RNA-seq expression profiling of OCI-AML2 and OCI-AML3 cells upon CRISPR/Cas9 –mediated disruption of DDX3X RNA binding domain

Project description:Human acute myeloid leukemia cell lines OCI-AML2 and OCI-AML3 were used in a CRISPR/Cas9-mediated approach to specifically target DDX3X’s gene sequences encoding the RNA binding domain of the helicase. DDX3X RNA binding domain is bipartite in the two halves of the helicase core. sgRNAs were designed to target both halves of the domain (named RNA binding domain A and B – RBDA and RBDB). We performed RNA-seq to observe the gene expression changes in both OCI-AML2 and OCI-AML3 cell lines following the not-combined CRISPR/Cas9 –mediated targeting of both regions of the DDX3X RNA binding domain. Control CRISPR/Cas9 performed with no sgRNA expressing vector (named “empty vector”) was performed in both cell lines. The latter condition was used as a control for gene expression changes analysis, for each cell line.

Cells were collected at day 14 and 21 , DNA was extracted and sgRNA barcodes were amplified. PCR library was deep sequenced using Novaseq 6000 high throughput Illumina platform.

Project description:OCI-AML2 BETi-naive or JQ1 resistant cells were infected with CRISPR/Cas9 library, selected for puromycin resistance for integration events and exposed to JQ1/CPI-0610 or vehicle, DMSO, at 200nanoMolar for JQ1 and 500nanoMolar CPI-0610 concentrations. Cells were collected at time 0 (post puromycin selection), day 14 JQ1 and 21 CPI-0610 , DNA was extracted and sgRNA barcodes were amplified. PCR library was deep sequenced using highthroughput Illumina platform Hiseq using 6 samples per lane.

OCI/AML2 ATRA AND VPA GENE EXPRESSION

Project description:Purpose: Treatment of acute promyelocytic leukemia (APL) with the retinoid, all trans retinoic acid (ATRA), along with standard chemotherapy has significantly improved survival compared to chemotherapy alone1. ATRA mediates its benefit in APL by overcoming the transcriptional block mediated by PML-RAR-alpha fusion oncoprotein, thereby, restoring expression of retinoid response genes2. The therapeutic benefits observed with ATRA treatment in APL have not been achieved in the other more common sub-types of acute myeloblastic leukemia (AML)3. This likely reflects the recruitment of histone deacetylase complexes by other recurrent chromosomal translocations in AML cells4. In this experiment, we evaluated if treatment of the AML cell line, OCI/AML-2, with the histone deacetylase inhibitor, valproic acid (VPA), would alter the expression of sub-sets of genes by itself or in conjunction with ATRA that have been shown to be modulated by ATRA in APL2.
