Identification of nHOTAIRM1 RNA interactome through nHOTAIRM1 Native RNA Pulldown in WT iPSC-derived spinal motor neurons


ABSTRACT: Long noncoding RNAs (lncRNAs) have emerged as key regulators of gene expression programs in neuronal development and function, including post-transcriptional mechanisms such as RNA trafficking and subcellular localization. The neuronal isoform of HOTAIRM1 (nHOTAIRM1) has been previously shown to play essential roles in motor neuron differentiation, identity maintenance, and activity-dependent programs in human induced pluripotent stem cell (iPSC)–derived spinal motor neurons (spMNs). However, the RNA-centric molecular network through which nHOTAIRM1 exerts its cytoplasmic functions remains poorly characterized. To define the RNA interactome of nHOTAIRM1 in a physiological neuronal context, we performed native nHOTAIRM1 RNA pulldown assays followed by high-throughput RNA sequencing in wild-type iPSC-derived spMNs. Native RNA pulldown conditions were employed to capture both direct and indirect RNA-RNA associations occurring in living cells. RNA-Seq was conducted on poly(A)+ RNA isolated from three independent biological replicates, including input samples, nHOTAIRM1-specific pulldown fractions obtained with EVEN and ODD probe sets, and LacZ probes as negative controls.This dataset provides a comprehensive resource for the identification of nHOTAIRM1-associated transcripts in human motor neurons and enables the exploration of lncRNA-mediated RNA interaction networks underlying post-transcriptional regulation and RNA spatial organization in neuronal cells.
