CITE-seq profiling of human splenic dendritic cells

ABSTRACT: To depict a comprehensive atlas of human splenic DCs and investigate DC2hm in a broad context, we performed Cellular Indexing of Transcriptomes and Epitopes by Sequencing (CITE-seq) using a panel of 151 oligo-conjugated antibodies recognizing surface proteins on Lin [CD3/CD19/NKp46]⁻CD66b⁻ CD88⁻CD89⁻HLA-DR⁺ splenocytes from two donors. This dataset identified nearly all currently recognized human splenic DC subsets. Integrated transcriptomic- and protein-level analyses support the conclusion that DC2hm represents a homeostatic maturation state originating from cDC2 and is distinct from other DC lineages.

TSLP administration promotes homeostatic maturation of human cDC2

Project description:To test whether TSLP triggers the homeostatic maturation program of human splenic cDC2 (DC2hm program) in vitro, we administrated TSLP to in-culture human splenic cDC2 and performed RNA-seq. The results showed that TSLP induced DC2hm-like profile including the upregualtion of genes related to DC maturation, migration, immunoregulation, Treg induction and did not induce drastic ISG upregulation compared to either freshly isolated or cDC2s cultured in medium.

Single-cell omics reveal human mononuclear phagocyte heterogeneity and inflammatory DC in health and disease

Project description:Human mononuclear phagocytes comprise phenotypically and functionally overlapping subsets of dendritic cells (DC) and monocytes, but their identification remains elusive. By integrating high-dimensional single-cell protein and RNA expression data, we clearly delineated monocytes from conventional DC2 (cDC2), identifying new markers including CD88/CD89 for monocytes and HLA-DQ/FcRI for cDC2, allowing their unambiguous characterization in blood and tissues. We also show that cDC2 can be subdivided into phenotypically and functionally distinct subsets based on CD5, CD163 and CD14 expression, including a unique subset of circulating inflammatory CD5-CD163+CD14+ cells related to previously defined DC3. These inflammatory DC3 were expanded in systemic lupus erythematosus patients, correlating with disease activity. Unravelling the heterogeneity of DC sub-populations in health and disease paves the way for specific DC subset-targeting therapies.

Multi-dimensional characterization of a human cDC2 homeostatic maturation program by single-cell multi-omics

Project description:To gain insights into the homeostatic maturation program of human cDCs at multiple dimensions, we exploited the nature of the spleen where DC maturation leads to migration from the red pulp and marginal zone to the white pulp of the spleen. Therefore, all steps of DC maturation are present and can be studied in the same organ. We utilized the Chromium Single Cell Multiome ATAC + Gene Expression technique to depict the chromatin accessibility and nucleic mRNA profiles of lineage- (lin-) CD11c+ HLA-DR+ cells from the spleen of a healthy human donor and characterized a homeostatic maturation of the cDC2 subtype with 3 stages (cDC2, DC2pre-hm, DC2hm) at both transcription and epigenetic levels.

STAT5 inhibition abrogate TSLP-induced homeostatic maturation of human cDC2s

Project description:It has been reported that TSLP activates several downstream signalings including STAT5. To test whether TSLP triggers the homeostatic maturation program of human splenic cDC2 (DC2hm program) in a STAT5-dependant manner, we administrated TSLP to in-culture human splenic cDC2 with or without STAT5 inhibitor and performed RNA-seq. The results showed that TSLP-induced DC2hm-like profile was abrogated by STAT5 inhibition.

ISG induction differs immunogenical human splenic cDC2 activation from homeostatic ones

Project description:To assess the commonalities and differences in the transcriptomic reprogramming involved in immunogenic and homeostatic (DC2hm) human cDC2 activation, we conducted a comparison of gene regulation programs between DC2hm and immunogenically activated cDC2s (Generated using TLR-agonist cocktails or LPS+IFN-γ) by RNA-seq and found that though both programs upregulate common DC maturation markers like CCR7, CD80, CD40, and LAMP3, several transcription modules including ISG induction distinguish immunogenically activated cDC2s from DC2hm.

Gene expression profiling of small intestine (SI) NKp46+RORgt+ and NKp46+RORgt- Innate Lymphoid Cells (ILCs)

Project description:The aim of this study was to analyze the global transcriptional profiles of small intestine (SI) Innate Lymphoid Cells (ILCs) expressing the NK cell marker NKp46. Based on differential expression of the RORgt transcription factor SI NKp46+ ILCs can be divided in NKp46+RORgt- and NKp46+RORgt+ cells. While NKp46+RORgt- cells produce IFN-g, like conventional Natural Killer (NK) cells, NKp46+RORgt+ cells secrete IL-22, like Lymphoid Tissue inducer (LTi) cells. We compared the global transcriptional profiles of both NKp46+RORgt- and NKp46+RORgt+ cells to conventional splenic NK cells and to SI NKp46-RORgt+ cells, which contain adult LTi cells. By following this approach, we showed that SI NKp46+RORγt- ILCs correspond to SI NK cells. We also identified a transcriptional program conserved in adult SI NKp46+RORγt+, NKp46-RORγt+ ILCs and fetal LTi. The various ILC cell populations analyzed in this study were isolated from C57BL/6 RORc(gt)+/GFP reporter mice. SI NKp46+RORγt- (NKp46+GFP-) cells, SI NKp46+RORγt+ cells (NKp46+GFPlow and NKp46+GFPhigh cells) and NKp46-RORγt+ ILCs, including adult LTi cells , were sorted by flow cytometry from CD3- lamina propria cells of small intestine (SI) of RORc(γt)+/GFP reporter mice . Splenic NKp46+RORγt- (NKp46+GFP-) cells were also sorted as the reference for conventional NK cells. Two replicates of each populations were produced and analyzed.

Transcriptional comparison of in vitro and in vivo generated human dendritic cells

In human, the diversity, ontogeny and functional capabilities of DC subsets are not fully understood. Here, we identified circulating CD88-CD1c+CD163+ DC (termed as DC3) as an immediate precursor of inflammatory CD88-CD14+CD1c+CD163+FcεRI+ DC. DC3 develop via a specific pathway, independent from the cDC-restricted (CDP) and monocyte-restricted (cMoP) progenitors, and are activated by GM-CSF. As classical DC, but unlike monocytes, DC3 drove the activation of naïve T cells. In vitro, DC3 displayed a distinctive ability to prime CD8+ T cells expressing a tissue-homing signature and the epithelial homing alpha-E integrin (CD103) through transforming growth factor-b (TGF-β) signaling. In vivo, DC3 infiltrated luminal breast cancer primary tumors and DC3 infiltration correlated positively with CD8+CD103+CD69+ tissue-resident memory T cells. Altogether, these findings define DC3 as a lineage of inflammatory DC endowed with a strong potential to regulate tumor immunity.
