RNA-seq analysis of wild-type C. elegans under PD (100 mM NaCl) conditions on solid agar plates

ABSTRACT: This RNA-seq study was designed to identify genes specifically regulated by potassium deficiency (PD) conditions in wild-type Caenorhabditis elegans. Synchronized L4-stage animals were subjected to PD conditions (100 mM NaCl) on solid agar plates and compared with animals grown under 100 mM KCl or standard NGM conditions.

Project description:RNA-seq was performed in C. elegans to identify low potassium–responsive genes and pmk-1–dependent genes. Day 1 adult N2 (wild type) or pmk-1(km25) animals were exposed to 100 mM NaCl or 100 mM KCl for 4 hours, and RNA was extracted. Low potassium genes were identified by comparing N2 under 100 mM NaCl versus 100 mM KCl, and pmk-1–regulated genes were identified by comparing pmk-1(km25) mutants to wild type under 100 mM KCl.

Project description:A comparative transcriptomic study of the impact of salt toxicity on rice plant (Oryza sativa L.; cv 'I Kong Pao') after short term (48 hours) exposure to NaCl (200 mM) or Na2SO4 (100 mM). Twenty five days old rice seedlings were exposed to 0, 200 mM NaCl or 100 mM Na2SO4 for 48 hours in hydroponic culture. Comparison between control and salt-stressed plants were done at the shoot and the root levels. The essays were replicated twice on two independent plant cultures.

Salt (NaCl and KCl) Stress in Desulfovibrio vulgaris Hildenborough

Project description:Recent interest in the ability of Desulfovibrio vulgaris Hildenborough to reduce, and therefore contain, toxic and radioactive metal waste, has made all factors that affect its physiology of great interest. Increased salinity constitutes an important and frequent fluctuation faced by D. vulgaris in its natural habitat. Using data from microarray experiments, as well as other laboratory analyses, we used a systems approach to explore the effects of excess NaCl on D. vulgaris. This study demonstrates that import of osmoprotectants such as glycine betaine and ectoine constitute the primary mechanism used by D. vulgaris to counter hyper-ionic stress. Several efflux systems also were highly up-regulated, as was the ATP synthesis pathway. Increase in both RNA and DNA helicases suggested that salt stress had affected the stability of nucleic acid base pairing. An immediate response to salt stress included up-regulation of chemotaxis genes though flagellar biosynthesis was down-regulated. Other down-regulated systems included lactate uptake permeases and ABC transport systems. The extensive NaCl stress analysis was compared with microarray data from KCl stress and unlike many other bacteria, D. vulgaris responded similarly to the two stresses. Analysis of gene expression between monomethyl branched-chain faatty acid deficient (elo-5) and wild type N2 C. elegans L1 larvae hatched on food-free NMG plates

Project description:Gene expresssion is not globally shut down in elo-5 as compared to N2 Many changes in metabolic and regulatory gene expression were detected between elo-5 and N2 L1 larvae. RNA samples for hybridization with the C. elegans Affymetrix Gene Chips were prepared as follows. elo-5(gk208) and N2 control animals were grown from eggs for one generation on NGM plates spotted with 300Âµl OP50 overnight liquid culture supplemented with 1mM C17ISO in DMSO at 20Â°C. Gravid adults were washed off the plates with M9 and bleached. Eggs were plated on OP50/NGM plates supplemented with 1mM of either C13ISO or C17ISO and maintained at 20Â°C to obtain gravid adults. Adults were washed off the plates and bleached, and eggs were then plated on food-free NGM or OP50/NGM plates at 20Â°C. Twenty-four hours later, L1s from food-free plates were collected for RNA isolation with Trizol and Qiagenâ??s RNAse Easy Kit, according to the manufacturersâ?? protocols. On the following days, animals on OP50/NGM were checked for phenotypes to confirm C17ISO-deficiency in elo-5(gk208) grown with C13ISO supplement. Two biological replicates were prepared for each condition; elo-5(gk208) with C13ISO and C17ISO supplements and a control N2 with C13ISO supplement. Data analysis was performed with dChip analytical software (Li and Wong, 2001).

Digital image quantification of siderophores on agar plates.

Project description:This article presents visual image data and detailed methodology for the use of a new method for quantifying the exudation of siderophores during fungal growth. The data include images showing time series for calibration, fungal exudation, and negative controls, as well as replication accuracy information. In addition, we provide detailed protocols for making CAS assay layer plates, the digital analysis protocol for determining area of color change, and discuss growth media that do and do not work with the layer plate method. The results of these data, their interpretation, and further discussion can be found in Andrews et al., 2016 [1].

Project description:P. aeruginosa PAO1 grown as lawns on Nematode Growth Medium prepared without supplementation (NGM Pi<0.1 mM) has high killing ability against C. elegans, however, no mortality in worms has been observed during 48 hrs when feeding on PAO1 lawns grown on phosphate supplemented full NGM Pi 25 mM, pH 6.0 medium. We used a microarray to define the virulence-related genes in P. aeruginosa grown as lawns in NGM Pi<0.1 mM vs NGM Pi25 mM pH 6.0 All samples for gene expression analysis were prepared in biological triplicate. P. aeruginosa MPAO1 cells collected from lawns grown on NGM/[Pi]25 mM, pH 6.0 or NGM/Pi<0.1 mM were used for RNA isolation. Automated counting of bacterial colony forming units on agar plates.

Project description:Manual counting of bacterial colony forming units (CFUs) on agar plates is laborious and error-prone. We therefore implemented a colony counting system with a novel segmentation algorithm to discriminate bacterial colonies from blood and other agar plates.A colony counter hardware was designed and a novel segmentation algorithm was written in MATLAB. In brief, pre-processing with Top-Hat-filtering to obtain a uniform background was followed by the segmentation step, during which the colony images were extracted from the blood agar and individual colonies were separated. A Bayes classifier was then applied to count the final number of bacterial colonies as some of the colonies could still be concatenated to form larger groups. To assess accuracy and performance of the colony counter, we tested automated colony counting of different agar plates with known CFU numbers of S. pneumoniae, P. aeruginosa and M. catarrhalis and showed excellent performance.
