Effect of KIFC1 knockdown on gene expression in H146 small-cell lung cancer cells

ABSTRACT: To investigate the function of KIFC1 in small-cell lung cancer, we established the H146 cell line in which KIFC1 was knocked down using siRNA. We then performed gene expression profiling analysis using RNA-seq data obtained from control siRNA-treated cells and KIFC1-depleted cells.

Knockdown TIMM13 in A549 lung cancer cell line

Project description:We depleted TIMM13 using short interfering RNA (siRNA) in A549 lung cancer cells, and found that silencing of TIMM13 could significantly inhibit A549 cell proliferation. Thus, we conducted RNA-seq in the A549 cells transduced with either nontargeting siRNA or two distinct TIMM13-specific siRNAs. We observed widespread gene expression change in A549 cells upon TIMM13 knockdown.

Gene expression changes due to PARP knockdown in human cells

Project description:To address the global impact of PARP-1 on the transcriptome, we knocked down PARP1 using siRNA from Dharmacon. Total RNA in three biological replicates from control (non-treated) and PARP-1 siRNA-treated cells were isolated. Sequencing of these RNAs on an Illumina NextSeq 500 yielded >56 million 75-bp RNA-seq reads. First we tested if PARP-1 KD was effective at the RNA-seq level. Reads aligning to the entire gene body of PARP-1 show a reduction in PARP-1 expression of about 1.5-fold (P-value < 0.0003), confirming that indeed PARP-1 was depleted after PARP-1 siRNA treatment. We next used these RNA-seq data sets (control and PARP-1 KD) to assess whether these treatments resulted in changes in gene expression and alternative splicing.

Gene expression profiling in p53 and p73 double knockdown HCT116-3(6) cells

Project description:The main goal of this study is to integrate gene expression analysis with ChIP-chip study. To examine the relationship between promoter occupancy and gene expression, we transiently depleted p53 and p73 via small interfering RNA (siRNA) in HCT116-3(6) cells and then performed microarray analysis of 32,000 genes before or after HU treatment using the Phalanx expression array platform. We found that only 6%-14% of p53 and p73 bound promoters at FDRMAP <0.05 exhibited significant changes in mRNA expression when p53 and p73 were simultaneously knocked-down by siRNA. The minimal correlation between binding and regulation of expression is consistent with previous observations of the lack of transcriptional effects at many transcription factor binding sites.
