Extracellular RNA from leftover pathological specimens that were formalin-fixed are not always of human origin

ABSTRACT: In healthcare institutions, such as hospitals, pathologists procure specimens used in providing histopathological diagnosis. These tissues when properly stored may be critical resources for researchers. Formalin, which contains ~40% saturated solution of formaldehyde is widely used to fix histochemistry and histopathology preparations, as well as serve as preservatives in embalming solutions used in medical laboratories. The immersion of tissues in a solution of formalin is expected to inactivate biological activities, protect tissues from microbial growth, and thus preserve the tissue.

Project description:Here we present a dataset from 84 DGC patients with paired tumor and nearby tissue. Tumors and their nearby tissues were evaluated by pathologists. Nearby tissues were designated as non-cancerous and were greater than 5 cm away from the surgery margin. Hematoxylin and eosin (H&E) stained sections were examined by two expert gastrointestinal pathologists (Z.L. and Yumei Lai) independently to confirm: (1) diffuse type (Lauren type); (2) >50% tumor cell nuclei; (3) <20% necrosis in tumor tissue; (4) no tumor cells in nearby tissue.

As there is a drive to develop alternative preservatives, understanding the mechanisms of action of current preservatives can inform development of novel food preservatives to ensure their efficacy. Evaluation of protein purification techniques and effects of storage duration on LC-MS/MS analysis of archived FFPE human CRC tissues

Project description:To elucidate cancer pathogenesis and its mechanisms at the molecular level, the collecting and characterisation of large individual patient tissue cohorts are required. Since most pathology institutes routinely preserve biopsy tissues by standardised methods of formalin fixation and paraffin embedment, these archived FFPE tissues are important collections of pathology material that include patient’s metadata (medical history/treatments). FFPE blocks can be stored under ambient conditions for decades, while retaining cellular morphology, due to modifications induced by formalin. However, the effect of long-term storage, at resource-limited institutions in developing countries, on extractable protein quantity/quality has not yet been investigated. In addition, the optimal sample preparation techniques required for accurate, reproducible results from label-free LC-MS/MS analysis across block ages remains unclear. This study investigated protein extraction efficiency of 1, 5 and 10-year old human colorectal carcinoma resection tissue and assessed three different gel-free sample preparation methods for label-free LC-MS/MS analysis. The results indicate that the amount of protein extracted (mg/ml) is significantly dependent on block age, with older blocks yielding less protein than newer blocks. This may be due to the effect of formalin-fixation, which is an ongoing process, over long periods of storage. Detergent removal plates were the most efficient and overall reproducible sample preparation method with regard to number of peptide and protein identifications, followed by the SP3/HILIC method, and lastly the APFAR method. Therefore, block age mainly affects initial protein extraction and does not show significant differences/biases with regard to subsequent label-free LC-MS/MS analysis results.

microRNA expression profiling of papillary thyroid carcinoma (PTC) and matched adjacent normal thyroid tissues

Project description:We profiled the microRNA expression of 5 pairs of PTC and normal thyroid tissues. All the tissues were immediately snap-frozen in liquid nitrogen and confirmed as papillary thyroid carcinoma by expert pathologists. Numerous deregulated mature microRNAs were identified comparing PTC tissues versus normal thyroid tissues. Details about the clinical-pathological characteristics of the samples are also provided.

Investigation of 10% Neutral Buffered Formalin and Other Similar Aqueous Tissue Washes for Mass Spectrometry Imaging of Crustacean Neuropeptides

Project description:Neuropeptides are low abundant signaling molecules that modulate almost every physiological process and dysregulation of neuropeptides is implicated in disease pathology. Mass spectrometry (MS) imaging is becoming increasingly useful for studying neuropeptides as new sample preparation methods for improving neuropeptide detection are developed. In particular, MS imaging washes have shown to be quick and effective at increasing the number of detectable neuropeptides. Treating tissues with solvents typically results in the gain and loss of detection of analytes, and characterization of these wash effects is important for studies targeting sub-classes of neuropeptides. In this communication, we apply aqueous tissue washes that contain sodium phosphate salts, including 10% neutral buffered formalin (NBF), on crustacean brain tissues. The choice of 10% NBF was motivated by previous studies showing neuropeptides can escape formalin-mediated crosslinking during formalin-fixation and therefore able to be detected using MS imaging from formalin-fixed paraffin-embedded (FFPE) tissue without applying antigen retrieval. Our optimized method resulted in complimentary identification of neuropeptides between washed and unwashed, control tissue, indicating that our wash protocol may be used to increase neuropeptide identifications. Finally, we show that identical neuropeptides were detected between tissues treated with 10% NBF and an aqueous sodium phosphate solution, implying that formaldehyde did not improve neuropeptide detection when compared with detection from our salt solution wash protocol.
