From iPSC to manufactured iNK cells using CombiCult® screening platform

ABSTRACT: We used Parse Biosciences scRNAseq to characterize human induced pluripotent stem cell (iPSC)-derived NK cells (iNKs) at transcriptional level. Gene expression profiles of iNKs were compared with reference samples.

Project description:A comparative microarray analysis revealed common and distinct features between iNKs and PBMC-NKs. 1523 differentially expressed genes exhibited a 2 fold change when P value of 0.05 is adjusted. 1054 genes were up-regulated and 469 genes were down-regulated in iNKs. Gene ontology (GO) analysis of the top significant up-regulated genes in iNKs revealed the enrichment for mitotic cell cycle, showing the characteristics of growth of iNK. A range of genes involved in NK regulatory functions including receptors, cytokines, chemokines, and adhesion molecules were found to be uniquely up-regulated in iNKs. To evaluate the properties of iNK cells, primary NK cells (PBMC-NKs) and induced NK cells (iNKs) were compared at total gene expression levels.

Human-induced CD49a+ NK cells promote fetal growth

Project description:CD49a+ natural killer (NK) cells are critical in promoting fetal development and maintaining immune tolerance at the maternal-fetal interface in early pregnancy. However, their tissue residency in human tissue hinder thorough studies and clinical application. How to induce functional human CD49a+ NK cells that could benefit pregnancy outcomes is still unknown. Here, we have established three no feeder cell induction systems to induce human CD49a+ NK cells from umbilical cord blood hematopoietic stem cells (HSCs), bone marrow HSCs or peripheral blood NK cells, respectively. These induced NK cells (iNKs) from three cell induction systems show high expression of CD49a, CD9, CD39, CD151, low expression of CD16, and no obvious cytotoxic capability, phenotypically and functionally similar with decidual NK cells. Furthermore, these iNKs also have high expression of growth-promoting factors and proangiogenic factors. Importantly, these iNKs have shown their capabilities to promote fetal growth and improve uterine artery blood flow in a murine pregnancy model in vivo. This research reveals properties of human-induced CD49a+ NK cells in promoting fetal growth from three cell induction systems, which may improve the feasibility of applying these iNKs to the patients having adverse pregnancy outcomes.

Split-pool combinatorial barcoding sequencing of murine immune cells

Project description:Single-cell RNA sequencing experiments commonly use 10x Genomics kits due to their high-throughput capacity and standardized protocols. Recently, Parse Biosciences introduced an alternative technology that uses multiple in-situ barcoding rounds within standard 96-well plates. The Parse technology allows the analysis of more cells from multiple samples in a single run without using additional reagents or specialized microfluidics equipment. To assess the efficacy of both platforms, we carried out a benchmark study using biological and technical replicates of young murine thymus as a complex immune tissue. To optimally utilize the capacity of Parse high-throughput kits, we also performed sequencing of murine splenocytes from a chronic stress model and control animals.

Single-cell transcriptomic profiling of patient-derived pancreatic ductal adenocarcinoma primary cell cultures

Project description:Single-cell transcriptomic dataset comprising 41 patient-derived cell cultures (PDCs) established from pancreatic ductal adenocarcinoma (PDAC). The dataset was generated using Evercode™ technology with the Whole Transcriptome v2 kit (Parse Biosciences, ECW02130), based on Split Pool Ligation-based Transcriptome sequencing (SPLiT-seq). For scRNA-seq, PDCs were processed in two batches, 14 samples in the first batch (R1) and 27 samples in the second batch (R2). Sequencing was performed separately for each batch using the Illumina NovaSeq X Plus platform. Paired-end reads were generated on a 10B flow cell with 200 sequencing cycles. FASTQ quality control (QC), barcode correction, alignment to the human reference genome (GRCh38.p13), multiplet detection, and raw count matrix generation were performed using the split-pipe pipeline (v1.1.1, Parse Biosciences) with default parameters. This single-cell collection of experimentally derived models reveals transcriptional heterogeneity both within and across PDCs. The submitted file consists of the count matrix along with the corresponding metadata.

Robust differentiation of NK cells from MSLN.CAR-IL-15-engineered human iPSCs with enhanced anti-tumor efficacy against solid tumors [scRNA-seq]

Project description:Human induced pluripotent stem cells (iPSCs) offer a promising source for producing standardized, off-the-shelf CAR-NK products. However, the complex and time-consuming iPSC-NK (iNK) manufacturing challenges clinical use. Here, we identified LiPSC-GR1.1 as a superior iPSC line for iNK production. By engineering LiPSC-GR1.1 with a mesothelin (MSLN)-targeting CAR and IL-15, we achieved efficient robust differentiation of iPSCs into mature and activated iNKs, which demonstrated enhanced tumor-killing efficacy, superior tumor-homing, and vigorous proliferation. Single-cell transcriptomic analysis revealed that TGF-β-producing tumor cells upregulated MHC molecules and downregulated MSLN expression post-CAR-IL-15 iNK treatment. Tumor-infiltrating CAR-IL-15 iNKs exhibited high levels of CAR, IL-15, and NK-activating receptors, negligible checkpoint exhaustion markers, and extremely low levels of NK suppressive factors CISH, TGFBR2, and BATF, enabling them to sustain activation, metabolic fitness, and effective tumor killing within the TGF-β-rich hypoxic tumor microenvironment. Overall, we developed a MSLN.CAR-IL-15-engineered GR1.1-iNK product with enhanced anti-tumor efficacy for solid tumor treatment.
