RNA-seq analysis of Parkin (Prkn) expression in wild-type and TKO mouse hearts under normal chow and high-fat diet [RNA-Seq]

ABSTRACT: High-fat diet (HFD) is known to promote metabolic stress and cardiac dysfunction. To examine genotype-dependent cardiac transcriptional responses, we performed RNA sequencing of hearts from wild-type (WT) and TKO mice fed either normal chow (NC) or a high-fat diet. RNA-seq analysis revealed significantly increased Parkin (Prkn) mRNA expression in TKO hearts compared with WT hearts under HFD conditions.

DNA methylation analysis of the Parkin gene in wild-type and TIGAR-deficient mouse tissues [Bisulfite-seq]

Project description:Parkin expression is persistently increased in TIGAR-deficient (TKO) mouse hearts, even after restoration of TIGAR expression in adulthood, suggesting a developmental epigenetic mechanism. To investigate whether DNA methylation contributes to this regulation, we performed whole-genome bisulfite sequencing (WGBS) on cardiac tissues from wild-type and TKO mice. RNA sequencing confirmed increased Parkin transcript levels across all exons in TKO hearts. WGBS analysis identified multiple differentially methylated regions (DMRs) across the Parkin gene body, with consistently lower methylation levels in TKO hearts. A prominent hypomethylated region was detected within intron 10, while no significant methylation changes were observed in the Parkin promoter CpG island. These data suggest that TIGAR deficiency is associated with stable, gene body–specific DNA methylation changes that correlate with increased Parkin expression.

Project description:Dysfunctional Parkin-mediated mitophagic culling of senescent or damaged mitochondria is a major pathological process underlying Parkinson disease and a potential genetic mechanism of cardiomyopathy. Despite epidemiological associations between Parkinson disease and heart failure, the role of Parkin and mitophagic quality control in maintaining normal cardiac homeostasis is poorly understood.We used germline mutants and cardiac-specific RNA interference to interrogate Parkin regulation of cardiomyocyte mitochondria and examine functional crosstalk between mitophagy and mitochondrial dynamics in Drosophila heart tubes. 5 wild-type mouse hearts; 4 germline Parkin knockout mouse hearts Please note that the mouse cardiac examples were an adjunct to the Drosophila studies that comprised most of the associated publication. However, mRNA-sequencing was only performed on the mouse samples, not the Drosophila heart tubes.

Transcriptomic analysis of hearts from high fat diet fed mice with over expression or knock down of microRNA-322

Project description:Cardiac function of mice fed with a 60%fat diet (high fat diet, HFD) for 16 weeks was analyzed. Hearts showed an alteration in ejection fraction and an increase in left ventricular en systolic diameter. However mice injected with an AAV overexpressing microRNA-322 (miR-322) were protected: ejection fraction was less decreased and LVESD less increased than in animals treated with an AAV control or an AAVsponge anti miR-322 (which decrease miR-322 availability and action in the heart). To better understand globla changes induced by miR-322 modulation in the heart, a transcriptomic analysis was performed to compare gene expression in three hearts from HFD+AAVmiR-322 mice (showing cardiac protection) and gene expression in three hearts from HFD+AAvsponge (were miR-322 action is decreased and showing the most altered cardiac function).

PARKIN is not required to sustain OXPHOS function in adult mammalian tissues

Project description:Loss-of-function variants in the PRKN gene encoding the ubiquitin E3 ligase PARKIN cause autosomal recessive early-onset Parkinson’s disease (PD). Extensive in vitro and in vivo studies have reported that PARKIN is involved in multiple pathways of mitochondrial quality control, including mitochondrial degradation and biogenesis. However, these findings are surrounded by substantial controversy due to conflicting experimental data. In addition, the existing PARKIN-deficient mouse models have failed to faithfully recapitulate PD phenotypes. Therefore, we have investigated the mitochondrial role of PARKIN during ageing and in response to stress by employing a series of conditional Parkin knockout mice. We report that PARKIN loss does not affect oxidative phosphorylation (OXPHOS) capacity and mitochondrial DNA (mtDNA) levels in the brain, heart, and skeletal muscle of aged mice. We also demonstrate that PARKIN deficiency does not exacerbate the brain defects and the pro-inflammatory phenotype observed in mice carrying high levels of mtDNA mutations. To rule out compensatory mechanisms activated during embryonic development of Parkin-deficient mice, we generated a mouse model where loss of PARKIN was induced in adult dopaminergic (DA) neurons. Surprisingly, also these mice did not show motor impairment or neurodegeneration, and no major transcriptional changes were found in isolated midbrain DA neurons. Finally, we report a patient with compound heterozygous PRKN pathogenic variants that lacks PARKIN and has developed PD. The PARKIN deficiency did not impair OXPHOS activities or induce mitochondrial pathology in skeletal muscle from the patient. Altogether, our results argue that PARKIN is dispensable for OXPHOS function in adult mammalian tissues.

Project description:Exclusion of Parkin from mitochondria of perinatal cardiomyocytes interrupts structural and molecular transformations essential to normal perinatal-adult mitochondrial replacement. mRNA-sequencing from cardiac total RNA was performed at P1, P21 and 5-week stages of nontransgenic (ntg) and human-Mfn2-overexpressing (Mfn2wt) hearts, and also of tet-off control (tetoff) and human-Mfn2 T111A/S442A-overexpressing (Mfn2AA) hearts. Libraries from all P1 samples were prepared and analyzed together, and similarly all P21 libraries, and all 5-week libraries together. To facilitate comparison across time points by accounting for batch effect, new libraries were prepared starting from total RNA from selected P21 ntg and 5-week ntg hearts subjected to prior analysis, during the same batch preparation as all P1 samples, and analyzed together. Correction for differences observed between libraries prepared from the same total RNA, but at different times, allows comparison across timepoints.
