Bulk RNA-seq of human trophoblast organoids under four culture conditions

ABSTRACT: Bulk RNA-seq was performed to compare transcriptomic profiles of human trophoblast stem cell (hTSC)-derived organoids cultured under four conditions: rotation, floating (static suspension), shaking (horizontal agitation), and Matrigel embedding. Two independent hTSC lines (B31 and CT27) were used. Total RNA was extracted, and strand-specific poly(A)-selected libraries were sequenced on Illumina NovaSeq X Plus (PE150).

Project description:SCC12 cells were seeded ontop of organotypic gels with HN-CAF (head and neck carcinoma associated fibroblasts). Differential gene expression was analysed between cancer cells not exposed to CAFs or non-invading cancer cells exposed to CAFs. Squamous cell cancer organotypics were constructed by embedding CAFs in collagen Matrigel matrix with SCC 12cells added on top. Gene expression was compared between non-invaded cancer cells and cancer cells not expoesd to CAFs.

Human telencephalic organoid development in the presence and absence of exogenous extracellular matrix

Project description:Long-term culture of human telencephalic organoids cultured in the presence or absence of exogenous ECM. To evaluate how ECM supplementation influences organoid development, we supplied exogenous ECM in the form of Matrigel at the beginning of neuroepithelialisation (day 10, D10), either as a solid droplet that provides long-term exposure to a polymerized network of ECM proteins (droplet embedding - condition "drop" in the metadata table), or transiently dissolved in the culture medium (concentration of 2%V/V ) from D10 to D13 (liquid embedding - "liq"). These protocols were compared to one without exposure to exogenous ECM ("no"). Organoids were processed at 120 days of culture, when mature cortical tissue is present.

Volumetric compression by heterogeneous scaffold embedding promotes cerebral organoid growth and maturation

Project description:While biochemical regulation has been extensively studied in cerebral organoid modeling protocols, the role of mechano-regulation in directing stem cell fate and organoid development has been relatively unexplored. Volumetric compression, a key aspect of natural brain development, is known to influence neuronal differentiation. However, stiff interpenetrating network compression fails to accurately replicate the dynamic organoid development observed in nature. In this study, we present a novel method of heterogeneous embedding using an alginate-shell-Matrigel-core system. This approach allows for cell-Matrigel remodeling by the inner layer and provides moderate normal compression through the soft alginate outer layer. Our results show significant improvements in cell proliferation and maturation of cerebral organoids, as evidenced by increased expression of neuronal markers such as neurofilament (NF) and microtubule-associated protein 2 (MAP2). Compared to non-alginate embedding and alginate compression groups, volume growth remains unimpeded. Our findings demonstrate the successful mechanical regulation of cerebral organoids, which not only mimics the mechanical environment of brain development but also exhibits a regular growth profile with enhanced maturation. These results highlight the importance and potential practical applications of mechano-regulation in the establishment of brain organoids.

We presents consistently-formed, free-floating, long-term Vascularized Mesenchymal Organoids (VMOs), formed by co-culturing human umbilical vein endothelial cells (HUVECs) and MSCs in a pre-gelled minimal Matrigel scaffold. We studied, MSC heterogeneity, vascular biology and system dynamics.

Single-nucleus RNA-seq analysis of extravillous trophoblast differentiation from human trophoblast organoids cultured under simulated microgravity

Project description:To investigate extravillous trophoblast (EVT) differentiation mechanisms, we generated human trophoblast organoids (hTOr) from human trophoblast stem cells (hTSCs) and analyzed them by single-nucleus RNA sequencing. Organoids were initially cultured under simulated microgravity using a ClinoStar bioreactor for 11 days to establish proper trophoblast architecture, then embedded in Matrigel and cultured in EVT differentiation medium for 14 days. This study examines the cellular composition and differentiation trajectories during EVT specification, providing insights into human placental development and trophoblast lineage decisions. Two independent hTSC lines (CT27 and CT29) were used as biological replicates to ensure reproducibility and capture potential line-specific variations in EVT differentiation capacity.asts.

SASP Suppression by hTSCs Secretome

Project description:Cellular senescence, a state of irreversible cell cycle arrest, contributes to aging and age-related diseases through the accumulation of senescent cells and their secretion of a pro-inflammatory senescence-associated secretory phenotype (SASP).Recent studies indicated that extracellular vesicles (EVs) as key SASP components mediating intercellular communication. Here, we investigated the effects of human trophoblast stem cell secretome and EVs (hTSC-S, hTSC-EVs) on cellular senescence. Our results show that hTSC-S and hTSC-EVs reduce SASP-associated mRNAs and cytokines, including CXCL1 and GDF15, and suppress NF-κB activation in senescent WI-38 cells. Proteomic analysis revealed an enrichment of ECM-remodeling proteins in hTSC-EVs, suggesting restorative properties. In vivo, hTSC-S decreased GDF15, CXCL1, and markers of DNA damage in aged mice, underscoring its therapeutic potential to modulate SASP and promote healthier aging.

Borrelia PeptideAtlas: A proteome resource of common Borrelia burgdorferi isolates for Lyme community

Project description:Lyme disease is a result from an infection by the spirochete Borrelia burgdorferi, and is the leading vector-borne disease in North America. Due to the genomic and proteomic variability of different B. burgdorferi isolates, the study and further comparison of their proteome is key to understand the biology and infectivity of these spirochetes. Mass spectrometry-based proteomics was used to assemble peptide datasets of laboratory isolates B31, MM1, B31-ML23, and the infective isolates B31-5A4, B31-A3, and 297, as well as other public datasets, and is publicly available as the Borrelia PeptideAtlas (http://www.peptideatlas.org/builds/borrelia/). These datasets include information on total proteome, secretome, and membrane proteome of the B. burgdorferi.
