RNA-seq profiling of Siniperca chuatsi MFF-1 cells under hypoxic conditions

ABSTRACT: To investigate the molecular mechanisms underlying hypoxia adaptation in mandarin fish (Siniperca chuatsi), bulk RNA sequencing was performed on MFF-1 cells. The study compares the transcriptomic profiles of cells cultured under normoxic conditions (21% O2) versus those subjected to hypoxic stress (3% O2) for 72 hours.

Expression data from human SGBS adipocytes under hypoxic conditions

Project description:Hypoxia in adipose tissue is suggested to be involved in the development of a chronic mild inflammation, which in obesity can further lead to insulin-resistance. The effect of hypoxia on gene expression in adipocytes seems to play a central role in this inflammatory response observed in obesity. However, the global impact of hypoxia on transcriptional changes in human adipocytes is unclear. Therefore, we compared gene expression profiles of human Simpson-Golabi-Behmel syndrome (SGBS) adipocytes under normoxic or hypoxic conditions to detect hypoxia-responsive genes in adipocytes by using whole human genome microarrays. Human SGBS adipocytes were cultured in a hypoxic environment (1% O2) for 3, 6 and 16 hours and the control group was cultured under normoxic conditions (21% O2). Total RNA was prepared from control and treated SGBS cells, in triplicate experiments, and probes were hybridized on ‘Human Genome U133 2.0’ arrays (Affymetrix).

lncRNA expression profiles in OSCC cells cultured under normoxic and hypoxic conditions

Project description:Hypoxic microenvironment plays important roles in the progression of solid tumors including oral squamous cell carcinoma (OSCC). Long noncoding RNAs (lncRNAs) have gained much attention in the past few years. However, it is not clear whether lncRNAs could regulate hypoxia-adaptation of OSCC, and which lncRNAs participate in this process. Using an lncRNA microarray, we analyzed the aberrant lncRNA expression profiles in OSCC tissues compared with paired normal oral mucosa as well as in hypoxic OSCC cells compared with normoxic OSCC cells. Our microarray also identified 942 lncRNAs that were up-regulated and 507 lncRNAs that were down-regulated in cells cultured under hypoxia compared with those cultured under normoxia (Fold Change >= 2.0, P-value <= 0.05). An OSCC cell line Cal-27 was cultured under either 20% O2 (normoxic) or 1% O2 (hypoxic) conditions. Three samples from each group were obtained for microarray study.

Project description:The objective of the study was to compare the transcriptome of the primary eutopic and ectopic endometrial stromal cells isolated from paired eutopic endometrium and peritoneal lesions from women with endometriosis (N = 5) exposed to normoxic (20% O2) or hypoxic (1% O2) conditions for 48 hours. Induced expression of TGFBI was found in ectopic cells and ectopic & eutopic cells exposed to hypoxia at both RNA and protein (secreted to the culture media) levels. TGFBI gene and protein expression ex vivo in euoptic endometrium of women with endometriosis and controls (women without endometriosis) was found to be increased in the proliferative phase of menstrual cycle compared to secretory phase.

Project description:The primary aim of this study was to evaluate the changes in hepatocyte gene expression under short-term hypoxic conditions in wild type and HIF-1a null cultures. To this end, hypoxia treated cultures were subjected to incubation with 1% O2/5% CO2/94% N2 at 37Â° C for eight hours prior to RNA isolation. Duplicate normoxic controls were established from separate animals wherein cultures were untreated and treated with Adbgal. Biological triplicates of wild type and HIF-1a null cultures were placed under hypoxic conditions and subsequently processed for microarray analysis. A total of 10 microarray hybridizations were performed.
