ScRNA-seq data from patients undergoing neoadjuvant BO-112 and hypofractionated radiation therapy in soft tissue carcoma

ABSTRACT: We have employed single cell sequencing data to study the tumor microenvironment in patients with soft tissue sarcoma. This includes longitudinal biopsy and surgical specimens during a phase 1 clinical trial (NCT04420975) testing pre-operative hypofractionated radiation therapy with BO-112 (Highlight Therapeutics). As a comparison, we included surgical specimens from a cohort of patients undergoing pre-operative hypofractionated radiation therapy alone (NCT02701153).

Project description:Here we analyzed through single cell RNA sequencing multiple samples derived from patients with three different types of soft tissue sarcoma, including liposarcoma, undifferentiated pleomorphic sarcoma, and myxofibrosarcoma, participating in a clinical trial that evaluates the efficacy of intra-tumoral BO-112 injection with or without Nivolumab and pre-operative radiation therapy. The goal of this study is to analyze the changes in the tumor-microenvironment associated with the treatments administered.

Project description:Post-operative radiation therapy (PORT) is the standard treatment for patients with head and neck squamous cell carcinoma (HNSCC) having adverse pathological features. Despite PORT, many patients develop relapse causing morbidity and mortality. These specimens are from a high-risk cohort of such patients treated by PORT and are being used to develop gene signatures for therapeutic response.

Transcription profiling of rectal adenocarcinomas biopsied before and after pre-operative short-course radiotherapy or 5-flurouracil-based chemoradiotherapy

Project description:The molecular mechanisms of clinical response or resistance to therapy were evaluated in colorectal cancer patients in a prospective biomarker discovery project. Rectal adenocarcinomas, biopsied before (diagnostic biopsy) and after (surgical resection) pre-operative short-course radiotherapy [RT] or 5-flurouracil (5-FU)-based chemoradiotherapy [CRT], were profiled using Affymetrix HGU133 Plus 2.0 microarrays. Tumour tissues from untreated controls at diagnosis and surgical resection were used to identify treatment-independent gene expression changes. Candidate resistance biomarkers were identified in this pilot study for validation in a larger cohort.

Short-term effect of Boost versus Radical doses of Intraoperative electron Radiotherapy in breast cancer tumor bed using high-throughput approaches

Project description:Importance: Intra-operative electron Radiation Therapy as a partial-breast single high dose radiotherapy, leads to decrease the local recurrence through tumor bed modification. Objective: This study designed to investigate short-term effect of the dose- dependent and -independent molecular mechanisms and biological pathway of tumor bed modification induced by Intra-operative electron Radiation Methods: Six random selected breast cancer patients entered into our study and all patients by referee to their pathological report were treated by doses of 12Gy as a Boost dose and 21Gy as a Radical dose and the samples were categorized into three groups which included: Margin Before irradiation, Margin After immediately irradiation and Margin 24 hours After irradiation. Resluts: Using mRNA-sequencing, ~6 Giga base clean data (20 Million Reads, 150 base pair) per individual sample and totally 125.3 million reads of transcriptome sequence were generated from the patient samples. Discussion: Appropriate Intra-operative electron Radiation Therapy short-term effects of molecular mechanisms in tumor bed seems to be dose-independent.

Project description:The behavior of breast cancers and their response to neoadjuvant systemic therapy depend on their phenotype which is to a large extent determined by gene expression programs within the cancer cell. The purpose of the analysis was to compare matched gene expression profiles of pretreatment cancer with post-neoadjuvant systemic therapy, residual cancer. Pre-treatment FNA from primary tumors or post-treatment surgical specimens were obtained and RNA extracted and hybridized to afymetrix microarrays according to manufacturer protocol.

Benchmarking brain organoid recapitulation of fetal corticogenesis

Project description:Brain organoids (BO) enabled the investigation of human corticogenesis in-vitro with an increasing range of protocols achieving its remarkable recapitulation. However, we lack a resource gathering fetal cortex-specific gene co-expression patterns and their behavior in BO. We complement the current knowledge with a benchmarking of BO versus human corticogenesis, integrating: transcriptomes from in-house differentiated cortical BO (CBO), in-house processed human fetal brain samples, analysis of transcriptomes from different BO systems and of pre-natal cortical samples from the BrainSpan Atlas.

β-arrestin1 is involved in hepatocellular carcinogenesis via an inflammation-mediated Akt signal

Project description:Hepatocellular carcinoma (HCC), the main form of liver cancer, is the sixth most common cancer and the third most frequent cause of cancer death worldwide1. The exact mechanism of HCC initiation and development is still unclear, though inflammation has been shown to play a key role in this progression. Herein, we performed a gene expression assay to screen for alterative expression of genes among normal liver tissues, HCC tissues and its paracancer tissues with hepatitis. A gene assay to screen the expression of total RNA in liver tissues, including 3 normal liver tissues, 3 HCC paracancer specimens and 3 HCC samples with HBV-induced hepatitis. The normal liver samples were obtained from normal hepatic tissue in three hepatic hemangioma surgical operative patients, and three matched pairs of HCC and its paracancer tissues were respectively obtained from three HCC surgical operative patients without any chemotherapy and radiotherapy.
