Small RNA sequencing of primary EGFR-mutated lung adenocarcinoma tissues from patients with postoperative recurrence

ABSTRACT: Small RNA sequencing was performed to identify dysregulated microRNAs associated with postoperative recurrence of EGFR-mutated lung adenocarcinoma. Five primary EGFR-mutated lung adenocarcinoma tissues from patients who later developed recurrence and five normal lung tissues were analyzed.

Transcriptional Subtypes on Immune Microenvironment and Predicting Postoperative Recurrence and Metastasis in Pheochromocytoma and Paraganglioma

Project description:Tumor tissues from 87 patients with pheochromocytoma and paraganglioma (PCPG) were collected from surgical resection specimens that had been archived as formalin-fixed paraffin-embedded (FFPE) blocks. All patients had complete clinicopathological information and follow-up records, including postoperative recurrence and distant metastasis status. For each case, one representative tumor block was selected by a pathologist, and total RNA was extracted from FFPE sections using a standard deparaffinization and RNA purification protocol. RNA libraries were prepared for bulk RNA sequencing using an FFPE-compatible workflow and sequenced on a BGISEQ platform to generate paired-end reads. This study aimed to define transcriptional subtypes of PCPG, to compare immune-microenvironment–related gene expression among subtypes, and to link expression patterns with clinical outcomes (recurrence/metastasis).

Prediction of Recurrence-Free Survival in Postoperative NSCLC Patients—a Useful Prospective Clinical Practice

Project description:Background: One of the main fields of lung cancer research is identifying patients who are at high risk of post-resection recurrence. Individual recurrence risk evaluation by accurate but simple and reproducible method is needed for the clinical practice. Results: The log-rank test and further selection by our criteria of assayability generated 87 genes from microarray data with significant level 5%. Of these, by PTQ-PCR, the expression of most significant 18 genes was obtained. Using these gene expression information and clinical parameters, by stepwise variable selection method, the recurrence prediction model, which composed of 6 genes (CALB1, MMP7, SLC1A7, GSTA1, CCL19, IFI44) and pStage and cell differentiation, were developed. Validation into the two independent cohorts showed good results of the proposed model (p=0.0314, 0.0305, respectively). The predicted median recurrence-free survival times for each patient were reflected real ones well. Conclusions: Our method of individualized recurrence risk prediction is accurate, technically simple and reproducible to be used in clinical practice. Therefore, it would be useful in customizing the lung cancer management strategies. Keywords: Recurrence Free Survival Analysis

Experiment Overall Design: Methods: Experiment Overall Design: At first, we selected the statistically significant genes from the analysis of time-to-recurrence and censoring information from 138 whole-genome wide microarray data. Then, we further reduced the number of genes which could be reliably reproducible by RTQ-PCR. With these assayable genes and clinical parameters, construction of recurrence prediction model by Cox proportional hazard regression was done. After validation into two independent cohorts (n=59 and n=56), the model was transformed into recurrence prediction for the each patient.

Project description:The model is based on publication: Mathematical analysis of gefitinib resistance of lung adenocarcinoma caused by MET amplification Abstract: Gefitinib, one of the tyrosine kinase inhibitors of epidermal growth factor receptor (EGFR), is effective for treating lung adenocarcinoma harboring EGFR mutation; but later, most cases acquire a resistance to gefitinib. One of the mechanisms conferring gefitinib resistance to lung adenocarcinoma is the amplification of the MET gene, which is observed in 5–22% of gefitinib-resistant tumors. A previous study suggested that MET amplification could cause gefitinib resistance by driving ErbB3-dependent activation of the PI3K pathway. In this study, we built a mathematical model of gefitinib resistance caused by MET amplification using lung adenocarcinoma HCC827-GR (gefitinib resistant) cells. The molecular reactions involved in gefitinib resistance consisted of dimerization and phosphorylation of three molecules, EGFR, ErbB3, and MET were described by a series of ordinary differential equations. To perform a computer simulation, we quantified each molecule on the cell surface using flow cytometry and estimated unknown parameters by dimensional analysis. Our simulation showed that the number of active ErbB3 molecules is around a hundred-fold smaller than that of active MET molecules. Limited contribution of ErbB3 in gefitinib resistance by MET amplification is also demonstrated using HCC827-GR cells in culture experiments. Our mathematical model provides a quantitative understanding of the molecular reactions underlying drug resistance.

Expression Profiling of MicroRNAs in Relation to EGFR Mutation status in Japanese Smoker Male with Lung Adenocarcinoma [blood plasma]

Project description:The lung adenocarcinoma has an increased incidence in smokers. The molecular target therapy has been developed for lung adenocarcinoma patients harboring EGFR gene mutation. However, the treatment options for the patients without mutation are currently limited. Thus, analysis of EGFR gene mutation status at early stage is important strategy to classify patients for effective treatments and improving prognosis. This study aimed to identify microRNA (miRNAs) signature in relation to mutation status in EGFR gene in early stage of lung adenocarcinoma male patients with smoking history. MiRNA profiles were assessed by microarray in paired plasma and tissue pooled from 10 EGFR wild type (EGFR-wt) and 10 EGFR mutated (EGFR-mut) patients.
