ABSTRACT: This study aimed to characterize the transcriptomic changes in CD8⁺ T cells following DADA treatment. Starting from day 3 of culture, the cells were treated with DADA (40 μM) or an equal volume of DMSO solvent. On day 6 of culture, the cells were harvested, total RNA was extracted, and high-throughput RNA sequencing (RNA-seq) was subsequently performed.

DADA inhibits tumor growth by enhancing CD8+ T cell stemness

Project description:To elucidate the mechanism by which DADA enhances the CD8+ T cell anti-tumor immune responses, we performed signal-cell RNA-sequencing (scRNA-seq) on tumor-infiltrating CD45+ T cells isolated from ctrl- or DADA-treated MC38-bearing mice.In this study, we found that diisopropylamine dichloroacetate (DADA) enhances CD8⁺ T cell-mediated anti-tumor immunity and promotes the accumulation of Tpex cells in the tumor microenvironment. Mechanistically, DADA promotes the conversion of pyruvate to acetyl-CoA by inhibiting pyruvate dehydrogenase kinase, thereby increasing oxidative phosphorylation (OXPHOS) levels and mitochondrial fitness, and ultimately enhancing the stemness of CD8⁺ T cells. In mouse models, DADA treatment significantly improves the efficacy of PD-1 blockade. Furthermore, the addition of DADA to the in vitro expansion system of chimeric antigen receptor (CAR)-T cells confers stemness characteristics to the cells, thereby enhancing their anti-tumor efficacy.

Wild-type versus trf4, trf5, and trf4-DADA mutant cells

Project description:Measurement of the relative changes of gene expression of S. cerevisiae cells lacking either trf4 (trf4delta) or trf5 (trf5delta), and trf4delta/TRF4-DADA mutants compared to wild-type (WT) cells using yeast oligo microarrays that contain features representing all annotated yeast ORFs, ncRNAs, introns, rRNA precursors, as well as some intergenic regions (IGRs) and tiled regions downstream of a few genes. Total RNA was isolated by hot phenol extraction from exponentially growing cells, and reverse transcribed with a mixture of random nonamers and oligo(dT) primers in the presence of amino-allyl dUTP/dNTP mixture. Cy5 fluorescently labeled cDNAs derived from total RNA isolated from either the trf4delta or the trf5delta mutants, and the trf4delta/TRF4-DADA mutants were then competitively hybridized with Cy3 labeled cDNAs from WT cells. cDNAs were hybridized on yeast oligo microarrays over night at 42 degrees in formamide-based hybridization buffer. Project description:Immediate early genes (IEGs) represent a unique class of genes with rapid induction kinetics and transient expression patterns, which requires IEG mRNAs to be short-lived. Here, we establish cytoplasmic polyadenylation element-binding protein 4 (CPEB4) as a major determinant of IEG mRNA instability. We identified human CPEB4 as an RNA-binding protein (RBP) with enhanced association to poly(A) RNA upon inhibition of class I histone deacetylases (HDACs), which is known to cause widespread degradation of poly(A)-containing mRNA. Photoactivatable ribonucleoside-enhanced crosslinking and immunoprecipitation (PAR-CLIP) analysis using endogenously tagged CBEP4 in HeLa cells revealed that CPEB4 preferentially binds to the 3' untranslated region (UTR) of IEG mRNAs, at U-rich sequence motifs located in close proximity to the poly(A) site. By transcriptome-wide mRNA decay measurements, we found that the strength of CPEB4 binding correlates with short mRNA half-lives, and that loss of CBEP4 expression leads to the stabilization of IEG mRNAs. Further, we demonstrate that CPEB4 mediates mRNA degradation by recruitment of the evolutionarily conserved CCR4-NOT complex, the major eukaryotic deadenylase. While CPEB4 is primarily known for its ability to stimulate cytoplasmic polyadenylation, our findings establish an additional function for CPEB4 as an RBP that enhances the degradation of short-lived IEG mRNAs.
