Transcriptome profiling of H1299 lung adenocarcinoma cells following tRF3019a knockdown

ABSTRACT: H1299 human lung adenocarcinoma cells were transfected with tRF3019a antisense inhibitor (tRF3019asi) or a negative control. Total RNA was extracted and polyA-enriched mRNA libraries were prepared and sequenced on the Illumina NovaSeq 6000 platform (paired-end, 150 bp). The goal was to identify genes and pathways regulated by tRF3019a.

Project description:Total RNA was extracted from C2C12 cells transfected with the indicated siRNA using TRIZOL (Thermo Fisher Scientific), and was further purified with Quick-RNA Miniprep Kit (Zymo research) according to the manufacturer’s instructions. The extracted RNA was subjected to RNA-seq at Macrogen, Japan. Briefly, a sequencing library was prepared using the TruSeq Stranded mRNA kit (Illumina), and the library was read on Illumina NovaSeq 6000 (150 bp paired-end reads).

Bulk RNA-seq of in vitro-expanded human spinal cord central canal-derived cell cultures

Project description:Adult human spinal cord tissue was obtained from organ donors under institutional research ethics approval. Primary spinal cord central canal-derived cell cultures were established and expanded in vitro. Bulk RNA sequencing was performed on six donor-derived cultures. Total RNA was extracted and libraries were prepared using the Illumina TruSeq Stranded mRNA kit. Sequencing was performed on an Illumina NovaSeq 6000 (paired-end, 150 bp). Transcript abundances were quantified using Salmon against the GENCODE v35 transcriptome. Raw FASTQ files and processed quantifications are provided.

Project description:We performed translatome and transcriptome sequencing of A549, H1299 and HBE cells and analyzed the translation ratio (TR) of all genes Total RNA and ribosome-bound RNA were extracted from A549, H1299 and HBE cells, and the polyA+ mRNA was sequenced using Illumina GAIIx and HiSeq-2000. The reads were mapped to RefSeq RNA reference sequences and the expression level were quantified by rpkM calculation.

Transcriptome profiling of FGL2-stimulated enteric neural crest cells to investigate metabolic dysregulation in Hirschsprung disease pathogenesis

Project description:This dataset comprises bulk RNA sequencing data from primary mouse enteric neural crest cells (ENCCs) stimulated with fibrinogen-like protein 2 (FGL2) or left untreated as controls. ENCCs were isolated from embryonic day 14–15 C57BL/6J mice and cultured under defined conditions to ensure >95% expression of P75 and nestin markers. Following FGL2 stimulation, total RNA was extracted, and sequencing libraries were prepared using the NEBNext Ultra RNA Library Prep Kit for Illumina. Paired-end sequencing (2 × 150 bp) was performed on the Illumina NovaSeq 6000 platform. The study aims to identify transcriptional changes and signaling pathway alterations induced by FGL2 in ENCCs, providing insights into the role of FGL2-mediated metabolic dysregulation in the pathogenesis of Hirschsprung disease.

Bulk RNA-seq analysis of primary human dermal fibroblasts from young and aged donors

Project description:Primary human dermal fibroblasts were obtained from four young donors (ages 23–33) and five aged donors (ages 64–72) through the San Diego Nathan Shock Center (SD-NSC) Human Cell Models of Aging Core. Cells were cultured under standard conditions and subjected to bulk RNA sequencing to investigate age-associated transcriptional changes. Libraries were prepared using polyA selection and sequenced on the Illumina NovaSeq 6000 platform. Differential gene expression analysis was performed using the HOMER pipeline.

Methods: Briefly, samples (H1299 cells transfected with control or CLCN3 shRNA) were used to extract total RNAs for quality control and RNA-seq loading samples. RNA-seq was performed as DGE on an Illumia HiSeq platform and 50 bp paired-end reads were generated (BGI Co. Ltd.). Results: Locomotion and growth were identified as the biological functions of CLCN3 Conclusions: RNA-seq in H1299 cell lines revealed that CLCN3 mainly regulated locomotion and growth.

Dual RNA-seq of clinical adult sepsis samples (TOPS study) to characterize host-pathogen interactions

Project description:Blood samples (0.5 ml) of 8 adults with blood culture-confirmed bacterial sepsis and 3 healthy adults were collected. A previously optimized host-bacterial RNA extraction protocol was used to isolate leukocyte and bacterial RNA. Purified RNA was depleted or rRNA and underwent deep sequencing using a 150 bp paired-end sequencing run on a NovaSeq 6000 (Illumina). Host and bacterial sequencing reads were aligned in silico and bioinformatic analyses were used to explore host and bacterial transcriptional responses during sepsis.

RNA-seq of human ovarian clear cell carcinoma PDX tumors

Project description:This dataset contains RNA-seq profiles of patient-derived xenograft (PDX) tumors established from human ovarian clear cell carcinoma (OCCC). Tumor tissues were collected without any therapeutic treatment and used to generate xenografts in immunodeficient mice. Total RNA was extracted from the PDX tumors and sequenced on the Illumina NovaSeq 6000 platform using 150 bp paired-end reads. These data represent the baseline transcriptomic landscape of OCCC tumors and may serve as a resource for studying tumor biology and preclinical model characterization.
