Project description:Three-dimensional (3D) genome organization plays a central role in gene regulation and genome stability, yet its functional relevance in fungal pathogens remains largely uncharacterized. Here, we present a high-resolution Hi-C analysis of the wheat pathogen Zymoseptoria tritici, revealing a hierarchical genome organization. The genome adopts a Rabl-like conformation characterized by centromere clustering and the spatial segregation of accessory chromosomes, which remain tethered to core pericentromeres, supporting their mitotic stability. At finer resolution, we identify homotypic interactions among B compartments and self-interacting domains demarcated by distinct histone modifications and insulator-like sequence motifs at their boundaries. A subset of highly insulated domains enriched in heterochromatin and transposable elements forms an inter-domain interaction network. During wheat infection, several self-interacting domains exhibit coordinated transcriptional activity, linking spatial genome folding to dynamic gene regulation. These findings uncover multi-scale principles of nuclear organization in a major fungal plant pathogen and establish a framework for investigating 3D genome function in filamentous fungi.

Project description:The biological effect of sound on microorganisms has been a field of interest for many years, with studies mostly focusing on ultrasonic and infrasonic vibrations. In the audible range (20 Hz to 20 kHz), sound has been shown to both increase colony formation and disrupt microbial growth, depending upon the organism and frequency of sound used. In the brewer's yeast Saccharomyces cerevisiae, sound has been shown to significantly alter growth, increase alcohol production, and affect the metabolite profile. In this study, S. cerevisiae was exposed to a continuous 90 dB @ 20 μPa tone at different frequencies (0.1 kHz, 10 kHz, and silence). Fermentation characteristics were monitored over a 50-h fermentation in liquid malt extract, with a focus on growth rate and biomass yield. The profile of volatile metabolites at the subsequent stationary phase of the ferment was characterised by headspace gas chromatography-mass spectrometry. Sound treatments resulted in a 23% increase in growth rate compared to that of silence. Subsequent analysis showed significant differences in the volatilomes between all experimental conditions. Specifically, aroma compounds associated with citrus notes were upregulated with the application of sound. Furthermore, there was a pronounced difference in the metabolites produced in high- versus low-frequency sounds. This suggests industrial processes, such as beer brewing, could be modulated by the application of audible sound at specific frequencies during growth.

Project description:The availability of a reference genome assembly for Atlantic salmon, Salmo salar, SNP genotyping platforms and low cost sequencing is enhancing the understanding of both life history and production-related traits in this important commercial species. We collected and analysed transcriptomes from selected tissues of Atlantic salmon to inform future functional and comparative genomics studies. Messenger RNA (mRNA) was isolated from brain, pituitary, ovary and liver before Illumina sequencing produced a total of 640 million 150-bp paired-end reads. Following read mapping, feature counting and normalization, cluster analysis identified genes highly expressed in a tissue-specific manner. Functional profiling identified gene clusters describing the unique functions of each tissue. Moreover, highly-expressed transcription factors present in each tissue-specific gene cluster were identified. The data and analysis presented are relevant to the emerging Functional Annotation of All Salmonid Genomes (FAASG) initiative that is seeking to develop a detailed understanding of both salmonid evolution and the genomic elements that drive gene expression and regulation.

Project description:The nematode Caenorhabditis elegans is used extensively in molecular, toxicological and genetics research. However, standardized methods for counting nematodes in liquid culture do not exist despite the wide use of nematodes and need for accurate measurements. Herein, we provide a simple and affordable counting protocol developed to maximize count accuracy and minimize variability in liquid nematode culture. Sources of variability in the counting process were identified and tested in 14 separate experiments. Three variables resulted in significant effects on nematode count: shaking of the culture, priming of pipette tips, and sampling location within a microcentrifuge tube. Between-operator variability did not have a statistically significant effect on counts, even among differently-skilled operators. The protocol was used to assess population growth rates of nematodes in two different but common liquid growth media: axenic modified Caenorhabditis elegans Habitation and Reproduction medium (mCeHR) and S-basal complete. In mCeHR, nematode populations doubled daily for 10 d. S-basal complete populations initially doubled every 12 h, but slowed within 7 d. We also detected a statistically significant difference between embryo-to-hatchling incubation period of 5 d in mCeHR compared to 4 d in S-basal complete. The developed counting method for Caenorhabditis elegans reduces variability and allows for rigorous and reliable experimentation.

Project description:Numerous studies have investigated the antibacterial effect of both silver ions and silver nanomaterials on a large diversity of environmentally and clinically relevant bacteria. However, contradictory results are reported in which inhibition concentrations were varying by a 10-fold. This study investigated whether this variance in results could be attributed to the difference in experimental conditions, especially the microbial growth medium. B. subtilis was exposed to 500 µg L-1 Ag+ in liquid growth media with different concentrations of some commonly used media components: tryptone, yeast extract, Cl-, and S2-. The toxic effect was investigated by means of three complementary analysis techniques: (i) analyzing the growth curves obtained by optical density measurements, (ii) using flow cytometry, and (iii) by transmission electron microscopy. The silver ion toxicity towards B. subtilis decreased as more tryptone, yeast extract, or S2- was present. This study demonstrates that the medium composition, rarely acknowledged as an important experimental factor in bacterial toxicity studies, has a profound impact on the observed silver toxicity towards B. subtilis.

Project description:Z. tritici is a fungal pathogen causing the disease septoria tritici blotch, one of the most economically devastating foliar diseases in wheat. The molecular basis underlying Z. tritici growth, development and pathogenicity is not fully understood yet. Compared to the genomic investigations in this fungus, little is known about the protein expression at a systematic level. The aim of the project is to construct a comprehensive protein database of Z. tritici growing in nutrient-limiting and rich media and in vivo at a late stage of wheat infection by using 1D gel-based and SCX-based proteomics and subproteomics (intracellular and extracellular) approaches.
