Project description:HEK T293 cells were treated with Anisomycin or the solvent control DMSO. Cells were fractionated and cytoplasmic and nuclear RNA were isolated. pre-mRNA-Seq was performed on stressed and unstressed nuclear RNA samples. mRNA-Seq was performed on stressed and unstressed cytoplasmic RNA samples. In addition, polyadenylation sites were globally mapped by applying the 3'T-fill method on the same stressed and unstressed cytoplasmic RNA samples.

Detection of IGF2BP1 phosphorylation in vitro and in vivo via Pro-Alanase treatment

Project description:In this project we aim to identify phosphorylation sites of IGF2BP1 that have not been discovered yet in mass spec experiments due to insufficient coverage. To this end we used Pro-Alanase treatment that produced detectable peptides in regions that are not covered by commonly used approaches. IGF2BP1 phosphorylation was investigated in vitro by treating purified IGF2BP1 with Src and in vivo by comparing immunoprecipitated IGF2BP1 from unstressed and stressed (1.5 h thapsigargin or 2 h or arsenite) HEK293T cells expressing GFP-labeled IGF2BP1.

Novel aspects of the transcriptional stress response in the paraventricular nucleus of the mouse strains DBA/2J and C57BL/6J

Project description:The pivotal role of stress in the precipitation of psychiatric diseases is generally accepted. To further elucidate the underlying molecular mechanisms, gene networks and signalling cascades, we investigated the impact of an acute stressor, forced swimming, on the gene expression profile in the hypothalamic paraventricular nucleus (PVN). We performed this study in C57BL/6J and DBA/2J mice, which are known to differ in their reaction to stress. Mice were exposed to forced swimming as stressor, brains were dissected 4h and 8h after stress, both from stressed and unstressed animals, and the RNA profiles from the PVN were evaluated by microarray analysis. Keywords: time course, treatment response, strain differences RNAs from unstressed animals (basal) were compared to RNAs from stressed animals (either 4h or 8h after stress) for both mouse strains (DBA/2J and C57BL/6). Project description:The goal of this study was to use microarrays to identify genes differentially regulated under conditions of formaldehyde stress relative to two other stress conditions (oxidative, osmotic) in an effort to identify genes that might be involved in a formaldehyde-specific stress response, rather than a general stress response, in the model methylotroph Methylobacterium extorquens AM1. Two color experiment, three treatments, three biological replicates per treatment, and two technical (dye swap) replicates per biological replicate: formaldehyde-stressed vs. unstressed cells; oxidative-stressed vs. unstressed cells; and osmotic-stressed vs. unstressed cells.

Barley single feature polymorphisms and drought stress gene expression

Project description:Detection of single feature polymorphisms comparing five barley genotypes. Gene expression under unstressed and drought stressed conditions. Tissue from five entire five day old seedlings from drought stress or unstressed growth conditions was used for RNA extraction. For Barke, Morex and Stepoe the two types of RNA were pooled. For Oregon Wolfe Barley Dominant and Recessive (OWBs), the two types of RNA were handled separately. Targets from three biological replicates of each genotype-treatment were generated and transcript levels were determined using Affymetrix Barley1 GeneChip arrays. Probe set, followed by single probe, comparisons between genotypes allows the identification of single feature polymorphisms in comparisons between genotypes. For the OWBs, comparisons between stressed and unstressed conditions defines stress-regulated genes. Keywords: repeat

SILAC proteomics on MG132-induced nuclear aggregates

Project description:H1299 cells were labelled either with light (Lys0/Arg0) or heavy (Lys8/Arg10) amino acids and were either unstressed (light), stressed (heavy) with MG132 (15hrs) or stressed with MG132 and allowed to recover for 8hrs (light). Equal number of unstressed and MG132 stressed cells or MG132 stressed cells and cells after 8hrs recovery were mixed before isolation of nuclear inclusions (N-Lauroylsarcosine insoluble inclusions). Isolated inclusions were solubilised in 5% SDS before trypsin digestion (10g of sample) in columns using the universal proteomics sample preparation kit ProtiFi according to manufacturer’s instructions before eluted peptides were analysed by mass-spectrometry. Quantitation of data from 3 independent experiments.
