing factors in nuclear speckles. Alkbh5-deficient male mice are characterized by impaired fertility resulting from apoptosis that affects meiotic metaphase-stage spermatocytes. In accordance with this defect, we have identified in mouse testes 1552 differentially expressed genes which cover broad functional categories and include spermatogenesis-related mRNAs involved in the p53 functional interaction network. We show that Alkbh5-deficiency impacts the expression levels of some of these mRNAs, supporting the observed phenotype. The discovery of this new RNA demethylase strongly suggests that the reversible m6A modification plays fundamental and broad functions in mammalian cells. RNA-seq in two cell types
