RNA-seq analysis of peripheral blood Treg cells with Treg cells in various tissues.

ABSTRACT: Despite their translational importance, peripheral blood (PB) regulatory T (Treg) cells have rarely been subjected to the kind of systematic, cross-tissue comparisons. Thus, to reveal the chromatin status of Treg cells in PB, we performed RNA-seq assay on Treg cells from different organs including PB.

miRNA profiling of sarcoidosis Treg cells

Project description:Sarcoidosis is characterized by exaggerated immune response to unknown agent and can affect different organs. One of the main players in the pathology of the disease are regulatory T cells (Tregs), however up to date there are no insides on the possible molecular alterations of this particular cell subset. Therefore, in the current study we looked for the global changes on miRNA and mRNA level of Tregs of patients with the most predominant form of the disease - pulmonary sarcoidosis (PS). For this purpose we sorted Treg cells from peripheral blood (PB) and bronchoalveolar lavage (BAL) and analyzed the global molecular changes. MiRNA analysis showed major changes in Tregs isolated from PB to the ones from BAL, pointing at the stronger impact of the microenvironment than the disease state. Additionally, several disease-related miRNAs of PB Tregs were identified like miR-155 and miR-223.

Single-cell Sequencing of adipose Treg cells

Project description:Systematic characterizations of adipose Treg subsets and their in vivo roles remain uncommon. Using paired single-cell RNA-seq and TCR-seq to map adipose Treg cells, we identified conserved adipose subsets with distinct clonal expansion patterns. By gain and loss of function studies, we demonstrated adipose Treg subsets display disparate influences. To understand the clonal structure of adipose Treg cells, we analyzed their TCR sharing data and observed a number of overlapped TCR clonotypes, suggesting a cellular state transition between adipose Treg clusters. Our findings have important implications for understanding phenotypic diversity of tissue Tregs in vivo.

Fetal and Adult Naïve CD4+ T cells phenotype: CD3+CD4+CD45RA+CCR7+CD27+, Fetal and Adult CD4+CD25+ Treg phenotype: CD3+CD4+CD25bright Four different groups were analyzed: Fetal Naïve CD4+ T cells, Adult Naïve CD4+ T cells, Fetal Treg cells, Adult Treg cells. For each group three independent donors were analyzed.

Single-cell ATAC-Sequencing of adipose Treg cells

Project description:Systematic characterizations of adipose Treg subsets and their in vivo roles remain uncommon. The goal of this study is to reveal the heterogeneity and chromatin landscape of adipose Treg cells. Using single-cell ATAC-seq to map adipose Treg cells, we identified different adipose subsets. Strikingly, our scATAC-seq analysis revealed a strong enrichment of key transcription factor motifs, which may play function in fate specification. By gain and loss of function studies, we further demonstrated adipose Treg subsets display disparate physiologic influences. Our findings have important implications for understanding phenotypic diversity of tissue Tregs in vivo.
