Project description:The main objective of this study was to identify differentially expressed circulating miRNAs in HF-obese (BMI ≥30 kg/m2 and % body fat > 25% in men and > 35% in women) and HF-lean patients (BMI < 25 kg/m2 and % body fat ≤22% in men and ≤32% in women). This case-control study was carried out using plasma samples from 20 HF patients (18-80 years with LVEF <45%) and from 10 healthy controls (blood donors) for microarray. The miRNAs were extracted with Trizol-LS reagent (396 μL plasma, 4 μL Cel-miR-39-3p, and 1.2 μL of Trizol-LS) and then analyzed on the miRNA 4.0 Affymetrix GeneChip array following the manufacturer's instructions. Raw data were normalized using Robust Microarray Average (RMA), batch effects were adjusted with Surrogate Variable Analysis (SVA), and differential expression analysis was performed with the Limma R package.

Project description:MDA-MB-231 cells were treated with a platinum complex or DMF for 96 h, after which, the total RNA was extracted from MDA-MB-231 cells using Trizol reagent (Life Technologies, Carlsbad, CA, USA) and purified with a RNeasy mini kit (Qiagen, Valencia, CA, USA). Biotinylated cDNA was prepared according to the standard Affymetrix protocol from 50 ng total RNA by using Ambion® WT Expression Kit. Following labeling, fragmented cDNA was hybridized for 16 h at 45 °C on Clariom ™ D Assay (Human, Affymetrix). GeneChips were washed and stained in the Affymetrix Fluidics Station 450. All arrays were scanned by using Affymetrix® GeneChip Command Console (AGCC) which was installed in GeneChip® Scanner 3000 7G. The row data(.cel) were normalized by the software Transcriptome Analysis Console (TAC; Vension:4.0.1) with Robust Multichip Analysis (RMA) algorithm using Affymetrix default analysis settings and global scaling as a normalization method. Values presented are log2 RMA signal intensity. In microarrays, the limma R package(vension:3.36.5) was used to filter the differentially expressed genes. Limma R used the student’s t-test to filter the two-group differentially expressed genes. Empirical Bayes moderation was used to correct the P values. The threshold set for up- and down-regulated genes was a fold change > 2.0 and a P value < 0.05.

Project description:#483 T-ALL cells were transplanted into C57BL6/J mice. Engraftment was monitored by FACS analysis of peripheral blood obtained by retroorbital blood collection. 20 days after transplantation EGFP+ T-ALL cells were sorted from the bone marrow and spleen of three individual mice. Total RNA was prepared using the RNeasy Micro Kit (Qiagen GmbH, Hilden, Germany) and quality of RNA was assessed using the Agilent 2100 Bioanalyzer. RNA was reverse transcribed and amplified using the Affy GeneChip 3' IVT Express Kit. Fragmented and labeled cDNA was hybridized to Affymetrix Mouse Genome 430 2.0 GeneChip arrays. We compared the global gene expression profile of the #483 T-ALL to normal, CD4+CD8+ thymocytes from published dataset that shared the same mouse strain (C57BL6/J), RNA isolation and amplification technology and microarray platform (Li et al., 2008, GSE12948). The .CEL files from the Microarray experiments obtained from GEO were preprocessed together with the .CEL files from the #483 T-ALL clone using RMA. The complete dataset representing the #483 T-ALL and the CD4+CD8+ double positive thymocytes from Series GSE12948 (re-processed using RMA), is linked below as a supplementary file.

Project description:All animals were kept in a controlled environment (22-24 °C with a 12 h : 12 h light : dark cycle; lights on at 09.00) on a standard chow diet with free access to water. Five ob/ob mice (sample_ids GSM32865-GSM32869) were placed in the intermittent hypoxia (IH) chamber and subjected to IH for 12 consecutive weeks and compared to pair-fed control exposed to intermittent room (IA) air for 12 weeks in identical chambers (n = 5, sample_ids GSM32860-GSM32864). The IH and IA states were induced during the light phase alternating with 12 h of constant room air during the dark phase. The IH and IA groups were weight-matched daily during the experiment by varying food intake. Weight-matching was conducted in pairs. The signal intensity fluorescent images produced during samples hybridizations to Affymetrix GeneChip were read using the Agilent Gene Array Scanner and converted into GeneChip Cell files (CEL) using MAS 5.0 software (Affymetrix, Santa Clara, CA). Gene expression values were generated form CEL files using Robust Microarray Analysis (RMA, Bioconductor affy package). Project description:Introduction and objectives: Proper In utero Wolffian duct (WD) development requires androgens and is essential to epididymis formation and male fertility. However, non-hormonal factors that control WD homeostasis and development remain largely unknown. In this study, we investigated the contribution of Hedgehog signaling pathway to Wolffian duct development by combining pharmacological approaches on organotypic cultures of WD with microarray profiling. Methods: WD were collected from embryos isolated from 16.5 days post-coitum pregnant mice and cultured in air-liquid condition at 37oC during 72 hours in the presence of either: 1) Cyclopamine (25 µM): Hh inhibitor; 2) Smoothened agonist (0.5 µM ; SAG): Hh activator; 3) Culture media (control). WD pictures were taken and analyzed on ImageJ. At the end of the culture, WD were snap-frozen to perform transcriptomic microarray analyses. Three to four biological replicates per condition, i.e. control (n=3), SAG (n=4) and cyclopamine (n=3), were used for microarray analyses. The quality of the RNA was determined using an Agilent BioAnalyzer (Agilent Technologies, Santa Clara, CA, USA) and displayed a RIN ranging from 9.10 to 9.60 out of 10 for the different samples. Microarray analyses were carried out on Affymetrix Mouse Clariom S arrays (Thermofisher) according to the Affymetrix standard protocol. In brief, 100 ng total RNA samples were labeled using the GeneChip® WT Plus Reagent Kit protocol and hybridized to the arrays as described by the manufacturer (Affymetrix, Thermofisher). The cRNA hybridization cocktail was incubated overnight at 45°C while rotating in a hybridization oven. After a 16-h hybridization period, the cocktail was removed and the arrays were washed and stained in an Affymetrix GeneChip fluidics station 450, according to the Affymetrix-recommended protocol. The arrays were scanned using the Affymetrix GCS 3000 7G and Gene-Chip Command Console Software (AGCC) (Affymetrix, Thermofisher) to produce the probe cell intensity data (CEL). The imaged data were then analyzed using the Affymetrix Expression Console Software to perform the quality control, background subtraction and normalization of probe set intensities using Robust Multiarray Analysis (RMA). Microarray processing was performed by the Gene Expression Core facility of the Genomic platform of the Centre Hospitalier Universitaire de Quebec Research Center. The microarray CEL files were imported and analyzed with Transcriptome Analysis Console (TAC) Software 4.0.2 (Applied Biosystems), and submitted to RMA normalization. Samples were included within three different treatment groups (control, SAG and cyclopamine) and compared by Analysis of Variance. Principal Component Analysis and heat maps were performed with Partek Pathway (Partek Incorporated). Biological pathways analyses were performed by using 5 distinct algorithms (i.e. DAVID, STRING, GOrilla, Metascape, GSEA and BLAST2GO). Conclusion: The data made available on GEO repository provide new insights regarding the mechanisms that control epididymis morphogenesis and male fertility. Project description:Arabidopsis plants, ecotype Columbia, were sprayed with surfactant alone (0.01% Silwet) or surfactant and 1mM salicylic acid until all leaves were wet, 3 to 4 weeks after germination (before flowering). Leaves were harvested and frozen in liquid nitrogen. Three biological replicates were obtained over a period of 6 months. For each replicate, RNA was extracted using standard phenol/chloroform protocol and biotin-labeled cRNA was synthesized. cRNA was hybridized to 6 ATH1 GeneChip arrays. Cel files produced by the Affymetrix software were imported into R. Background subtraction, normalization and probe summaries were performed with the rma, quantile.normalization and median polish options of the rma function. Comparison of the SA- versus mock-treated tissue provides insight on the genes involved in systemic acquired resistance in Arabidopsis.
