Blocking the Gut–Liver IgA Axis Attenuates Macrophage-Mediated Inflammation and Injury in Alcohol-Associated Liver Disease [Spatial Transcriptomics]

ABSTRACT: We profiled spatial gene expression in mouse liver and intestine FFPE tissue sections using the 10x Genomics Visium Spatial Gene Expression for FFPE (v2, Mouse) platform. Samples included control and ethanol-fed groups with or without fingolimod (FTY720). Processed data include spatially resolved gene-by-spot count matrices generated by Space Ranger.

GBM-Space: Spatial Transcriptomic Profiling of Glioblastoma (10x Genomics - Visium)

Project description:Cancer cells display heterogeneous and dynamic states in glioblastoma, but how these malignant states arise and whether they follow a tractable cellular trajectory across tumours is poorly understood. Here, we generate a deep single cell and spatial multi-region atlas of 12 isocitrate dehydrogenase wild-type (IDH-wt) primary glioblastomas that integrates transcriptomic, epigenomic and genomic analysis to comprehensively characterise their tumour heterogeneity. This submission contains the Space Ranger processed outputs from Visium spatial transcriptomic sequencing (10x Genomics), including paired high-resolution H&E tissue images. We also provide an integrated single cell and spatial dataset across 97 Visium sections, including gene expression, cell state abundances, and histopathological annotations.

Spatial transcriptomics and proteomics of post-transplant HCC recurrence using 10x Visium CytAssist

Project description:Post-transplant hepatocellular carcinoma (HCC) recurrence is a devastating disease with an abysmal prognosis and no established treatment or prevention options. We performed spatial analysis to profile the tumor immune microenvironment in primary HCC at liver transplantation and in recurrent HCC at re-hepatectomy and elucidate the molecular mechanisms that drive recurrence under immunosuppression. This analysis offers potential for developing new therapeutic strategies against post-transplant HCC recurrence. Paired FFPE samples from primary and recurrent sites were collected from patients who underwent re-hepatectomy for HCC recurrence after liver transplantation due to HCC. The Visium CytAssist Spatial Gene and Protein Expression for FFPE, 11 mm (10x Genomics) was utilized to perform Visium experiments on FFPE tissue from the primary tumor and the recurrent tumor (comprising tumor and non-tumor regions).

SpotClean adjusts for spot swapping in spatial transcriptomics data

Project description:Recent spatial transcriptomics experiments utilize slides containing thousands of spots with spot-specific barcodes that bind mRNA. Ideally, unique molecular identifiers at a spot measure spot-specific expression, but this is often not the case due to bleed from nearby spots, an artifact we refer to as spot swapping. We conduct chimeric experiments to evaluate the spot swapping effect in 10x Visium spatial transcriptomics protocol. We propose SpotClean to adjust for spot swapping and, in doing so, to increase the sensitivity and precision with which downstream analyses are conducted.

Project description:We performed single-cell RNA sequencing (scRNA-seq) of mouse liver cells in an NIAAA ethanol-feeding model. Four samples were analyzed: Control_M, Control_F, EtOH_M, and EtOH_F (n=1 mouse per group). Libraries were prepared using the 10x Genomics Chromium GEM-X Single Cell 3′ RNA library v4 chemistry and sequenced on an Illumina platform with read structure R1(28)–I1(10)–I2(10)–R2(90). Data were processed using Cell Ranger (count) v8.0.1 with the GRCm39-2024-A reference to generate gene expression feature-barcode matrices and standard QC outputs.

Effects of FTY720 on phospho-proteome of leukemic cells

Project description:: FTY720 (Fingolimod) is an immunosuppressive drug approved by FDA for Multiple Sclerosis (MS), that has gained attention as anti-cancer drug, thanks to its ability to disrupt the binding between the onco-protein SET and the tumor- suppressor phosphatase PP2A. We investigated FTY720 induced phospho-proteomic changes on acute myeloid leukemia cell lines carrying KMT2A-transocations. The phospho-proteomic data indicated that FTY720 treatment resulted in the down-regulation of phospho-sites associated to protein serine/threonine kinase activity, chromatin organisation and transcription. The findings support the hypothesis of a feedback loop between SET, PP2A and MYC, whereby FTY720 re-activates PP2A with an overall inhibitory effect on MYC, resulting in cell cycle arrest and apoptosis.
