Bulk RNA-seq of human trophoblast organoids under four culture conditions

ABSTRACT: Bulk RNA-seq was performed to compare transcriptomic profiles of human trophoblast stem cell (hTSC)-derived organoids cultured under four conditions: rotation, floating (static suspension), shaking (horizontal agitation), and Matrigel embedding. Two independent hTSC lines (B31 and CT27) were used. Total RNA was extracted, and strand-specific poly(A)-selected libraries were sequenced on Illumina NovaSeq X Plus (PE150).

Project description:To understand PRMT1 recruitment and associated changes in histone H4 arginine3 di-methylation at the chromatin region in trophoblast progenitors, we performed CUT&RUN experiments in CT27 human trophoblast stem cells (CT27 hTSCs) and in primary trophoblast stem and progenitor cells (TSPCs) in mouse embryonic day (E) 7.5 ectoplacental cone region (EPC). For CT27 hTSCs, experiments were done in both control and PRMT1-knockdown CT27 hTSC. We also tested RNA polymerase II recruitment in these cells.

Single-nucleus RNA-seq analysis of extravillous trophoblast differentiation from human trophoblast organoids cultured under simulated microgravity

Project description:To investigate extravillous trophoblast (EVT) differentiation mechanisms, we generated human trophoblast organoids (hTOr) from human trophoblast stem cells (hTSCs) and analyzed them by single-nucleus RNA sequencing. Organoids were initially cultured under simulated microgravity using a ClinoStar bioreactor for 11 days to establish proper trophoblast architecture, then embedded in Matrigel and cultured in EVT differentiation medium for 14 days. This study examines the cellular composition and differentiation trajectories during EVT specification, providing insights into human placental development and trophoblast lineage decisions. Two independent hTSC lines (CT27 and CT29) were used as biological replicates to ensure reproducibility and capture potential line-specific variations in EVT differentiation capacity.asts.

Borrelia PeptideAtlas: A proteome resource of common Borrelia burgdorferi isolates for Lyme community

Project description:Lyme disease is a result from an infection by the spirochete Borrelia burgdorferi, and is the leading vector-borne disease in North America. Due to the genomic and proteomic variability of different B. burgdorferi isolates, the study and further comparison of their proteome is key to understand the biology and infectivity of these spirochetes. Mass spectrometry-based proteomics was used to assemble peptide datasets of laboratory isolates B31, MM1, B31-ML23, and the infective isolates B31-5A4, B31-A3, and 297, as well as other public datasets, and is publicly available as the Borrelia PeptideAtlas (http://www.peptideatlas.org/builds/borrelia/). These datasets include information on total proteome, secretome, and membrane proteome of the B. burgdorferi.

SASP Suppression by hTSCs Secretome

Project description:Cellular senescence, a state of irreversible cell cycle arrest, contributes to aging and age-related diseases through the accumulation of senescent cells and their secretion of a pro-inflammatory senescence-associated secretory phenotype (SASP).Recent studies indicated that extracellular vesicles (EVs) as key SASP components mediating intercellular communication. Here, we investigated the effects of human trophoblast stem cell secretome and EVs (hTSC-S, hTSC-EVs) on cellular senescence. Our results show that hTSC-S and hTSC-EVs reduce SASP-associated mRNAs and cytokines, including CXCL1 and GDF15, and suppress NF-κB activation in senescent WI-38 cells. Proteomic analysis revealed an enrichment of ECM-remodeling proteins in hTSC-EVs, suggesting restorative properties. In vivo, hTSC-S decreased GDF15, CXCL1, and markers of DNA damage in aged mice, underscoring its therapeutic potential to modulate SASP and promote healthier aging.

Single cell RNAseq analysis in CT27 human TSC with and without PRMT1 Knockdown

Project description:The study reports single cell RNA seq analyses of gene expression dynamics in human TSCs. Protein Arginine Methyl Transferase 1 (PRMT1) regulates cellular function via methylation of arginine residues on its target proteins. In this study we depleted PRMT1 in CT27 human TSCs via RNAi. Loss of PRMT1 affects human TSC self-renewal process. We performed single cell RNA-seq with control and PRMT1-knocked down CT27 human TSCs to capture gene expression dynamics at a single cell resolution.

Epigenomic landscape of Lyme disease spirochetes reveals novel motifs

Project description:Borrelia burgdorferi, the etiological agent of Lyme disease, persists in nature through an enzootic cycle consisting of a vertebrate host and an Ixodes tick vector. The sequence motifs modified by two well-characterized restriction/modification loci of B. burgdorferi type strain B31 were recently described, but the methylation profiles of other Lyme disease Borrelia have not been characterized. Herein, the methylomes of B. burgdorferi type strain B31 and 7 clonal derivatives, along with B. burgdorferi N40, B. burgdorferi 297, B. burgdorferi CA-11, B. afzelii PKo, B. afzelii BO23, and B. garinii PBr, were defined through PacBio SMRT sequencing. This analysis revealed 9 novel sequence motifs methylated by the plasmid-encoded restriction/modification enzymes of these Borrelia strains. Furthermore, while a previous analysis of B. burgdorferi B31 revealed an epigenetic impact of methylation on the global transcriptome, the current data contradict those findings; our analyses of wild-type B. burgdorferi B31 revealed no consistent differences in gene expression among isogenic derivatives lacking one or more restriction/modification enzyme(s).
