Interleukin-34 induced Arg1+ macrophages play a key role in breast cancer brain metastasis

ABSTRACT: We use 10x Genomics to perform the visium RNA sequencing on two tumor tissue, which showed cell type clusters and whole genome profiling in each cell clusters. Visium CytAssist Spatial Gene Expression kit was used for FFPE (Mouse Transcriptome, 6.5 mm, 4 rxns, PN-1000521,10x Genomics).

Spatially resolved transcriptomic profiling: an experimental comparison of GeoMx Digital Spatial Profiling and Visium CytAssist spatial transcriptomics in three cancer types (GeoMx)

Project description:We performed Visium CytAssist (10X), GeoMx DSP (Nanostring) and Chromium Flex (10X Genomics) full transcriptome profiling on Breast Cancer (BC), Lung Cancer (LC) and diffuse large B cell lymphoma (DLBCL) samples from archival FFPE blocks. We explore the data quality across blocks with different storage times and DV200 values for all the three methods. We compared the cell type signature purity between ST methods Visium and GeoMx by utilising pathology annotations and scRNAseq. For the Visium and Chromium methods with a large number of data points we explored the heterogeneity between tissues. Finally, we demonstrate the discovery of patient-specific tumor-TME interactions across all three methods.

Spatial Transcriptomic Profiling of the Mouse Adrenal Gland and Adjacent Adipose Tissue

Project description:This study employs spatial transcriptomics to map the molecular landscape of the mouse adrenal gland, focusing on distinct cortical zones (zona glomerulosa, zona fasciculata, X-zone) and the adrenal medulla, as well as adjacent adipose tissue. Using Visium CytAssist technology, we analyzed adrenal sections from male CD-1® IGS mice, identifying seven distinct cell clusters, including brown and white adipose tissues.

Spatial transcriptomics and proteomics of post-transplant HCC recurrence using 10x Visium CytAssist

Project description:Post-transplant hepatocellular carcinoma (HCC) recurrence is a devastating disease with an abysmal prognosis and no established treatment or prevention options. We performed spatial analysis to profile the tumor immune microenvironment in primary HCC at liver transplantation and in recurrent HCC at re-hepatectomy and elucidate the molecular mechanisms that drive recurrence under immunosuppression. This analysis offers potential for developing new therapeutic strategies against post-transplant HCC recurrence. Paired FFPE samples from primary and recurrent sites were collected from patients who underwent re-hepatectomy for HCC recurrence after liver transplantation due to HCC. The Visium CytAssist Spatial Gene and Protein Expression for FFPE, 11 mm (10x Genomics) was utilized to perform Visium experiments on FFPE tissue from the primary tumor and the recurrent tumor (comprising tumor and non-tumor regions).

Custom Probe-Based Spatial Transcriptomics Enables Microbiome Detection in FFPE Colorectal Cancer Tissue

Project description:We describe a custom probe design pipeline targeting the variable regions of bacterial 16S rRNA, compatible with the probe-based chemistry of the 10X Genomics Visium CytAssist platform, enabling spatially resolved bacterial profiling in FFPE tissue. Applied to a cohort of six FFPE colorectal cancer tumor and normal adjacent tissue specimens, we demonstrate the feasibility of a probe-based spatial metatranscriptomics for simultanous profiling of host gene expression and the intratumoral bacterial communities.

Comparing 10x Visium spatial transcriptomic technologies

Project description:Spatial transcriptomics facilitates the understanding of gene expression within complex tissue contexts. Among the array of spatial capture technologies available is 10x Genomics’ Visium which provides whole tissue section profiling, enabling whole transcriptome spatial analysis. Our dataset comprises spleen tissue from mice infected with malaria, spanning multiple experiments and sample preparation protocols for tissue preservation, either as fresh frozen at optimal cutting temperature (OCT) or formalin-fixed paraffin-embedded (FFPE). Tissue placement was also considered, comparing direct tissue placement on the slide with the use of CytAssist (CA), which expands the Visium platform’s capabilities by allowing for the pre-selection of tissue sections and genes through a set of probes. We also include a matching scRNA-seq dataset that can be integrated with the spatial data.
