Systems mapping of intra-donor cross-tissue T cell clonal expansion and tissue adaptation in the gut-liver-blood axis

ABSTRACT: Single-cell RNA sequencing with paired TCR sequencing was performed on CD3+ T cells isolated from matched colon epithelium, colon lamina propria, liver, and peripheral blood samples from three healthy human donors. This study reveals tissue-specific T cell transcriptional programs and cross-tissue clonal relationships, demonstrating that expanded clones adapt their gene expression to local tissue environments while maintaining core identity markers.

Project description:Single cell RNA sequencing of the mouse colonic mesenchyme. Mesenchymal/lamina propria cells were isolated from the middle and distal colon of wild type mice and were pooled. The vast majority of intestinal epithelial cells were depleted by Ethylenediaminetetraacetic acid (EDTA) treatment of the tissue samples and mesenchymal/lamina propria cells were isolated after enzymatic treatment with collagenase XI and dispase. Single cell RNA sequencing was performed with the Drop-seq protocol.

Spatial transcriptomic analyses of distal colon cross-sections from mice fed high fiber and control diet

Project description:To perform a global analysis of high fiber diet-induced changes in gene expression in various compartments of the colonic microenvironment, we employed a spatial transcriptomic analysis using the 10X Genomics® platform. This technique allowed for visualization of gene expression in histological cross-sections of the distal colon with spatial information and therefore enabled detection of differentially expressed genes simultaneously in diverse cell types, together with information about their anatomical location in the tissue. Distal colon samples were processed using a Visium Spatial Gene Expression Slide & Reagent Kit (PN-1000184, 10X Genomics) as per the manufacturer’s instructions. Unbiased clustering divided the colon into four distinct zones: epithelium, lamina propria & submucosa, muscularis, and neuronal plexus, as visualized by hematoxylin and eosin (H&E) staining.
