SuperEnhancer-LncRNA expression profiling of control and MDD patients

ABSTRACT: An analysis was conducted on 50 samples from control and MDD groups using the Agilent Human 8 x 15K SuperEnhancer-LncRNA expression array, which detects a total of 7,753 SE-LncRNAs.

However, changes in the expression of regulatory lncRNAs in MDD have not yet been reported. Using microarrays, we profiled the expression of 51513 lncRNAs and 35123 mRNAs in peripheral blood sampled from MDD patients as well as demographically-matched controls.

Major depression MDD suicide brain study

Project description:Background: Major Depressive Disorder (MDD) represents a major social and economic health issue and constitutes a major risk factor for MDD suicide. The molecular pathology of suicidal depression remains poorly understood, although it has been hypothesized that regulatory genomic processes are involved in the pathology of both MDD and suicidality. Methods: Genome-wide patterns of DNA methylation were assessed in depressed MDD suicide completers (n=20) and compared to non-psychiatric, sudden-death controls (n=20) using tissue from two cortical brain regions (Brodmann Area 11 (BA11) and Brodmann Area 25 (BA25)). Analyses focussed on identifying differentially methylated regions (DMRs) associated with suicidal depression, and epigenetic variation was explored in the context of polygenic risk scores for major depression and MDD suicide. Weighted gene co-methylation network analysis was used to identify modules of co-methylated loci associated with depressed MDD suicide completers and polygenic burden for MDD and MDD suicide attempt. Results: We identified a DMR upstream of the PSORS1C3 gene, subsequently validated using bisulfite-pyrosequencing and replicated in a second set of MDD suicide samples, which is characterized by significant hypomethylation in both cortical brain regions in MDD MDD suicide cases. We also identified discrete modules of co-methylated loci associated with polygenic risk burden for MDD suicide attempt, but not major depression. MDD suicide-associated co-methylation modules were enriched among gene networks implicating biological processes relevant to depression and suicidality, including nervous system development and mitochondria function. Conclusions: Our data suggest there are coordinated changes in DNA methylation associated with MDD suicide that may offer novel insights into the molecular pathology associated with depressed MDD suicide completers.

Project description:Super-enhancer (SE) plays a vital role in the determination of cell identity and cell fate through the control of cell- or tissue-specific gene regulation. Upregulated expression of coding genes is frequently associated with SE. However, the transcription dysregulation driven by SE, from long non-coding RNAs (lncRNAs) viewpoint, remains unclear. Here, SE-associated lncRNAs in HCC were comprehensively screened. The result shows that pol2-mediated transcription of SE-associated lncRNAs is more sensitive to JQ1 treatment in a genome-wide manner.

Explore plasma exosomal derived lncRNA and mRNA expression in adolescent with major depressive disorder

Project description:Major Depressive Disorder (MDD) during adolescence significantly jeopardizes both mental and physical well-being. However, the etiology underlying MDD in adolescents remains unclear. Extracellular vesicles (EVs), long noncoding RNAs (lncRNAs) and microRNAs (miRNAs) played significant roles in regulating various biological processes. 10 drug-naïve adolescents with MDD patients and 10 age, sex matched healthy control were enrolled. Draw whole blood from the cubital vein from participants, plasma was centrifuged at 3500rpm 10min. An exoRNeasy Midi and Maxi Kits were used to isolate the plasma exosome and extract exosomal RNA per the manufacturer’s instruction. Microarray technology was used to detect lncRNAs and mRNAs. Bioinformatics analysis was applied to explore function of differential expression genes and screen candidate genes.
