Bulk RNA-seq analysis of human induced pluripotent stem cells and human liver organoids

ABSTRACT: This study compares transcriptomic profiles of human induced pluripotent stem cells (iPS cells) and human liver organoids (HLOs) using bulk RNA-seq. Three biological replicates were analyzed for each group. Processed expression values are provided as a gene-level TPM matrix, and differential expression results for iPS versus HLO are provided as a separate processed data table.

Transcriptional characterization of Human Lung Organoids (HLOs) using RNAseq

Project description:Human lung organoids (HLOs) were derived from human embryonic stem cell line H9 NIH registry #0062. Sequencing of HLOs was performed by the UM DNA Sequencing Core, using Illumina Hi-Seq platform and single-end 50 bp reads. The UM Bioinformatics Core downloaded the reads files from the Sequencing Core storage, and concatenated those into a single .fastq file for each sample. 3 HLOs were cultured for 65 days and 3 HLOs were cultured in vitro for 110 days. HLO Culture Protocol 4-day Activin A (R&D systems) differentiation protocol was used to derive definitive endoderm from human pluripotent stem cells (hPSCs). Cells were treated with Activin A (100ngml-1) for three consecutive days in RPMI 1640 media (Life Technologies) with increasing concentrations of 0%, 0.2% and 2% HyClone defined fetal bovine serum (dFBS, Thermo Scientific). The fourth day was a repeat of day 3 media (2% HyClone FBS). After differentiation into definitive endoderm, cells were incubated in foregut media (advanced DMEM/F12 plus N-2 and B27 supplement, 10mM Hepes, 1x L-Glutamine (200mM), 1x Penicillin-streptomycin (5,000 U/mL, all from Life Technologies)) with 200ng/mL Noggin (NOG, R&D Systems) and 10uM SB431542 (SB, Stemgent) for 4 days, SB, 500ng/mL FGF4 (R&D Systems), and 2 uM CHIR99021 (Chiron, Stemgent), and 1uM SAG (Enzo Life Sciences) for 4-6 days. After 4 days with treatment of growth factors, three-dimensional floating spheroids were present in the culture. Three-dimensional spheroids were transferred into Matrigel to support 3D growth. Spheroids were embedded in a droplet of Matrigel (BD Bioscience #356237) in one well of a 24 well plate, and incubated at room temperature for 10 minutes. After the Matrigel solidified, foregut media with 1% Fetal bovine serum (FBS, CAT#: 16000-044, Life Technologies) and 500ng/mL FGF10 (R&D Systems) were overlaid and replaced every 4 days. Organoids were transferred into new Matrigel droplets every 10 to 15 days.

RNA-sequencing of multicellular human liver organoids derived from 3 different iPS cells

Project description:By taking advantage of the foregut generation method, we initially differentiated iPSCs to foregut spheroids through definitive endoderm specification as described. The foregut spheroids were embedded in Matrigel and cultured with retinoic acid (RA). Following 4-day RA treatment, we switched into hepatocyte maturation media for the induction of the hepatocyte differentiation process to establish human liver organoids, hereafter defined as HLO, as early as day 20. To characterize the lipid metabolism related genes in HLO, we conducted RNA sequencing to unbiasedly identify and visualize coordinately expressed gene signatures among groups of three different iPSC derived HLO, and various stage-derived primary-liver cells and tissues as previously described. Correlation spanning tree based on self-organizing maps analysis using 18,338 genes organized into 400 metagenes confirmed overall similarities between HLO and primary hepatocytes, yet distinct from human fetal liver samples. Highly comparable signatures to primary hepatocytes contained major hepatocyte associated genes including lipid metabolism, suggesting that the HLO continue to progress towards a hepatocyte-like fate.

scRNA-seq of a knockout village during hPSC-derived islet differentiation

Project description:This submission consists of processed single-cell RNA-seq data of knockout village samples, provided as filtered feature–barcode matrices generated using Cell Ranger v7.1.0 with default parameters. We previously deposited the same biological samples and data processed by STAR under GEO accession GSE288587. The corresponding raw FASTQ files are available in ENA under accession ERP168459. The supplementary file (reanalysis_samples.xlsx) provides a reference table linking each sample in this submission to its corresponding GSM in GSE288587, which contains the detailed experimental descriptions of culture information, genotypes, and differentiation stages.

RNA-seq of MDA-MB-231 with BCSC state sorting (A-BCSCs vs Q-BCSCs via SDorm system) and ENO1 silencing (siENO1 vs siNC)

Project description:Quiescent breast cancer stem cells (Q-BCSCs) can switch to an activated state (A-BCSCs). We established a dual-reporter system for stemness and quiescence (NANOG-EGFP + H2B-mCherry pulse-chase) to isolate A-BCSCs and Q-BCSCs from MDA-MB-231 cells. Strand-specific poly(A) RNA-seq was performed to compare A-BCSCs vs Q-BCSCs (n=3 per group). In a second dataset, ENO1 silencing (siENO1) was compared with a non-targeting control (siNC) in unsorted MDA-MB-231 cells (n=2 per group). Processed data are provided as separate experiment-specific gene-level matrices rather than a single unified matrix because different Ensembl gene annotation releases were used for quantification in the two experiments. For the A-BCSCs vs Q-BCSCs dataset, counts and FPKM matrices together with a matching gene annotation table are provided. For the siENO1 vs siNC dataset, counts and FPKM matrices together with a matching gene annotation table are provided. Previous reports have identified NANOG as a key stemness factor in tumor cells. Based on this, we established a stable fluorescent reporter system in MDA-MB-231 cells via lentiviral transduction, in which EGFP is driven by the NANOG promoter and expressed upon NANOG activation. To validate whether this system faithfully reflects cellular stemness, NANOG-EGFP positive and negative cells were sorted by FACS and subsequently analyzed by RNA-seq. Our results showed that the NANOG-EGFP positive population was enriched for stemness-related gene pathways, confirming that this reporter system can effectively indicate tumor cell stemness

RNA-seq profiling of spinal cord tissues from SCI and ovariectomy-associated osteoporotic SCI mouse models

Project description:Bulk RNA-seq was performed on 12 female 8-week-old C57BL/6J wild-type mouse spinal cord samples to compare transcriptomic changes among SCI7, OVX2_SCI7, and OVX8_SCI7 groups. SCI7 samples were collected 7 days after T9-T10 clip-compression spinal cord injury. OVX2_SCI7 samples were collected 7 days after SCI performed 2 weeks after ovariectomy. OVX8_SCI7 samples were collected 7 days after SCI performed 8 weeks after ovariectomy. Gene-level count, TPM, and FPKM matrices are provided as processed data.

Non-adhesive alginate promotes further differentiation and models fibrosis of human lung organoids in vitro.

Project description:Human lung organoids (HLOs) are enabling the study of human lung development and disease by modelling native organ tissue structure, cellular composition, and cellular organization. In this report, we demonstrate that human lung organoids (HLOs) derived from human pluripotent stem cells (hPSCs) cultured in alginate, a fully defined non-animal product substrate, exhibit enhanced cellular differentiation compared to HLOs cultured in the commercially available Matrigel. More specifically, we observed an earlier onset and increase in the number of multi-ciliated cells, along with mucus producing MUC5AC+ goblet-like cells that were not observed in HLOs cultured in Matrigel. The epithelium in alginate-grown HLOs was organized in a pseudostratified epithelium with airway basal cells lining the basal lamina, but with the apical surface of cells on the exterior of the organoid. We further observed that HLOs cultured in Matrigel exhibited mesenchymal overgrowth that was not present in alginate cultures. The containment of the mesenchyme within HLOs in alginate enabled modeling of key features of Idiopathic Pulmonary Fibrosis (IPF) by treatment with TGFb. TGFβ treatment resulted in morphological changes including an increase in mesenchymal growth, increased expression of IPF markers, and decreased numbers of alveolar-like cells. This culture system provides a model to study the interaction of the mesenchyme with the epithelium during lung development and diseased states such as IPF.

To gain quantitative insights regarding the cellular composition in HLO, single-cell RNA sequencing was used to analyze their mRNA expression from 4,059 cells. t-distributed stochastic neighbor embedding analysis confirmed the five distinct major clusters among the cells in HLO, containing hepatocyte-, biliary cell-, hepatic stellate cell-, Kupffer cell-, biliary tree (or peribiliary gland) stem cell-like populations.
