Bulk RNA sequencing of bone marrow-derived macrophages from WT and Ch25h-KO mice under different treatment conditions

ABSTRACT: Bulk RNA-seq of bone marrow-derived macrophages (BMDMs) differentiated from WT and Ch25h-KO mice. BMDMs were treated with PBS (control), C. neoformans K99 strain, recombinant IL-4, or K99 combined with IL-4 for 18 hours. Gene expression was quantified to investigate the role of Ch25h in macrophage responses to fungal infection and type 2 cytokine signaling.

Project description:25-hydroxycholesterol has been demonstrated to regulate SREBP processing, yet Ch25h-deficient mice have no cholesterol abnormalities. Using RNA-seq, we find that LPS-stimulated, Ch25h-deficient BMDMs have dysregulated SREBP target genes, demonstrating that 25-hydroxycholesterol is an induced repressor of SREBP during inflammatory settings. mRNA profiles from day 7 M-CSF bone marrow-derived macrophages (wild type, Ch25h-knockout, LXR-double knockout, were generated by deep sequencing on an Illumina HiSeq 2500. Sequence reads passing a quality filter were aligned to the mouse genome (mm10) using STAR.

Transcriptome Data of Peritoneal Macrophages Isolated from ApoE-/-/Ch25h-/- Mice

Project description:Cholesterol 25-hydroxylase (Ch25h) has been previously demonstrated to be required for anti-inflammatory effect and anti-viral activity, while also promoting foam cell formation. In order to delineate the role of Ch25h in atherosclerosis, we isolated peritoneal macrophages (PMs) from mice lacking ApoE and Ch25h (i.e., ApoE-/-/Ch25h-/-) compared to their wildtype littermates (i.e., ApoE-/-/Ch25h+/+) for transcriptome analysis, in biological duplicates (n=12 pooled mice per group). Deep-sequencing analysis revealed that PMs ablated with Ch25h were prone to the pro-inflammatory M1 phenotype as well as increased cholesterol biosynthesis. Overall, we found that Ch25h is integral to atheroprotection through the preservation of M2 polarization and suppression of intracelllular cholesterol content.

WT vs rim101 mutant gene expression under capsule inducing conditions

Project description:Cryptococcus neoformans is a prevalent human fungal pathogen that must survive within various tissues in order to establish a human infection. We have identified the C. neoformans Rim101 transcription factor, a highly conserved pH-response regulator in many fungal species. The rim101- mutant strain displays growth defects similar to other fungal species in the presence of alkaline pH, increased salt concentrations, and iron limitation. However, the rim101- strain is also characterized by a striking defect in capsule, an important virulence-associated phenotype. This capsular defect is likely due to alterations in polysaccharide attachment to the cell surface, not in polysaccharide biosynthesis. In contrast to many other C. neoformans capsule-defective strains, the rim101- mutant is hypervirulent in animal models of cryptococcosis. Whereas Rim101 activation in other fungal species occurs through the conserved Rim pathway, we demonstrate that C. neoformans Rim101 is also activated by the cAMP/PKA pathway. We report here that C. neoformans uses PKA and the Rim pathway to regulate the localization, activation, and processing of the Rim101 transcription factor. We also demonstrate specific host- relevant activating conditions for Rim101 cleavage, showing that C. neoformans has co-opted conserved signaling pathways to respond to the specific niche within the infected host. These results establish a novel mechanism for Rim101 activation and the integration of two conserved signaling cascades in response to host environmental conditions.

STING–IFN–CH25H lipid axis links innate immune activation to tau pathology [RNA-seq]

Project description:Genetic risk for Alzheimer’s disease is strongly enriched in pathways governing microglial activation and cholesterol metabolism, yet how these processes converge to drive neurodegeneration remains unclear. Here, we identify the oxysterol 25-hydroxycholesterol (25-HC) as a pathogenic lipid downstream of the cGAS-STING–IFN pathway. In models of tau pathology, interferon signaling induces Cholesterol 25-hydroxylase (CH25H) expression in microglia. Ch25h deletion in female P301S mice suppressed tau aggregation, preserved synapses, prevented brain atrophy, and rescued memory. Mechanistically, loss of CH25H disrupted STING trafficking, attenuated IFN activation, dampened self-perpetuating microglial inflammation. Strikingly, 25HC directly accelerated tau propagation in human iPSC derived neurons. It also disrupted lysosomal and mitochondrial lipid composition, driving cholesteryl ester accumulation and promoting apoptosis under tau-induced stress. These findings define a STING–IFN–CH25H lipid axis that bridges innate immune activation to tau pathology and toxicity, offering a tractable therapeutic pathway for inflammation-driven neurodegenerative conditions.

Gene expression profiling of murine macrophages in response to infection with Cryptococcus neoformans yeast cells at distinct physiological states, including the dormant state known as viable but non-culturable (VBNC)

Project description:Macrophages play a pivotal role in determining the fate of invading Cryptococcus neoformans cells, and this outcome is highly dependent on how the pathogen modulates phagocyte activation and function. A common consequence of the C. neoformans-host interaction is the establishment of a latent infection, in which the yeast enters a dormant state. In this study, we investigated whether dormant cells could modulate murine bone marrow-derived macrophages (BMDMs) differently from non-dormant cells, thereby providing mechanistic insights into latent infection. To accomplish this, we examined the transcriptional responses of BMDMs upon in vitro infection with distinct physiological states of C. neoformans – exponential phase, stationary phase, or viable but non-culturable (VBNC; equivalent of dormant) cells – over a period of 6 hours. Our findings unveiled a relationship between the physiological state of the yeast and its impact on the transcriptome of BMDMs. Compared to non-dormant cells, particularly those in the logarithm phase, VBNC cells trigger a modest disruption in the host transcriptome, regulating a reduced number of genes, which clustered in far fewer Gene Ontology terms, many of which were unique to this specific condition. Nevertheless, VBNC cells retained the ability to regulate genes that are important for immune response, such as NLRP3 inflammasome-related genes. Our results suggest that VBNC cells retain the low immunostimulatory profile that is critical for the persistence of this fungal pathogen within the host.

Secretome of P2X7 receptor - Macrophage activation and polarization modify P2X7 receptor secretome influencing the inflammatory process

Project description:In order to determine P2X7R secretome we analyzed the proteins present in cell-free supernatants from wild-type (P2rx7+/+) or P2rx7-/- bone marrow-derived macrophages (BMDMs) polarized either to M1 or M2 and subsequently treated with ATP. BMDMs were primed with LPS (M1) or IL-4 (M2) for 4 hours and the proteins secreted during this step were extensively washed with PBS before ATP was added in fresh buffer. The complex mixture of proteins obtained in the macrophages supernatants after ATP stimulation were fractionated using one dimension gel electrophoresis and 10 bands were selected for LC-MS/MS analysis based in their presence in higher intensity in P2rx7+/+ supernatant compared with P2rx7-/- supernatant.
