Functional Proteomic Analysis of HT-29 Cells Treated with MV-GFP, Triptolide, or Combination Using RPPA

ABSTRACT: Reverse Phase Protein Array (RPPA) analysis was performed on HT-29 cells to evaluate the effects of vehicle, MV-GFP (MOI 0.5), Triptolide (6.25 nM), and their combination on protein expression. Protein lysates were collected after 48 hours of treatment. RPPA was performed at the MD Anderson Cancer Center RPPA Core Facility. Differential protein expression was analyzed using the limma R package (v3.26.9), with p < 0.05 and FDR < 0.2.

In vitro treatment of HT-29 human colorectal cancer cells and NanoString nCounter analysis

Project description:HT-29 human colorectal cancer cells were treated in vitro with Vehicle control (Ctrl), MV-GFP (GFP), Triptolide (TRP), or MV-GFP + TRP (Combo). Three biological replicates were performed per treatment. RNA was extracted using NanoString protocols and analyzed with the nCounter Human Tumor Signaling 360 panel. RCC files for each replicate are provided as raw data. Data were processed using nSolver 4.0 Advanced Analysis module with standard normalization and Benjamini–Hochberg correction.

I-SPY2-990 mRNA/RPPA Data Resource: RPPA component

Project description:The RPPA component of the I-SPY2-990 mRNA/RPPA Data Resource contains protein/phosphoprotein data from pre-treatment laser capture microdissected (LCM) tumor biopsies for 139 key signaling proteins/phosphoproteins in cancer for 736 patients from 8 arms of the neoadjuvant I-SPY2 TRIAL (NCT01042379) for aggressive early stage breast cancer [194 Control (Ctr); 63 veliparib/carboplatin (VC); 105 neratinib (N); 87 MK2206; 128 trebananib; 49 TDM1/pertuzumab(P); 43 H/P; and 67 pembrolizumab (pembro)]. This record also contains clinical data for these patients, including HR, HER2 and MP status, response (pCR or no pCR), and treatment arm. RPPA endpoints assayed are from hormone receptor (n=4), HER family (n=14), cell cycle/proliferation (n=20), immune (n=18), DNA repair deficiency (DDR; n=15), AKT/mTOR/PI3K (n=7), apoptosis/autophagy (n=10), IGF1R (n=6), TIE/ANG (n=4), growth/survival/metabolism (n=22) and RTK (n=19) pathways. I-SPY2-990 mRNA/RPPA Data Resource

Project description:The I-SPY2-990 mRNA/RPPA data resource contains gene expression, protein/phosphoprotein and clinical data for ~990 patients from the first 10 completed arms of the I-SPY 2 platform trial for aggressive, early stage breast cancer. Experimental treatments include pan-HER2 inhibitors and anti-HER2 agents, PARP inhibitor/DNA damaging agent combinations, an AKT inhibitor, immunotherapy, and ANG1/2, IGF1R and HSP90 inhibitors added to standard of care chemotherapy. All patients have pretreatment full transcriptome expression data on over ~19,000 genes assayed on Agilent 44K. 736 patients (all arms except ganitumab and ganetespib) have normalized LCM-RPPA data for 139 key signaling proteins/phosphoproteins in cancer. Clinical data includes HR, HER2 and MP status, response (pCR or no pCR), and treatment arm. This SuperSeries is composed of the mRNA and RPPA SubSeries listed below.

The genes affected by Triptolide in activated mouse primary T cells

Project description:Triptolide possesses immunosuppressive activity and its efficacy is commonly believed to be related to the suppression of T cells. However, the underlying mechanism is still not well documented and most of the previous study adopted tumor cell lines of immune system as model cells in mechanism research, these cells’ signal transduction pathway can not reflect the real situation of immune system. In this study, we investigated the immunosuppressive mechanism of triptolide on T cell activation and proliferation using mouse primary T lymphocytes. These effects were analyzed along with activation of the TCR and AP-1 pathway. We used microarrays to detail the global programme of gene expression underlying stimulation and triptolide treatment. Mouse primary T cells stimulated with anti-CD3/CD28 antibodies treated with triptolide or not treated with triptolide were selected for RNA extraction and hybridization on Affymetrix microarrays.

Dysregulation of lncRNAs and circRNAs in mouse testes after exposure to triptolide

Project description:Triptolide has been shown to exert various pharmacological effects on systemic autoimmune diseases and cancers. However, its severe toxicity, especially reproduction toxicity, prevents wide clinical use for those people with fertility needs. Noncoding RNAs including lncRNAs and cicrRNAs are regulatory molecules that mediate a wide variety of physiological activities, which are critical for spermatogenesis, and their dysregulation might lead to male infertility. However, whether they are involved in triptolide-induced reproduction toxicity is fully unknown. Here, after exposure of mice to triptolide for 35 day, the total RNAs were used to investigate lncRNAs/cicrRNAs/mRNAs expression profiles by strand-specific RNA sequencing at the transcriptome level to help determine any RNA-related mechanisms in triptolide-induced toxicity. The results showed that triptolide significantly decreased the testicular weight, damaged testis and sperm morphology, reduced sperm motility and density. Furthermore, there's a remarkable deformity in sperm head and tail in triptolide-exposed mice. At the transcriptome level, the triptolide-treated mice exhibited aberrant expression profiles for lncRNAs/cicrRNAs/mRNAs, many of them were dysregulated. Gene ontology and pathway analyses revealed that the functions of differentially expressed lncRNA targets, cicrRNAs cognate genes and mRNAs were closely linked with many processes involved in spermatogenesis. Additionally, many newly identified lncRNAs /cicrRNAs displayed inducible expression, suggesting that they might be good candidate markers for triptolide-induced male reproductive toxicity. This study gives us an insight into understanding the reproductive system toxicity of triptolide and reminds us to strengthen the research on increasing efficacy and decreasing toxicity of triptolide.
