Differential expressed miRNAs in Multi-stages and Lymphoid node metastasis of Nasopharyngeal Carcinoma

ABSTRACT: According to the evolution of the NPC, with normal time series, we identified microRNAs (miRNAs) showing robust differential expression between nasopharyngeal carcinomas (NPCs) and normal healthy nasopharyngeal epithelial samples. This research use miRNA chip testing at different stages in 12 cases of NPC (TNM Ⅰ - II, III, IV each stage 4 cases), 4 patients matched sample and transfer lymphoma 6 samples. Analysis the difference miRNA distribution of in the NPC development, adopt modern bioinformatics methods selection differentially expressed genes.

Samples were taken from a range of tumors of different stages. 6 cases of normal, 4 respective cases of stage I or II, III, IV and lymph node metastasis. The microdissection was performed with Methyl Green staining to separate tumor cells to non-tumor cells.

Affymetrix SNP array data for nasopharyngeal carcinoma samples

Project description:Nasopharyngeal carcinoma (NPC) has extremely skewed ethnic and geographic distributions, is poorly understood at the genetic level and is in need of effective therapeutic approaches. We determined the genomic landscape of 52 NPC cases with SNP-array analysis. This approach identified multiple recurrent SCNVs, with the most frequent deletion peak spanning the CDKN2A gene on 9p21. Additional SCNVs involving established cancer genes including CCND1, AKT2, MYC and TP53 were observed. Notably, we identified that one component of the SWI/SNF complex, ARID1A, was frequently deleted in NPC. Affymetrix SNP arrays were performed according to the manufacturer's directions on DNA extracted from fresh frozen nasopharyngeal carcinoma biopsy tissues Copy number analysis of Affymetrix 250K SNP arrays was performed for 52 nasopharyngeal carcinoma samples. Please note that the sample characteristics 'primary tumor size, metastasis, and regional lymph node' represents T, M and N in WHO TNM staging of nasopharyngeal cancer (according to American Joint Committee on Cancer (AJCC)), respectively.

microRNA profile of human nasopharyngeal tissues: nasopharyngeal carcinoma tissues vs. normal nasopharyngeal tissues

Project description:MicroRNAs are biomarkers of prognosis and survival for many types of cancer. We evaluated whether microRNAs can predict the survival and efficacy of concurrent chemotherapy in nasopharyngeal carcinoma (NPC) patients. We retrospectively analyzed microRNA expression in 312 paraffin-embedded NPC specimens and 18 normal nasopharyngeal tissues using microarray. We found Forty-one microRNAs are differentially expressed between NPC and normal tissues, and a five-microRNA signature can predict survival independent of stage. Genome-wide analysis of DNA methylation between nasopharyngeal carcinoma tissues and normal nasopharyngeal epithelial tissues

Project description:Nasopharyngeal carcinoma (NPC) is rare malignancy in most parts around the world but common in Southern China and Southeast Asia, Annually, approximately 80,000 new NPC cases and 50,000 deaths are reported worldwide. In NPC, recent advances have shown that many genes that are predominantly or even exclusively silenced by DNA methylation in epithelial cells during pathogenesis of NPC. However, the causal relationship between DNA methylation status and outcome in NPC remains not well understood. To investigate this problem, we used Illumina 450K BeadChips to examined methylation patterns and survival in NPC. and ultimately provided insight into prognostic value of DNA methylation in NPC clinical management. We employed Illumina Human Methylation450K Beadchip to analyze a genome-wide of DNA methylation in a cohort of 48 samples (between 24 nasopharyngeal carcinoma tissues and 24 normal nasopharyngeal epithelial tissues) to identify aberrant methylation genes.

Project description:To uncover the oncogenic pathways of nasopharyngeal carcinoma, gene expression profiles of primary NPC cell strains and NPC-derived cell lines were conducted and analyzed in depth. Keywords: Oncogenesis Gene expression profiles of 9 primary NPC cell strains and 5 NPC-derived cell lines were analyzed. Forty Î¼g total RNA from one NPC sample was needed for a dye-swap experiment. Total RNA from 32 normal nasopharyngeal epithelial cell strains was pooled to serve as a universal reference.

Comprehensive microRNA profiling of Nasopharyngeal Carinoma Specimens

Project description:Publication: Identification of a microRNA signature associated with risk of distant metastasis in nasopharyngeal carcinoma Purpose Despite significant improvement in locoregional control in the contemporary era of nasopharyngeal carcinoma (NPC) treatment, patients still suffer from a significant risk of distant metastasis (DM). Identifying those patients at risk of DM would aid in personalized treatment in the future. MicroRNAs (miRNAs) play many important roles in human cancers; hence, we proceeded to address the primary hypothesis that there is a miRNA expression signature capable of predicting DM for NPC patients. Methods and results The expression of 734 miRNAs was measured in 125 (Training) and 121 (Validation) clinically annotated NPC diagnostic biopsy samples. A 4-miRNA expression signature associated with risk of developing DM was identified by fitting a penalized Cox Proportion Hazard regression model to the Training data set (HR 8.25; p < 0.001), and subsequently validated in an independent Validation set (HR 3.2; p = 0.01). Pathway enrichment analysis indicated that the targets of miRNAs associated with DM appear to be converging on cell-cycle pathways. Conclusions This 4-miRNA signature adds to the prognostic value of the current “gold standard” of TNM staging. In-depth interrogation of these 4-miRNAs will provide important biological insights that could facilitate the discovery and development of novel molecularly targeted therapies to improve outcome for future NPC patients.

Transcriptome sequencing of nasopharyngeal carcinoma model system (miRNA)

Project description:Nasopharyngeal carcinoma (NPC) is a prevalent malignancyt disease in Southeast Asia among the Chinese population. Aberrant regulation of transcripts has been implicated in many types of cancers including NPC. Herein, we characterized mRNA and miRNA transcriptomes by RNA sequencing (RNASeq) of NPC model systems. Matched total mRNA and small RNA of undifferentiated Epstein-Barr virus (EBV)-positive NPC xenograft X666 and its derived cell line C666, well-differentiated NPC cell line HK1, and the immortalized nasopharyngeal epithelial cell line NP460 have been sequenced by Solexa technology.

Project description:Nasopharyngeal carcinoma (NPC) is enedemic in Southeast Asia but is uncommon worldwide. In Hong Kong, approximately 95% of NPC cases are associated with Esptein-Barr Virus (EBV). EBV has been shown to induce changes in the epigenetics of EBV-malignancies. Epigenetics in NPC may thus play an important role in NPC pathogensis. We performed targeted bisulfite sequencing to accurately profile the methylation changes in NPC and investigate the role of abberant methylation pattern in NPC.
