Project description:Human embryonal kidney cells (HEK-293) are the most common host cells used for transient recombinant adeno-associated virus (rAAV) production in pharmaceutical industry. To better cover the expected gene therapy product demands in the future, different traditional strategies such as cell line sub-cloning and/or addition of chemical substances to the fermentation media have been used to maximize titers and improve product quality. A more effective and advanced approach to boost yield can be envisaged by characterizing the transcriptome of different HEK-293 cell line pedigrees with distinct rAAV productivity patterns to subsequently identify potential gene targets for cell engineering. In this work, the mRNA expression profile of three HEK-293 cell lines, resulting in various yields during a fermentation batch process for rAAV production, was investigated to gain basic insight into cell variability and eventually to identify genes that correlate with productivity. Mock runs using only transfection reagents were performed in parallel as a control. We found significant differences in gene regulatory behaviors between the three cell lines at different growth and production stages. Project description:Recombinant adeno-associated viruses (rAAVs) are a cornerstone of modern gene therapy, offering precise delivery and stable transgene expression with minimal immunogenicity. Despite clinical advancements, large-scale rAAV production faces significant challenges such as low yield, high costs, and variability, hindering its scalability. Recent research suggests that miRNAs and snoRNAs can modulate viral replication, transcriptional regulation, and host defense mechanisms, making them attractive targets for improving rAAV production. This study examines the expression profiles of microRNAs (miRNAs) and small nucleolar RNAs (snoRNAs) during rAAV plasmid transfection and production in HEK293F cells. We used microarrays to detail differential expression during rAAV production versus mock transfection and basal expression and identified significantly up- and down-regulated small non-coding RNAs (ncRNAs).

Project description:Despite clinical success, scalable and high-titer manufacturing of recombinant adeno-associated virus (rAAV) remains challenging, partially due to a limited understanding of the underlying cellular mechanisms and regulatory factors that govern production. We systemically investigate single, dual and the prevailing triple plasmid transfection process for rAAV production in human embryonic kidney (HEK293) cells and subsequently elucidate cellular molecular impacts of each approach through integrative transcriptomics, proteomics and chemometrics. Using a ‘high concentration, H’ single plasmid transfection process yielded increased rAAV titer (3-12-fold) compared to dual or triple transfection with 1556 differentially expressed genes (DEGs) identified. Single plasmid transfection activated fundamental processes intrinsic to transient transfection, including immune and defense response of the host cells, in addition to regulation of viral processes. Key pathways correlating with improved rAAV productivity were identified, including MYC targets, interferon responses, E2F targets, oxidative phosphorylation, G2M checkpoint, mitotic spindle, and WNT beta catenin signalling. The top 25 signature genes correlating with rAAV productivity and top 30 hub genes were also identified, which collectively serve as targeted genome and pathway engineering points for improved rAAV production. The data provides a rich repository of knowledge for the rational optimization of transient transfection strategies for tangible improvements in rAAV manufacturing.

Project description:The retinal degeneration slow gene (rds/peripherin), is essential for normal photoreceptor (rods and cones) outer segment structure in the neurosensory retina. Our rds animal model, are stable transgenic mice that carry a null mutation (complete lost of function) in the rds gene. Those animals become blind, mimicking a human form of retinitis pigmentosa. In our experience we have observed dramatic levels of photoreceptor rescue after subretinal injection of those animals with a ciliary neurotrophic factor (CNTF) inserted into a recombinant Adeno-associate virus (rAAV) vector. However, this cell rescue is accompanied by changes in photoreceptor nuclear morphology, attenaution of the electroretinogram and evetually Apoptosis. By using Microarray analysis we hope to identify genes whose expression or lack thereof brings the cell to the brink of suicide. Identification of these genes will suggest therapeutic targets for the future. We will determine gene expression patterns in the retina of rds mice non-injected and injected with CNTF/rAAV virus after 60 days of injection. Our working hypothesis is that the injected CNTF/rAAV vector induces the expression of genes that somehow partially restores the photoreceptor morphology of rds mice. Paradoxically, it also has a negative effect on the phisiology of these cells (ERG). The up or down regulation of genes in different areas of the neurosensory retina collected by Laser Capture Microdissection will give us an insight on the relevance of candidate genes responsible for this phenomenon. We will use rds mice at age P25 and inject their rigth eye with CNTF/AVV virus (2.68x e13 particles/ml) and use the left eye as a control. Injection is performed via subretinal. Retinas will be collected at age P90 post injection. RNA will be extracted and processed accordingly for MIcroarray analysis.

Project description:Understanding the function of individual miRNA species in mice would require the production of hundreds of loss-of-function strains. To accelerate analysis of miRNA biology in mammals, we combined recombinant adeno-associated virus (rAAV) vectors with miRNA ‘Tough Decoys’ (TuDs) to inhibit specific miRNAs. Intravenous injection of rAAV9 expressing anti-miR-122 or anti-let-7 TuD depleted the corresponding miRNA and increased its mRNA targets. rAAV producing anti-miR-122—but not anti-let-7—TuD reduced serum cholesterol by 40% for 18 weeks in wild-type mice and reduced serum LDL by 50% in LDL receptor-deficient mice. High throughput sequencing of liver miRNAs from the treated mice confirmed that the targeted miRNA, but no other miRNAs, were depleted and revealed that TuD RNAs induce miRNA tailing and trimming in vivo. rAAV-mediated miRNA inhibition thus provides a simple way to study miRNA function in adult mammals and a potential therapy for dyslipidemia and other diseases caused by miRNA deregulation. Project description:Recombinant Adeno-Associated Viruses (rAAV) gene therapy vectors have been engineered from wild-type AAV (wtAAV2) by inserting the viral telomeres (that serve as replication and packaging signals) on either side of therapeutic transgenes. However, efficient expression of rAAV transgenes require large doses, leading to sporadic toxic side effects. We have identified a novel cis-acting element in wtAAV2 bound by the cellular architectural protein CTCF (CCCTC-binding Factor). This CTCF binding element is necessary for efficient wtAAV2 gene expression and is sufficient to enhance the efficiency of rAAV vector’s ability to express reporter transgenes. Chromatin profiling studies reveal that this CTCF binding element regulates the chromatin landscape of the virus and viral vectors. Our discovery of adding merely 19bp of AAV’s CTCF binding element has generated a promising new rAAV gene therapy platform with enhanced transgene expression without impacting vector packaging capacity.
