Gene expression data from SW13 cells infected with Orthonairovirus hazaraense

ABSTRACT: Orthonairovirus hazaraense (Hazara virus: HAZV) is a surrogate model for Orthonairovirus haemorrhagiae (Crimean-Congo hemorrhagic fever virus: CCHFV). Nucleoprotein of these viruses are multifunctional, and is thought to have a great influence on gene expression profiles of host cells. We used microarray to investigate the effects of HAZV infection on gene expression profiles. Especially, we focused on nucleoprotein using SW13 cells which constitutively express HAZV nucleoprotein (SW13/N).

Humoral or Cellular Immunity Induced by RNA Vaccine Protects IFNAR-/- Mice against Crimean-Congo Hemorrhagic Fever Virus Infection

Project description:Crimean-Congo hemorrhagic fever (CCHF), caused by Crimean-Congo hemorrhagic fever virus (CCHFV), is on the World Health Organizations list over emerging pathogens and prioritized diseases. With global distribution, high fatality rate and no approved treatment or vaccine, CCHF constitute a treat against the global health. In the current study we show full protection of mice against lethal CCHFV infection due to mRNA-LNP vaccination. IFNAR-/- mice received two immunizations with either mRNA-LNP encoding for the CCHFV nucleoprotein, glycoproteins or a combination of both. While unvaccinated mice showed clear signs of severe disease, vaccinated mice was significantly protected. Vaccine induced immune responses due to vaccination was evaluated both in IFNAR-/- and immunocompetent mice and a strong humoral and cellular immune response was observed in both mouse models with high titers of neutralizing antibodies and primed T-cells. In addition, we conducted a proteomic analysis on liver samples from vaccinated and unvaccinated mice after CCHFV infection to determine the effect of vaccination on the protein profile. Similar to what has been observed in humans due to vaccination, there was an effect on metabolic pathways. In conclusion, this study shows very promising results regarding development of a vaccine against CCHFV.

VIPR: A probabilistic algorithm for analysis of microbial detection microarrays

Project description:The development of rapid and sensitive assays capable of detecting a wide range of infectious agents is critical for the effective diagnosis of diseases that have multiple etiologies. In recent years, many microarray-based diagnostics have been developed to identify viruses present in clinical specimens in a highly parallel fashion. Unfortunately, the rate of development of algorithms to interpret data generated from such platforms has not been commensurate. In particular, none of the existing interpretive algorithms is capable of utilizing empirical training data in a Bayesian framework. We have developed an interpretive algorithm, VIPR (Viral Identification using a PRobabilistic algorithm), to capitalize on our ability to generate positive control data for analysis of microbial diagnostic arrays. To illustrate this approach, we have focused on the analysis of viruses that cause hemorrhagic fever (HF). To assess the efficacy of VIPR, we hybridized 33 viruses to 100 microarrays and applied our algorithm to this dataset. A microarray composed of nearly 15,000 oligonucleotides was designed using a custom viral taxonomy-based strategy. The performance of VIPR was assessed by performing a leave-one-out cross validation. VIPR was able to identity the infecting virus with an accuracy of 94%. VIPR outperformed previously described algorithms for the set of HF viruses tested. Bayesian interpretative algorithms such as VIPR should be considered for diagnostic microarray applications. In this study, 33 viruses including virtually every known hemorrhagic fever virus and a selection of their close relatives were grown in culture and hybridized to 102 microarrays. In addition, 8 uninfected samples were hybridized (110 total hybridizations). These hybridizations were used to test a novel algorithm for diagnosing the infecting virus from a hybridization pattern.

Dual RNA-Seq characterization of host and pathogen gene expression in liver cells infected with Crimean-Congo Hemorrhagic Fever Virus

Project description:Crimean-Congo hemorrhagic fever virus (CCHFV) is a tick-borne virus that can cause a hemorrhagic fever in humans, with a case fatality rate of up to 50%. Cases of CCHFV have been reported in Africa, Asia, and southern Europe; and recently, due to the expanding range of its vector, autochthonous cases have been reported in Spain. Although it was discovered over 70 years ago, our understanding of the pathogenesis of this virus remains limited. We used RNA-Seq in two human liver cell lines (HepG2 and Huh7) infected with CCHFV (strain Ib 10200), to examine kinetic changes in host expression and viral replication simultaneously at 24 and 72 hours post infection. Through this, numerous host pathways were identified that were modulated by the virus including: antiviral response and endothelial cell leakage. Notably, DDX60, a cytosolic component of the RIG-I signalling pathway and OAS2 were both shown to be dysregulated. Interestingly, the PTPRR gene was induced in Huh7 cells. This has been associated with the TLR9 signalling cascade, and polymorphisms in the TLR9 gene have been associated with poor outcomes in patients. Additionally, we whole-genome sequenced CCHFV to assess viral diversity over time, and its relationship to the host response. As a result, we have demonstrated that through next-generation mRNA deep-sequencing it is possible to not only examine mRNA gene expression, but also to examine viral evolution. This demonstrates a proof-of-principle that specimens can be analyzed to identify both the virus, and host biomarkers that may have implications for prognosis.

Gene expression timecourse from Dengue virus infected human endothelial cells

Project description:Dengue viruses cause two severe diseases that alter vascular fluid barrier functions, dengue hemorrhagic fever (DHF) and dengue shock syndrome (DSS). While the mechanisms that lead to vascular permeability are unknown, the endothelium plays a central role in regulating fluid and cellular efflux from capillaries. Thus, dysregulation of endothelial cells functions by dengue virus infection may contribute to pathogenesis and severe disease. We used microarrays to investigate the effect of dengue virus infection on gene expression within primary human endothelial cells at various times post infection and identified numerous upregulated antiviral and immune response genes. Early passage primary endothelial cells (HUVECs) were mock infected (no virus) or infected with dengue virus and total RNA collected at 3 timepoints: 12, 24, and 48 hours post infection. Multiple timepoints were analyzed to identify changes in gene expression levels over time. Gene expression from both mock infected and dengue virus infected endothelial cells was evaluated to determine fold induction at each timepoint.

Gene Expression Patterns of Dengue Virus-Infected Children from Nicaragua Reveal a Distinct Signature of Increased Metabolism

Project description:Infection with dengue viruses (DENVs) leads to a spectrum of disease outcomes. The pathophysiology of severe versus non-severe manifestations of DENV infection may be driven by host responses, which could be reflected in the transcriptional profiles of peripheral blood immune cells. We conducted genome-wide microarray analysis of whole blood RNA from 34 DENV-infected children in Nicaragua collected on days 3–6 of illness, with different disease manifestations. Gene expression analysis identified genes that are differentially regulated between clinical subgroups. The most striking transcriptional differences were observed between dengue patients with and without shock, especially in the expression of mitochondrial ribosomal proteins associated with protein biosynthesis. In the dengue hemorrhagic fever patients, one subset of differentially expressed genes encode neutrophil-derived anti-microbial peptides associated with innate immunity. We analyzed 44 HEEBO arrays on which were hybridized RNA amplified from whole blood collected into PAXgene tubes. 34 samples were collected from DENV-infected patients who presented between days 3-6 of illness. Six convalescent samples collected 14-19 days after onset of symptoms were from two dengue fever patients, one dengue hemorrhagic fever patient and three dengue shock syndrome patients. Additionally, samples from four normal healthy individuals were also analyzed.
